Project description:The impact of MLL1 removal on intestinal organoids was evaluated in intestinal organoids from Mll1FC/+; RosaCreERT2/+ (control) and Mll1FC/FC; RosaCreERT2/+ (knockout) cultures after the third passage at day 5. Using 2x 100 bp reads, 50 million reads per sample with comparable unique mapped reads (68-87%) were obtained. To analyse differentially expressed genes, we applied DESeq2 analysis to the RNA-seq dataset. GO term analysis by DAVID at a false discovery rate (FDR) of 5% revealed that MLL1 was important for regulation of gene expression and differentiation.

RNA-seq of wildtype mouse small intestinal organoids grown in Matrigel or in/on collagen.

Project description:We aimed to analyse the effect of different extra-cellular matrices on the growth of small intestinal organoids. Small intestinal crypts of wildtype mice were harvested and grown under standard Matrigel organoid conditions. After establishment of organoids (passaged 1-2), organoids were grown in Matrigel, on collagen or in a drop of collagen. Growth in a droplet of collagen requires addition of Wnt3a, therefore all samples are either provided with standard culture conditions (ENR) or with ENR+50%Wnt3a-CM (WENR). Samples were grown in specified matrix for at least 1-2 passages before RNA was purified.

RNA-seq of small intestinal organoids treated with the control medium ENR (EGF, Noggin, R-spondin1) in the presence or absence of muscle supernatant

Project description:In order to unravel the impact of intestinal smooth muscle tissue on the intestinal epithelium, we isolated clean smooth muscle, cultured it for 24h in DMEM-F12, and collected the supernatant (muscle-SN). This supernatant was used to treat small intestinal organoids (made of intestinal epithelium), compared to normal ENR treatment. After 5 days of muscle-SN exposure, we disrupted the organoids, and directly isolate the RNA. RNA-seq was performed in this sample to assess the genetic changes induced by muscle products.

RNA-seq of small intestinal organoids treated with an inhibitor for the epigenetic modifier LSD1

Project description:To assess the role of LSD1 in mice small intestinal epithelium, small intestinal organoids were treated with an inhibitor for LSD1 (GSK-LSD1) and compared to untreated organoids. Similar to intestinal epithelium from mice with an intestinal epithelium specific LSD1-KO, paneth cells dissappear upon GSK-LSD1 treatment. We used these sequencing data to show that these small intestinal organoids have a similar phenotype as mice epithelium without LSD1.

Murine intestinal organoids resemble intestinal epithelium in their microRNA profiles

Project description:To compare miRNA expression profiles between freshly isolated intestinal epithelial cells and cultured organoids in mice. Intestinal organoids largely resembled intestinal epithelial cells in their miRNA profiles. Although the expression levels of some miRNAs were different between crypt and villus epithelial cells, such expression patterns were not reproduced during the maturation of intestinal organoids.

RNA was collected 24h later and processed for RNA sequencing.
