Expression profile of brazilian gastric adenocarcinoma cell lines

ABSTRACT: The ACP02 cell line was stablished from a primary diffuse adenocarcinoma (T3N2M0) and AGP01 cell was established from ascitic fluid cells from intestinal gastric adenocarcinoma (T3N2M1). mRNA samples from cell lines were amplified, labeled, and hybridized to the Affymetrix GeneChip Human Exon 1.0 ST array. The chip array data analysis was performed with Partek® software (http://www.partek.com).

Project description:On the basis of prognostic information provided by the PAM50 predictor, we evaluated how samples grouped relative to the other breast tumor subtypes. mRNA samples from 24 patients were amplified, labeled, and hybridized to the Affymetrix GeneChip Human Exon 1.0 ST array. After normalization and analysis of the microarray data using PartekM-BM-. software (http://www.partek.com), we clustered all samples using the PAM50 predictor. We analyzed tumors from 24 patients with breast cancer using the Affymetrix Human Exon 1.0 ST platform. Array data was processed by AffymetrixExpression Console and analysed using Partek software

Comparisons of Affymetrix Whole-Transcript Human Gene 1.0 ST array with standard 3' expression arrays

Project description:The recently released Affymetrix Human Gene 1.0 ST array has two major differences compared with standard 3'™ based arrays: (1) it interrogates the entire mRNA transcript, and (2) it uses cDNA targets. To assess the impact of these differences on array performance, we performed series of comparative hybridizations between the Human Gene 1.0 ST and the Affymetrix HG-U133 Plus 2.0 and the Illumina HumanRef-8 BeadChip arrays. Additionally, both cRNA and cDNA targets were probed on the HG-U133 Plus 2.0 array. The results show that the overall reproducibility is best using the Gene 1.0 ST array. When looking only at the high intensity probes, the reproducibility of the Gene 1.0 ST array and the Illumina BeadChip array is equally good. Concordance of array results was assessed using different inter-platform mappings. The Gene 1.0 ST is most concordant with the HG-U133 array hybridized with cDNA targets, thus showing the impact of the target type. Agreements are better between platforms with designs which choose probes from the 3' end of the gene. Overall, the high degree of correspondence provides strong evidence for the reliability of the Gene 1.0 ST array. Keywords: Cross-platform comparison

Project description:Five HCMV (+) CRC tissues detected by PCR were selected for RNA-seq. GEPs were pre-processed by Cutadapter and FastQC to remove jointed reads and low-quality reads. Tophat (v.2.0.0) was used to compare the sequences with Homo sapiens and HCMV genomes. The GEPs of HCMV was determined by Integrated Genomics Viewer (IGV) and Partek® Genomics Suite™ (version 6.5 beta, Partek Inc., St. Louis, MO, USA).

Hypoxia induced gene expression in lung adenocarcinoma cells

Project description:Two lung adenocarcinoma cell lines, A549 and SPC-A1, were cultured under two different oxygen concentrations, 1% and 20%, respectively. After 24 hours cultured, cells were collected and total RNA was extracted. Affymetrix GeneChip® Gene 1.0 ST Array System for Human was applied to detect the differences of gene expression of lung adenocarcinoma cell lines cultured under different oxygen concentrations (total RNA of the two cells was pooled with equal quantity). The experiments were repeated with the same procedures except culturing tumor cell lines in matrigel.

Project description:Liver biopsy samples were obtained from 64 infants with biliary atresia at the time of intraoperative cholangiogram. Liver biopsy samples were obtained from 14 age-matched infants with other causes of intrahepatic cholestasis, and from 7 deceased-donor children. GeneChip® Human Gene 1.0 ST Array (Affymetrix, CA) were used to screen mRNAs whose expression was specifically regulated in the livers from patients with biliary atresia.
