Project description:We performed single cell RNA sequencing of CD45-negative cells sorted from WT and p47phox-KI lungs with ALI to characterize the impacts of the loss of p47phox phosphorylation in blood cells on pulmonary endothelial and epithelial cells. We found many genes are pertinent to enhancement of pulmonary vasculature integrity, maintain alveolar roles, promote ATII cell proliferation and lower oxidative stress state in p47phox-KI lungs.

Long Non-coding RNA NR2F1-AS1 Induces Breast Cancer Dormancy in Lungs by Regulating NR2F1 and ΔNp63

Project description:We show that the epithelial-like and mesenchymal-like subpopulations of breast cancer stem-like cells (BCSCs) demonstrate different levels dormancy and tumorigenicity in lungs. The long non-coding RNA (lncRNA) molecule NR2F1-AS1 (NAS1) is up-regulated in the dormant BCSC subpopulation, and functionally promotes tumor dissemination but reduces proliferation in lungs. Mechanically, NAS1 promotes internal ribosome entry site (IRES)-mediated NR2F1 translation, leading to inhibition of ΔNp63 transcription by NR2F1. Further, ΔNp63 downregulation results in epithelial-mesenchymal transition, reduced tumorigenicity and enhanced dormancy of cancer cells in lungs.

Impact of different tissue dissociation protocols on endothelial cell recovery from developing lungs.

Project description:Developing mouse lungs (day 14 of post-natal life) were dissociated by two different enzymatic methods, one employing commercially available Dispase, and another employing a commercial preparation of purified collagenase. The endothelial cell populations recovered from both approaches were characterized first by flow cytometry, to assess endothelial cell purity and viability. Subsequently, single-cell RNA-Seq was employed to characterize the constituent subpopulations of endothelial cells within each preparation. The single-cell RNA-Seq revealed that endothelial cell populations generated with Dispase exhibited reduced complexity, being enriched largely with one subpopulation of microvascular endothelial cells (gCap2) characterized by H2-Ab1 and Trf expression, whilst endothelial cell populations generated using collagenase yielded a complex endothelial cell population that included endothelial cell sub-types derived from the macro- and microvasculature, including the arterial and venous circulation, as well as the lymphatics.

Cell population-resolved proteomics of the developing lung

Project description:Cells from human lungs with age ranging between 0 and 8 years-old, were dissociated using a protocol previously described (DOI: 10.1152/ajplung.00041.2018). After dissociation, the cell population mix (PMX) was sorted into the four main populations composing the lung. Briefly, after removing erythrocytes (CD235a-), the different cell populations were sequentially isolated: mixed Immune cells (MIC: CD235a-/CD45+), Endothelial cells (ENDO: CD235a-/CD45-/PECAM1+), Epithelial cells (EPI: CD235a-/CD45-/PECAM-/EPCAM+), and Mesenchymal cells (MES: CD235a-/ CD45-/PECAM-/EPCAM-). Proteins, lipids, and polar metabolites were extracted using the MPLEx protocol. The protein fraction was reduced, alkylated, and digested with trypsin for 3 hours at 37 C (trypsin:protein ration 1:50). Sample desalting used C18 SPE cleanup (Discovery C18, 1 mL, 50 mg, Sulpelco). For each sorted population and for the PMX, 500 ng of peptides were analyzed by LC-MS/MS using a Waters nanoEquity UPLC system interfaced with a Q Exactive Plus Orbitrap mass spectrometer. A 180 min gradient was employed and a top 12 DDA strategy was employed. Raw mass spectrometry data were analyzed with MaxQuant (v1.6.0.16) using the default parameters, except with a matching window of 1.5 min for Match Between Runs. MaxLFQ was used for quantification.

CPLANE protein INTU regulates growth and patterning of the mouse lungs through cilia-dependent Hh signaling.

Project description:Congenital lung malformations are fatal at birth in their severe forms. Prevention and early intervention of these birth defects require a comprehensive understanding of the molecular mechanisms of lung development. We find that the loss of Inturned (Intu), a cilia and planar polarity effector gene, severely disrupts growth and branching morphogenesis of the mouse embryonic lungs. Consistent with our previous results indicating an important role for Intu in ciliogenesis and hedgehog (Hh) signaling, we find greatly reduced number of primary cilia in both the epithelial and mesenchymal tissues of the lungs. We also find significantly reduced expression of Gli1 and Ptch1, direct targets of Hh signaling, suggesting disruption of cilia-dependent Hh signaling in Intu mutant lungs. An agonist of the Hh pathway activator, smoothened, increased Hh target gene expression and tubulogenesis in explanted lungs in wild type, but not Intu mutants, suggesting impaired Hh signaling response in the absence of Intu. Furthermore, removing both Gli2 and Intu completely abolishes branching morphogenesis of the lung, strongly supporting a mechanism by which Intu regulates lung growth and patterning through cilia-dependent Hh signaling. Moreover, a transcriptomics analysis identifies around 200 differentially expressed genes (DEGs) in Intu mutant lungs, including known Hh target genes Gli1, Ptch1/2 and Hhip. Genes involved in muscle differentiation and function are highly enriched among the DEGs, consistent with an important role of Hh signaling in airway smooth muscle differentiation. In addition, we find a diminishing difference in gene expression between the left and right lungs in Intu mutants, suggesting an important role of Intu in asymmetrical growth and patterning of the mouse lungs.
