Transcriptomes alteration of lentoid body induction on LN511-coated culture

Project description:In order to examine the transcriptomes alteration of LN511-based lens epithelial stem cells induction, human embryonic stem cells (hESCs) were induced into lentoid body followed the protocol from Yang et al (FASEB J. 2010), on Matrigel-coated or LN511-coated culture. Each group of cells were collected at day 12 and day 18, during the time when lens epithelial stem cells were generated. The samples were named as Ctrl-d12, Ctrl-d18, LN-511-d12 and LN-511-d18, respectively, (3 replicates, -1/2/3) and sent for RNA-sequence using Illumina HiSeq2500. It turned out that LN511 acted as a robust signaling factor for lens epithelial stem cells induction via enhancing the expression of lens specification related transcription factor, promoting cell proliferation, and suppressing Hippo/Yap signaling. These results provided a valuable resource for studying the mechanisms regulating in vitro lens epithelial stem cells induction.

Disease-specific sequence change DSC3 in TAF1/DYT3 affects genes in vesicular transport and dopamine metabolism

Project description:The X-chromosomal dystonia parkinsonism syndrome (XDP) is associated with sequence changes within the TAF1/DYT3 multiple transcript system. While most sequence changes are intronic, one, DSC3, is located within an exon (d4). Transcribed exon d4 occurs as part of multiple splice variants. These variants include exons d3 and d4 spliced to exons of TAF1, and an independent transcript composed of exons d2-d4. Location of DSC3 in an exon (d4) and utilization of this exon in multiple splice variants suggests an important role of DSC3 in the pathogenesis of XDP. To test this hypothesis we transfected neuroblastoma cells with four expression constructs, including exons d2-d4 (d2-d4/wild-type (wt) and d2-d4/DSC3) and d3-d4 (d3-d4/wt and d3-d4/DSC3). Expression profiling revealed a dramatic effect of DSC3 on overall gene expression. 362 genes differ between cells containing d2-d4/wt and d2-d4/DSC3. Annotation clustering revealed high enrichment of genes related to dopamine metabolism, vesicular transport, synapse function, Ca++ metabolism, and oxidative stress. 211 genes were differentially expressed in d3-d4/wt vs. d3-d4/DSC3. Annotation clustering highlighted genes in signal transduction and cell-cell interaction. The data shows an important role of physiologically occurring transcript d2-d4 in normal brain function. Interference with this role by DSC3 is a likely pathological mechanism in XDP. Disturbance of dopamine function and of Ca++ metabolism can explain abnormal movement; loss of protection against reactive oxygen species may account for the neurodegenerative changes in XDP. Although d3-d4 also affect genes potentially related to neurodegenerative processes their physiologic role as splice variants of TAF1 awaits further exploration.

Calcineurin signaling regulates neural induction through antagonizing the BMP pathway

Project description:Calcineurin activity is required for neural differentiation of embryonic stem cells (ESC). We assessed gene expression changes at several time points of in vitro ESC to neural differentiation when calcineurin activity is inhibitied by its antagonist FK506 and Cyclosporin(CsA). d4, d6, d8, and d12 EBs of FK506/CsA treatment group (d3-8) and its non-treated control group were harvested from three independent experiments of in vitro differentiation of 46C mouse ESCs. Total RNA of each sample was extracted, reverse transcribed, labeled and hybridized to Affymetric Mouse Gene ST 1.0 Arrays.

mRNA time-course transcription profiling of bacteriocytes and gut tissue of pea aphids reared on standard artificial diet (AP3) and artificial diet depleted in Tyr and Phe (YFÃ)

Project description:Tyrosine (Tyr, Y) and phenylalanine (Phe, F) synthesis is shared by the pea aphid and its symbiont Buchnera aphidicola.These aromatic amino acids are essential for the pea aphid growth and development. To characterize the molecular mechanisms, at gene transcriptional level, underlying this symbiotic integrated network pea aphids (Acyrthosyphon pisum, clone LL01) were reared on (i) standard artificial diet (AP3) and (ii) on the same AP3 medium depleted of Tyr (Y) and Phe (F). From each of the two groups, aphids were collected at specific time points and dissected: 12 h (D0), 1 day (D1), 2 days (D2), 3 days (D3), 4 days (D4), 5 days (D5) and 7 days (D7). Total RNA, to be used in gene expression analysis by arrays, was extracted, under the two rearing conditions, from two tissues: gut [from 20 aphids per sample at all 7 time points] and bacteriocytes [from 25 aphids per sample at 4 time points: 3 days (D3), 4 days (D4), 5 days (D5) and 7 days (D7)]. At each time point we included three biological replicates.

Transcriptome analysis of mRNAs, lncRNAs, and circRNAs during the differentiation of porcine subcutaneous preadipocytes

Project description:Subcutaneous preadipocyte differentiation play a critical role in fat deposition of pigs. However, the action of different RNAs in subcutaneous preadipocyte differentiation, such as messenger RNAs (mRNAs), long noncoding RNAs (lncRNAs), and circular RNAs (circRNAs), are still largely unclear. In the present study, a transcriptome analysis including mRNAs, lncRNAs, and circRNAs was performed in different stages of D0, D2, D4, and D8 using RNA-seq technology. Our results identified 1,554, 470, 1,344, 1,777, and 676 differentially expressed (DE) mRNAs, 112, 58, 95, 136, and 93 DE lncRNAs, and 902, 787, 710, 932, and 850 DE circRNAs between D2 and D0, between D4 and D2, between D8 and D4, between D4 and D0, and between D8 and D0, respectively. Moreover, functional enrichment analysis showed that the common DE mRNAs during entire differentiation were mainly involved in lipid metabolic and cell differentiation processes. Additionally, co-expression network analysis identified the potential lncRNAs related to adipogenesis, e.g., MSTRG.42239 and MSTRG.146410. Taken together, this study provides a genome-wide landscape of RNA expression profiles during subcutaneous preadipocyte differentiation, thus improving our understanding of molecular mechanism in regulating subcutaneous adipogenesis of pigs.

Transciption profiling of human endometrial biopsies taken on the day of oocyte retrieval in stimulated IVF cycles with 1 or 2 embryos replaced on day 3 in the same cycle

Project description:In GnRH-antagonist/rec-FSH stimulated cycles, advanced endometrial maturation on the day of oocyte retrieval correlates with altered gene expression Experiment Overall Design: Endometrial biopsies taken on the day of oocyte retrieval in stimulated IVF cycles with 1 or 2 embryos replaced on day 3 in the same cycle. Endometrial dating was performed according to Noyes' criteria. All endometria taken on the day of oocyte retrieval showed an advanced maturation, ranging from +d2 to +d4. The patients with a subsequent clinical pregnancy all showed a histological dating corresponding to +d2 or +d3. Gene expression of histologically more advanced endometria, as assessed by Noyes' criteria, (n=3, +d4) was compared with matched less advanced endometria (n=4,+d2-3).
