Project description:To identify differentially expressed genes by anti cancer treatments (microRNAs or siRNAs) in human cancer, several cell lines (bladder cancer, prostate cancer, renal cell carcinoma, oral squamous cell carcinoma and lung squamous cell carcinoma) were subjected to Agilent whole genome microarrays. Human cancer cell lines (SAS, HSC3, BOY, T24, PC3, PC3M, DU145, C4-2, 786-O, A-498 and EBC-1) were treated with miRNAs (miR-205, miR-29a, miR-144-3p, miR-144-5p, miR-451, miR-210, miR-145-5p, miR-145-3p, miR-23b cluster, miR-221, miR-222 and miR-223), siRNAs (si-GOLM1, si-HMGB3, si-CENPF, si-LOXL2, si-TMEM184B and si-CORO1C).

Silencing of HAI-1 in a human oral squamous cell carcinoma cell line, SAS

Project description:To examine the role of hepatpcyte growth factor activator inhibitor type 1 (HAI-1) in cancer, we analyzed effect of HAI-1 silencing on gene expression profiles of human oral squamous cell carcinoma cell line, SAS. We used short hairpin RNA (shRNA) directed against HAI-1 mRNA. We constructed retroviral vectors which showed stable and significant silencing effects on HAI-1 genes of SAS. Microarray data of the expression profiles of duplicated experiments of HAI-1-knockdown SAS with that from the control cell are shown.

Transcriptomic analysis of immortalized oral keratinocytes (n=2) and oral squamous cell carcinoma cells (n=5)

Project description:Due to betel nut chewing habit, oral cancer is the fourth leading cause of cancer death among Taiwanese men. In addition, oral cancer is the most common malignancy observed in men with 25-44 years old, alerting an urgent need to curb this disease. It is hypothesized that betel nut ingredients exhibit carcinogenic effects on the oral epithelium and alter local immune system. As a step to identify potential oncogenic gene fusions in Taiwanese oral cancer cells, total RNAs of two immortalized oral keratinocytes (CGHNK2, -K6) and five oral squamous cell carcinoma cell lines (C9, OC3, OEC-M1, TW2.6) were subjected to RNA-sequencing analysis, followed by an in-house bioinformatic pipeline for fusion gene detection.

High-throughput RNA sequencing of transcriptomes expressed in Oral squamous cell carcinoma (OSCC) and human oral keratinocytes (HOK)

Project description:Next-generation sequencing (NGS) has transformed systems-based analysis in the molecular landscapes of various cancer types. The goals of this study are to obtain transcriptomes expressed in human oral squamous cell carcinoma (OSCC) cell lines. The transcriptome profiles of OSCC cell lines (H357, KB and Hep-2) and normal Human oral keratinocytes (HOK) were obtained from the high throughput RNA sequencing sequencing using Illumina Hiseq2500 platform. We obtained 10160, 10251, 10191, 10201 transcripts expressed in HOK, H357, KB, and Hep-2 respectively, which include protein coding genes (PCGs), lncRNAs, pseudogenes and others. Our results showed a set of transcripts that are dysregulated in OSCC, which might be playing some key roles in tumorigenesis process. Further in-depth analysis might provide clues for better understanding of gene function in OSCC.

Although MIA gene family has several tumor progressive and/or suppressive functions, the detailed relevant signaling partners are unclear and investigated. In this study, we investigated the detailed MIA gene family-associated signaling using human oral squamous cell carcinoma cells. Human oral squamous cell carcinoma-derived HSC3 cells were transfected withãcontrol, MIA, MIA2, TANGO, MATE2, or LEMD1 siRNA. The effect on geneãknockdown was evaluated by cDNA microarray.
