Transcriptome data of different pathogenic stages in Cytospora chrysosperma

ABSTRACT: To analyze whether the 22 SNAREs in C. chrysosperma were required for the fungal virulence, we performed a transcriptomic analysis during the infection processes, we planned to make a transcriptomic analysis at the infection stages 0d,1d, 3d, which might result from the tissue necrosis during the infection process.

The Submergence Tolerance Regulator Sub1A Mediates Stress-responsive Expression of AP2/ERF Transcription Factors

Project description:Rice NSF45K microarray experiment to dissect submergence tolerance response in submergence tolerant rice plant, M202(Sub1): We previously characterized the rice (Oryza sativa L.) Sub1 locus encoding three Ethylene Responsive Factor (ERF) transcriptional regulators. Genotypes carrying the Sub1A-1 allele are tolerant of prolonged submergence. To elucidate the mechanism of Sub1A-1 mediated tolerance, we performed transcriptome analyses comparing the temporal submergence response of Sub1A-1 containing tolerant M202(Sub1) with the intolerant isoline M202 lacking this gene at three duration of submergence (0d, 1d, and 6d) with two biological replicates and one or two dye-swaps. We identified 898 genes displaying Sub1A-1-dependent regulation. Rice NSF45K microarray experiment to explain Xa21, NH1 and NRR mediated defense responses in rice

Project description:Rice Xa21 resistance gene, which encodes a protein with predicted leucine-rich repeat (LRR), transmembrane, juxtamembrane, and intracellular kinase domains, conferred immunity to diverse strains of Xanthomonas oryzae pv. oryzae (Xoo). We generated Xa21 plant on TP309 background (Oryza Sativa Japonica). Systemic Acquired Resistance (SAR) in plants confers durable broad-spectrum resistance to pathogens and requires a phytohormone, salicylic acid (SA). Arabidopsis NPR1/NIM1 is a key regulator of the SAR response. Recently, we found that rice NPR1 homolog 1 (NH1) mediated enhanced resistance responses for Xoo (Chern et al., 2005b). We further investigated relating pathways in rice by identifying proteins that interact with NH1. One of them, constitutive over-expression of NH1 mediated negative regulator of resistance (NRR) gene caused enhanced susceptibility to Xoo , indicating that this gene product negatively affects to basal resistance response (Chern et al., 2005a). To dissect defense responses for rice bacterial blight pathogen, we planed microarray using two resistant mutant named with Xa21-TP309, NH1ox and one super-susceptible mutant (NRRox) before pathogen inoculation and one day post pathogen inoculation. Project description:Gene expression timeseries analysis of mouse embryonic fibroblasts (MEF) during differentiation to mature adipocytes with a 27.648 element murine cDNA microarray. Three independent time series experiments of MEF adipocyte differentiation were performed in reference design. RNA from 7 time points (0d, 1d, 2d, 3d, 4d, 6d, 10d) was hybridized against RNA from the preconfluent stage to study the gene expression profile over the whole differentiation process.

Profiling of differentially expressed genes in sheep T lymphocytes response to Haemonchus contortus infection

Project description:Once Haemonchus contortus infects sheep it receives a series of host attacks, especially those relating to the infected animal’s T lymphocytes immune response. To obtain a systematic genome-wide profiling of the T lymphocyte genes involved, microarrays were used to compare gene expression between 0 days post infection (dpi), 3-5 dpi, 25-30 dpi and 60dpi in infected sheep. In this 853, 242 and 42 differentially expressed genes were acquired in the 3d vs. 0d comparison, the 30d vs. 0d comparison and the 60d vs. 0d comparison, respectively. Gene Ontology and pathway analysis indicated that modulated genes including SUGT1, FCER1G, CD23, IL-13 and galectin-14, were mostly associated with cellular homeostasis maintaining and immune response.

Proteomic analysis of the wheat pathogenic fungus Zymoseptoria tritici

Project description:Z. tritici is a fungal pathogen causing the disease septoria tritici blotch, one of the most economically devastating foliar diseases in wheat. The molecular basis underlying Z. tritici growth, development and pathogenicity is not fully understood yet. Compared to the genomic investigations in this fungus, little is known about the protein expression at a systematic level. The aim of the project is to construct a comprehensive protein database of Z. tritici growing in nutrient-limiting and rich media and in vivo at a late stage of wheat infection by using 1D gel-based and SCX-based proteomics and subproteomics (intracellular and extracellular) approaches.

Comprehensive RNA-Seq Profiling of the Lung Transcriptome of Bashbay Sheep in Response to Experimental Mycoplasma ovipneumoniae Infection

Project description:Bashbay sheep (Ovis aries), an indigenous breed of Xinjiang, China, has many excellent characters. It is resistant to Mycoplasma ovipneumoniae (MO) infection, the causative agent of Mycoplasma ovipneumonia, a chronic respiratory disease, which is harmful to the sheep industry. As of date, knowledge regarding the mechanisms responsible for MO pathogenesis in scant. Herein, we report the results of transcriptome profiling of the lung tissue of Bashbay sheep experimentally infected with M. ovipneumoniae strain at 4days post-infection(DPI) and 14DPI in comparison to the mock-infected animals (0d), which was performed by Illumina deep sequencing (RNASeq). The analysis of differentially expressed genes (DEGs) was performed to determine the concomitant gene-specific temporal patterns of mRNA expression in the lung after MO infection. The results showed 1048 DEGs (up-regulated: 575; down-regulated: 473) were screened at 4DPI compared to 0d, and 2823 DEGs (up-regulated: 1362; down-regulated: 1461) were screened at 14DPI compared to 0d. KEGG analysis found that the DEGs at 4DPI and 14DPI compared to 0d were enriched in 245 and 287 pathways respectively, the most closely related to MO infection of which was TLR signaling pathway (p<0.01). Two pathways (First: LAMP-TLR2/TLR6-MyD88-MKK6-AP1-IL1B; Second: LAMP-TLR8- MyD88-IRF5-RANTES) were obtained from the figure of TLR signaling pathway that DEGs related with MO infection were mapped to. GO analysis found that the DEGs in different groups were enriched to 1580 and 4561 terms, the most closely releted to MO infection of which was positive regulation of inflammatory response (p<0.01).Our study shouldpave the road for the further analysis of Mycoplasma ovipneumonia.
