Project description:Soybean (Glycine max (L.) Merr. cv Jack) seed development was separated into nine defined stages (S1 to S9). Testa (seed coats) were removed from developing seeds at stages S2, 4, 6, 8, and 9, and subjected to shotgun proteomic profiling. For each stage "total proteins" were isolated from 150mg dry weight of seed coat using a phenol-based method, then reduced, alkylated, and digested with trypsin. The tryptic peptides were separated using a C18-reversed phase matrix, then analyzed using an LTQ Orbitrap Mass Spectrometer. Spectra were searched against the Phytozome G. max DB using the Sorcerer 2 IDA Sequest-based search algorithm. Identities were verified using Scaffold 3. A total of 306 (S2), 328 (S4), 273 (S6), 193 (S8), and 272 (S9) proteins were identified in three out of three biological replicates, and sorted into 11 functional groups: Primary Metabolism, Secondary Metabolism, Cellular Structure, Stress Responses, Nucleic Acid metabolism, Protein Synthesis, Protein Folding, Protein Targeting, Hormones and Signaling, Seed Storage Proteins, and Proteins of Unknown Function. In selected instances, individual seed coat proteins were quantified by spectral counting. The number of proteins involved in intermediary metabolism, flavonoid biosynthesis, protein folding and degradation are discussed as they relate to seed coat function. A database was constructed using the open reading frames of Phytozome G. max DB (updated August 8, 2009), plus a decoy DB generated by reversing the target sequences. Spectra were searched against the combined target-decoy DB using the Sorcerer 2 IDA Sequest-based search algorithm. Identities were verified using the Scaffold 3 program, and the false discovery rate (FDR) was estimated as (Ndecoy/Ntarget). For 186,364 peptide spectra examined, the FDR was between 5.18 and 5.26%. Samples were analyzed in biological triplicate; proteins were included in the results only if they were identified in all three biological replicates. Relative protein abundance was quantified by spectral counting ; data presented are the mean of three independent determinations. The coefficient of variation values calculated for each developmental stage are < 0.0516.

Project description:Seed development, which depends on mother plant genetic background and environmental conditions, is a major component determining seed composition. Seed quality is a main agricultural concern, impacting both food and non-food applications, while also playing a central role in biodiversity conservation and environment protection. Climate change, characterized, among other stresses, by the emergence of extremely high temperatures, constitute a critical global threat to agriculture. Specialized metabolites (SMs) play crucial roles in the interactions of plants and seeds with their environments. Several SMs are known to be protective compounds involved in seed stress responses, thus impacting directly or indirectly their quality. In this study, we performed untargeted metabolomic (LC-MS/MS) and transcriptomic (RNA-Seq) analyses of Arabidopsis thaliana seeds harvested at six developmental stages (Globular, Transition, Torpedo, Bent cotyledon, Mature green and Dry seed), and developed under control and warm temperature conditions. Those data provide an original and valuable resource for future studies on the role of SMs and genes involved in seed warm thermic stress responses and for the study of their regulation and functions during seed development.

Project description:The seeds of angiosperms are comprised of three main tissues--the seed coat, embryo, and endosperm--whose coordinated development will enable the next generation to disperse with sufficient maternal resources and germinate when conditions are favorable. We use high-throughput RNA sequencing technology to characterize the developmental dynamics of gene expression in whole seeds resulting from a compatible cross between two species of the Mimulus guttatus complex.We find that development in ovules and seeds involves the activation of the majority of annotated genes in M. guttatus (64-67%), and the differential expression over time of 6,691 genes, including 424 transcription factors. Most of the genes we detected (69%) were expressed at all stages, from ovules to heart-stage embryo seeds. We also detected and validated four genes exhibiting paternally-biased expression (MDB13, ATXR5, DnaJ and BGAL11). Intriguingly, three of our validated PEGs are have imprinted homologues in other plant species, suggesting that these proteins perform a shared role in endosperm development among distantly related plant taxa. Additionally, the overlap in gene expression profiles between stages of development suggests that most genes fulfill multiple developmental and biological roles. Future analyses should examine whether different regions of the seed (embryo, endosperm, and seed coat) have unique patterns of gene expression, and the extent to which spatial coordination and regulation of gene expression may play a role in regulating seed development.

Project description:Polycomb Group proteins belonging to the Polycomb Repressive Complex 2 (PRC2) repress seed coat development before fertilization. Removal of PRC2 function in the integuments initiates autonomous seed coat development. We used microarrays to identify those genes that are under PRC2 control and become derepressed in mutants deficient for the PRC2 genes VRN2 and EMF2. Since vrn2 emf2 double mutants have strong developmental aberrations, we used the mutant combination vrn2/- emf2/+ .

Project description:Seeds of the German winter-type oilseed rape cultivar Express 617 were sampled and analysed at five key stages of seed development. Express 617 is a high oil yield cultivar with double-zero quality (low erucic acid and low glucosinolate content), which has been widely used in breeding programs and as parent for the creation of genetic mapping populations. Plants were grown under controlled, field-like conditions in the container-based system of the IPK PhenoSphere (Heuermann et al., 2023). The weather regime of the cultivation (2021/2021) was based on twelve years of hourly records of the weather station in Gatersleben and was designed to be as representative as possible of a typical growth season. Avoiding stressful weather extremes, the cultivation regime was considered to be favourable for plant growth and seed formation. Siliques were sampled at five key stages of seed development, as outlined by Borisjuk et al. (2013), covering the development from the pre-storage stage to seed maturation. To provide spatial information, seeds were manually dissected into four organs/tissues: the seed coat (SC), the inner (IC) and outer cotyledon (OC), and the radicle (RA). Aliquots of the pooled materials were subjected to mRNA-Sequencing and spectrometry–based proteomic analyses. Samples were prepared via the SP3 protocol and peptides were analysed on a timsTOF Pro mass spectrometer.

Project description:Arabidopsis seeds expressing the castor fatty acid hydroxylase accumulate hydroxylated fatty acids up to 17% of total fatty acids in seed triacylglycerols, however total seed oil is also reduced up to 50%. Investigations into the cause of the reduced oil phenotype through in vivo [14C]acteate and [3H]2O metabolic labeling of developing seeds surprisingly revealed that the rate of de novo fatty acid synthesis within the transgenic seeds was approximately half that of control seeds. Addition of castor phospholipid:diacylglycerol acyltransferase (PDAT) increased hydroxylated fatty acid content of the seed oil, increased the rate of fatty acid synthesis, and mostly restored seed oil levels. RNAseq analysis indicated no changes in expression of fatty acid synthesis genes in hydroxylase-expressing plants.
