Gene expression signatures in human B lymphoma cell line VAL

ABSTRACT: To investigate the effect of PD-1 expression on gene expression, we have employed whole genome microarray expression profiling as a discovery platform to identify genes related to the cell proliferation of human B-cell lymphoma (HBCL) cell line VAL in vitro.

ACKR3 promotes CXCL12/CXCR4-mediated migration of lymphoma cells

Project description:Chemotaxis is an essential physiological process, often harnessed by tumors for metastasis. CXCR4, its ligand CXCL12 and the atypical receptor ACKR3 are overexpressed in many human cancers. Interfering with this axis by ACKR3 deletion impairs lymphoma cell migration towards CXCL12. Here, we propose a model of how ACKR3 controls the migration of the diffused large B-cell lymphoma VAL cells in vitro and in vivo in response to CXCL12. VAL cells expressing full-length ACKR3, but not a truncated version missing the C-terminus, can support the migration of VAL cells lacking ACKR3 (VAL-ko) when allowed to migrate together. This migration of VAL-ko cells is pertussis toxin-sensitive suggesting the involvement of a Gi-protein coupled receptor. RNAseq analysis indicate the expression of chemotaxis-mediating LTB4 receptors in VAL cells. We found that LTB4 acts synergistically with CXCL12 in stimulating the migration of VAL cells. Pharmacologic or genetic inhibition of BLT1R markedly reduces chemotaxis towards CXCL12 suggesting that LTB4 enhances in a contact-independent manner the migration of lymphoma cells. The results unveil a novel mechanism of cell-to-cell-induced migration of lymphoma.

Anti CD20 increases PD-L1 protein expression in a cell line of primary mediastinal B cell lymphoma through immunogenetic and micro RNA signaling

Project description:Cell lines of mediastinal lymphomas, one each of primary mediastinal (thymic) large B cell lymphoma (PMBL), classic Hodgkin lymphoma (CHL), B-cell lymphoma, unclassifiable, with features intermediate between diffuse large B-cell lymphoma and CHL, and T-cell lymphoma were treated with rituximab (RmAb), brentuximab vedotin (BV), ibrutinib (IBR), prednisone (PRED) or untreated (UT) for 48 hours. Flow cytometry for PD-L1 protein was performed, and differential expression (DE) analysis of mRNA and miRNA performed by RNAseq. B-cell lines exhibited 2- fold increase in PD-L1 protein (p<.05) with RmAb compared to UT. Others showed no effect of RmAb, however, the T-cell line showed 2-fold increase on treatment with BV (P<.05). DE performed by limma showed no genomic level changes. ANOVA analysis of PMBL treated with RmAb, however, showed physiologic level DE involving >3000 genes involving multiple pathways associated with cell death and survival, protein degradation, mRNA translation, mRNA degradation, immunologic functions, and PD-1/PD-L1 immunotherapy. In the B cell lines, DE of CD274 (PD-L1) was decreased or not significant. MiRNA DE showed upregulation of 7 miRNAs, including miR-155-5p.

Chip-chip from human diffuse large B cell lymphoma cell lines with IRF8

Project description:IRF8, a transcriptional factor, has the heightened expression in germinal center(GC) B cell and GC-origin B cell lymphoma. To identify IRF8 direct targets in GC B cells, ChIP-chip ananlysis was done in three different GC-origin diffuse large B cell lymphoma cell lines. IRF8-negative cell lines, MMS1, was also used as a negatvie control. IRF8 ChIP in three different cell lines (ODH1, VAL and LY1:high level of IRF8) and in one negative control cell lines (MMS1:negatvie for IRF8). Total four different samples. One sample per a set of two arrays (promoter1 and promoter2).

Project description:CD4+ T-cells from three follicular lymphoma tumors were sorted by flow cytometry into three subsets based on high (hi), intermediate (int), or low (lo) levels of PD-1 and CXCR5 expression and whole genome gene expression profiling was performed. This set contains three samples for PD-1hiCXCR5hiCD4+ T cells, two samples for PD-1intCXCR5intCD4+ T cells, and three samples for PD-1loCXCR5loCD4+ T cells.

LEF1 in Burkitt lymphoma

Project description:Recently global gene expression profiling of patients samples lead to a molecular definition of Burkitt Lymphoma (BL) with lymphocyte enhancer-binding factor 1 (LEF1) as a signature gene. Here we report the discovery of nucleic LEF1 in a very high proportion of BL cases (15/18) and LEF1 target genes. Germinal center B cells were devoid of detectable nuclear LEF1 expression as mantle cell lymphoma (0/5), marginal zone lymphoma (0/6), follicular lymphoma (0/12) or diffuse large B cell lymphoma (DLBCL) (1/31). Using whole genome gene expression profiling after transient knockdown of LEF1 in BL cell lines, new LEF1 target genes were identified. The joint expression of these genes in primary BL samples shows that LEF1 is not only expressed aberrantly in BL but also transcriptionally active. Our study identified aberrantly expressed LEF1 and its target genes suggesting an important functional role in BLs.

We have employed whole genome microarray expression profiling as a discovery platform to identify genes expression profiles in HT-1080 cells. Total RNAs from subconfluent (HT-1080_80%) and overconfluent (HT-1080_overconfluent) HT-1080 cells were harvested and subjected to the microarray analysis.
