Gene expression analysis of chicken p. major muscle using the NanoString nCounter technology

Project description:Tissue samples were harvested with the Keyes biopsy punch (8 mm; manufactured by HNM) from the caudal edge of the right superficial pectoral muscle perpendicular to myofibers and to the keel bone. Total RNA was isolated from p. major samples using mirVana™ miRNA Isolation Kit. Quality checks were performed by measuring the concentration and “RNA Integrity Number” of individual RNA samples using NanoDrop 1000 and Agilent Bioanalyzer 2100. The RNA samples were normalized and sent to NanoString Inc. (Seattle, WA, USA) for the quantification of gene expression levels using NanoString nCounter® technology. For this, 192 target genes, along with 12 housekeeping genes were selected based on multiple RNA-seq experiments conducted in our laboratories.

Acral Melanoma microRNA Ratio Classification

Project description:We performed microRNA sequencing of primary human FFPE Acral Melanoma (AM), Cutaneous Melanoma (CM), Acral Nevi (AN), and Cutaneous Nevi (CN). We found that previously identified ratios of microRNAs, particularly miR-21-5p and miR-211-5p, were able to accurately classify benign and malignant melanocytic neoplasia, both in non-acral cutaneous melanomas and nevi (CM vs CN), as well as matched acral melanoma and nevi (AM vs AN). Receiver operating characteristic area under the curve (AUC) of Ensemble models trained using these microRNA ratios demonstrated AUCs of 0.88-0.90 across these melanoma subtypes, suggesting the potential utility of these ratios as a biomarker of malignancy in melanocytic neoplasia.

Concordance of PAM50 molecular subtyping between oligonucleotide microarray and NanoString nCounter assay for Taiwanese breast cancer

Project description:Five molecular subtypes have been identified according to intrinsic genes transcription. Microarrays have been adopted for molecular subtyping in addition to the original NanoString nCounter assay. This study aimed to evaluate subtyping consistency among Taiwanese breast cancers. Our study showed that fundamental discrepancy exists between distinct gene expression measuring approaches, and cross platform equivalence should not be overemphasized with too much extrapolation.

Project description:microRNA expression profiling of Stage I Lung Adenocarcinoma and non-tumor adjacent tissues. The Nanostring nCounter Human miRNA Expression Assay Kit version 1.6 (Nanostring, Seattle, WA) was used to obtain microRNA profiles of tumor and adjacent non-tumor tissues excised from Stage I Lung Adenocarcinoma patients. Total cellular RNA was extracted from tumor and matching adjacent non-tumor lung using miRNA Kit (QIAGEN), according to the manufacturer’s instructions, and 100 ng were used for hybridization to Nanostring nCounter Human miRNA Expression Assay Kit version 1.6 (Nanostring, Seattle, WA) following processing protocol recommended by the manufacturer.

Expression data from sentinel lymph node RNA of stage III melanoma patients

Project description:To identify a panel of Seninel Lymph Node (SLN) genes to aid in risk stratification of patients with tumor-positive SLN, total SLN RNA from 97 SLN-positive melanoma patients were chosen from the Sunbelt Melanoma Trial. Microarray experiments were performed to screen SLN genes in recurrence (=39) versus non-recurrence (=58) group. We identified 20 differentially expressed SLN genes in the recurrence vs. the non-recurrence group.

Project description:nCounter miRNA Expression Assay data for all profiled miRQC samples prepared by the miRQC Consortium. In this study, we systematically compared 12 commercially available miRNA expression platforms by measuring an identical set of standardized positive and negative control samples, including human universal reference RNA, human brain RNA and titrations thereof, human serum samples, and synthetic spikes from miRNA family members with varying homology. We developed novel and robust quality metrics to objectively assess platform performance of very different technologies such as small RNA sequencing, RT-qPCR and (microarray) hybridization.
