In situ HiC of primary mouse B cell progenitor populations after activation with LPS

ABSTRACT: Naive resting B-cells were purified from the bone marrow of C57BL/6 mice using flow cytometry sorting. Naive B cells were activated with LPS. Activated but undivided cells were harvested 3 hours, 10 hours or 33 hours after the LPS treatment. The Fluorescent Ubiquitination-based Cell Cycle Indicator (FUCCI) system was also used to isolate imminently dividing B cells specifically in the G1 stage of the cell cycle prior to the S phase.

Arterial-Venous Endothelial Cell Cycle Proteins Differential Expression

Project description:HUVEC-FUCCI cells were used to demonstrate that different endothelial cell cycle states provide distict windows of opportunity for gene expression in response to extrinsic signals. HUVEC-FUCCI were FACS-isolated into three different cell cycle states. Peptide digests from the resulting lysates showed differentially expressed proteins among the three cell cycles. These studies show that endothelial cell cycle state determines the propensity for arterial vs. venous fate specification.

Project description:During cellular differentiation, chromosome conformation is intricately remodelled to support the lineage-specific transcriptional programs required for initiating and maintaining lineage identity. When these changes occur in relation to cell cycle, division and time is unclear although it has been proposed they would occur during DNA synthesis 5 or after mitosis. Here we elucidate the chromosome conformational changes in B lymphocytes as they differentiate and massively expand from a naïve, quiescent state into antibody secreting plasma cells. Unexpectedly, we find dramatic gene-regulatory chromosome reorganization in late G1 phase prior to the first division, and that this configuration is remarkably stable as the cells massively 10 and rapidly clonally expansion. A second wave of conformational change occurs as cells terminally differentiate into plasma cells, coincident with increased time in G1 phase. In this study we stimulated naive B cells with LPS and harvested activated B cells or plasmablasts at different time points after stimulation. RNA-seq was used to profile gene expression and in situ Hi-C was used to profile DNA-DNA interactions at each time point.

LPS-induced gene expression in mouse small intestinal epithelial cells

Project description:Intestinal epithelial cells express the lipopolysaccharide (LPS) receptor Toll-like receptor (TLR4) and are responsive to LPS stimulation. Following LPS exposure, epithelial cells, similar to myeloid cells such as macrophages, acquire a state of tolerance. Innate immune tolerance is characterized by a lack of expression of proinflammatory genes in response to repeated stimulation. Tolerant epithelial cells, however, exhibit sustained expression of a distinct set of genes encoding for proteins involved in metabolism and homeostasis. This study comparatively analyzes the gene expression profile 6 hours after LPS stimulation (acute response) versus 6 hours LPS followed by 90 hours incubation in the absence of LPS (tolerant response). We used microarrays to detail the global program of gene expression under unstimulated (control), LPS stimulated (6 hours), and tolerant (96 hours) conditions. Three biological replicates each from naive cells, 6 hour LPS-stimulated cells, and 6 hour LPS-stimulated plus 90 hour LPS-free medium-incubated cells were examined and compared.

Gene expression of CpG-activated memory B cells

Project description:During the human B cell (Bc) recall response, rapid cell division results in multiple Bc subpopulations. The TLR-9 agonist CpG oligodeoxynucleotide, combined with cytokines, causes Bc activation and division in vitro and increased CD27 surface expression in a sub-population of Bc. We hypothesized that the proliferating CD27lo subpopulation, which has a lower frequency of antibody-secreting cells (ASC) than CD27hi plasmablasts, provides alternative functions such as cytokine secretion, costimulation, or antigen presentation. We performed genome-wide transcriptional analysis of CpG activated Bc sorted into undivided, proliferating CD27lo and proliferating CD27hi subpopulations. Our data supported an alternative hypothesis, that CD27lo cells are a transient pre-plasmablast population, expressing genes associated with Bc receptor editing. Undivided cells had an active transcriptional program of non-ASC B cell functions, including cytokine secretion and costimulation, suggesting a link between innate and adaptive Bc responses. Transcriptome analysis suggested a gene regulatory network for CD27lo and CD27hi Bc differentiation. 18 B cell samples from 6 subjects. From each subject, 3 in vitro B cell populations were isolated: undivided cells, proliferating cells with low CD27 (marker of antibody secretion), proliferating cells with high CD27

Project description:Fucci-expressing HCT116 were inoculated into subcutaneous tissue or cecum of NOD/SCID mice. Four weeks after inoculation, Fucci green (mAG; S/G2/M) and red (mKO2;G1) expressing cells were isolated from implanted tumors by FACSAria sorting (BD, Biosciences). Comparative analyses among green and red cells cultured in vivo were performed to elucidate the molecular basis of cell cycle-dependent motility control mechanism.
