Arabidopsis MED8 functions in oxidative stress

ABSTRACT: In this work, we describe a TDNA insertion mutant for Mediator complex subunit 8 (MED8) that regulates the oxidative stress responses. Wild-type Col-0 and med8 seedlings were growth under control condition or oxidative stress (induced by methyl viologen treatment) and were subjected to RNA-seq profiling. Total mRNA fractions were isolated and subjected to signle-end deep sequencing (approx.30M reads/sample) to reveal differential expression between genotypes and conditions.

Affymatrix expression analysis was executed to provide mechanistic details of regulation of genes by Taf4b in plants.

Project description:ra15-07_burxcol_465 - burxcol-465 - What is the transcriptomic contrast between a TDNA-mutant and its respective wild-type from young rosette grown in precisely-controlled conditions on our phenotyping robot (Phenoscope)? - The candidate gene (AT1G36310) was identified through QTL mapping and cloning for rosette leaf growth trait in a Bur x Col RIL set. It corresponds to a medium effect on growth and a major effect on other traits (leaf colour and pigments). We are now exploiting an independent TDNA-insertion line (SALK_135308) in the Col-0 background) to study its effect in a simple genetic context. This is a simple comparison between homozygous T-DNA (2 lines) and their respective WT (2 lines).

Transcription profiling of Arabidopsis CYP98A3 knockout mutant

Feldmann, and studied through transcriptomic analysis against the wild type WS (specific insertion was checked by PCR and segregation analysis). Project description:Aims: To compare the transcriptional profiles of an AtHAP5 (AtNF-YC, AtCBF-C) triple mutant vs. a Constans mutant. Background Information on Mutants: AtHAP5 triple mutant created by cross between the following SALK TDNA inserts: SALK_034838, SALK_058903, SALK_032163; these correspond to At1G54830, At1G08970, At5G63470, respectively. co-SAIL TDNA insertion SAIL_24_H04 corresponds to AT5G15840. Tissue: Above-ground whole plants grown for 10 days, under 16 hr light 8 hrs dark at constant 22C. Tissue collected 14 hrs after lights on. RT-PCR analysis on test RNA confirmed FT levels reduced in mutants lines compared to wild-type. 9 samples were used in this experiment.

HIV-1 integrase variants retarget viral integration and are associated with disease progression in a chronic infection cohort.

Project description:Distinct integration patterns of different retroviruses have puzzled virologists for over 20 years. The viral integrase (IN), as part of the intasome complex, docks onto the target DNA (tDNA) and catalyzes the insertion of the viral genome into the host chromatin. We identified retroviral IN amino acids directly contacting tDNA bases and affecting the local integration site sequence biases. These residues also determine the propensity of the virus to integrate into flexible tDNA sequences. Remarkably, natural polymorphisms INS119G and INR231G retarget viral integration away from gene dense regions, without affecting the interaction with the lentiviral tethering cofactor LEDGF/p75 (PSIP1). Precisely these variants were associated with rapid disease progression in a chronic HIV-1 subtype C infection cohort. These findings link integration site selection to virulence and viral evolution but also to the host immune response and antiretroviral therapy, since HIV-1 IN119 is under selection by HLA alleles and integrase inhibitors. Project description:Arabidopsis thaliana plants from the genotypes Col-0 and ABA2OE (35S:ABA2 overexpressor in Col-0 background) were used. They were grown in a growth chamber for 5 weeks in short day (8/16 light/dark cycle) at 22 degrees, 150 umol*m2*s-1 (fluorescent lights) and 55% RH in 100-ml pots with Levington's L2+S. On the day of the experiment, two hours after the lights turned on they were subjected to mild light stress (approx. 1500 umol*m-2*s-1, measured with a PAR light meter) for 30 min under an Isolight machine (white LED array), and immediately snap-frozen in liquid nitrogen. The outer leaves from four biological replicates were ground and RNA purified, and labelled RNA was produced with the Agilent Quick Amp kit. Labelled RNA was hybridized to Agilent Arabidopsis V4 microarray slides, and the fluorescence recorded with a Genepix scanner.
