Epithelial miR-141 regulates IL-13-induced airway mucus production [single-cell RNA-seq]

ABSTRACT: We performed single cell RNA sequencing on bronchial cells from human bronchoalveolar lavage fluid from 4 independent study participants who had asthma and who underwent lung segmental allergen challenge with diluent or allergen (either house duse mite or cat). The goal was to assess total mRNAs in single cell preparations of bronchoalveolar lavage cells.

Allergen Challenge for Evoked Phenotypes in Asthma (the ACE Study)

Project description:This protocol outlines a single-site mechanistic study aiming to investigate long RNAs differentially expressed in the airway epithelium of asthma patients both at baseline and in response to segmental airway allergen challenges. Over approximately 14 days, the study spanned three visits: Visit 1: Comprehensive characterization of participants, encompassing lung function testing, methacholine challenge testing, and allergen skin prick testing. Visit 2: Participants underwent bronchoscopy wherein three procedures were performed a. Epithelial brushings were performed in a segmental airway (baseline sample) b. Diluent (inactive control) was instilled into another segmental airway c. A small dose of allergen was administered into a third segmental airway using standardized cat or dust mite allergen extracts. Visit 3 (24 hours or 7 days post Visit 2): Another bronchoscopy was carried out to collect epithelial brushings in the diluent challenged and allergen challenged segments The collected epithelial brush samples underwent analysis for mRNA expression in the epithelial brushings. The study successfully incorporated a total of 23 subjects, which included 18 asthmatics (with stable or well-controlled conditions), 2 allergic non-asthmatics, and 3 non-allergic non-asthmatics.

Segmental Allergen Challenge Regulates Gene Expression In Bronchoalveolar Lavage (BAL) Cells From Atopic and Mild Asthmatic Subjects

Project description:Segmental allergen challenge increases the percentage of eosinophils in bronchoalveolar lavage (BAL) cells. Mepolizumab, an anti-IL-5 therapeutic antibody, decreases the number of eosinophils in bronchoalveolar lavages (BAL). The use of both procedures allows to define genes that are either expressed by eosinophils or dependent on eosinophil presence in the airways. Cells from Bronchoalveolar lavages (BAL) are obtained by bronchoscopy before (V5) and 48 h after a segmental allergen challenge (V6) in atopic and mild astmatics. This procedure was repeated in the same two subjects 2 months later and 1 month after an injection of mepolizumab (V22 is before challenge and V23 after challenge). Cells were immediately lysed and isolated total RNAs were analyzed using the Human Genome 1.0 ST GeneChip arrays (Affymetrix, Santa Clara, CA).

Project description:Mild asthmatics who met the criteria of the IRB approved protocol of Sub-segmental Bronchial Provocation with Allergen were recruited. The subjects were challenged with sensitive allergen through bronchoscopy. Bronchoalveolar lavage (BAL) fluids were collected before and at 48 hours after allergen challegen. From the BAL fluids, alveolar macrophages were purifed and their RNA was extracted. Total 138 genes including five house keeping genes were evaluated. Two samples of alveolar macrophages from single subject, before and 48 hours after allergen challenge, were directly compared in terms of the expression of inflammatory, chemokine, cytokine genes and their receptor genes.

Allergens Elicit an Antiviral Signature in Dendritic Cells

Project description:This study compares the transcriptomic changes induced by three distinct aeroallergens in a dendritic cell line with the goal of finding similarities in the response at the gene expression level. Using RNA sequencing of DC2.4 cells, we find that house dust mite, cat hair and timothy grass allergen extracts all induce what appears to be an antiviral genetic signature despite the lack of any viral components in each allergen. Such information may be useful in trying to design therapeutics or interventions for allergic responses which could be effective for multiple allergens despite differences in source and structure.

Overexpression of Dimethylarginine Dimethylaminohydrolase 1 Attenuates Airway Inflammation in Mouse Models of Asthma

Project description:Levels of asymmetric dimethylarginine (ADMA), an endogenous inhibitor of nitric oxide synthase, are increased in lung, sputum, exhaled breath condensate and plasma samples from asthma patients. ADMA is metabolized primarily by dimethylarginine dimethylaminohydrolase 1 (DDAH1) and DDAH2. We determined the effect of DDAH1 overexpression on development of allergic inflammation in mouse models of asthma. Wild type and DDAH1-transgenic mice were challenged with PBS or house dust mite (HDM). Airway inflammation was assessed by bronchoalveolar lavage (BAL) total and differential cell counts. Gene expression in lungs was determined by RNA-Seq and RT-quantitative PCR (qPCR). The expression of DDAH1 and DDAH2 was decreased in the lungs of mice following HDM exposure. Transgenic overexpression of DDAH1 resulted in decreased BAL total cell and eosinophil numbers following HDM exposure. Total IgE levels in serum and BAL fluid were decreased in HDM-exposed DDAH1-transgenic mice compared to HDM-exposed wild type mice. RNA-Seq results showed downregulation of genes in inducible nitric oxide synthase (iNOS) signaling pathway in PBS-treated DDAH1 transgenic mice versus PBS-treated wild type mice and downregulation of genes in IL-13/FOXA2 signaling pathway in HDM-treated DDAH1 transgenic mice versus HDM-treated wild type mice. Our findings suggest that decreased expression of DDAH1 in airway epithelial cells may contribute to allergic asthma and overexpression of DDAH1 attenuates allergen-induced airway inflammation through modulation of Th2 responses. mRNA profiles of WT and DDAH1-transgenic mice treated with PBS or house dust mite (HDM).

Integrating Proteomes for Lung Tissue and Lavage Reveals Pathways that Integrate Responses in Allergen-Challenged Mice

Project description:To capture interplay between biological pathways we analyzed the proteome from matched lung tissue and bronchoalveolar lavage fluid (BALF) of individual allergen-naive and house dust mite (HDM)-challenged BALB/c mice, a model of allergic asthma. Unbiased label-free LC-MS/MS analysis quantified 2,675 proteins from tissue and BALF of allergen-naive and HDM-exposed mice. In comparing the four datasets we found significantly greater diversity in proteins between lung tissue and BALF than the changes induced by HDM challenge. The biological pathways enriched after allergen exposure were compartment-dependent. Lung tissue featured innate immune responses and oxidative stress, while BALF most strongly revealed changes in metabolism. We combined lung tissue and BALF proteomes, which principally highlighted oxidation reduction (redox) pathways, a finding influenced chiefly by the lung tissue dataset. Integrating lung and BALF proteomes also uncovered new proteins and biological pathways that may mediate lung tissue and BALF interactions after allergen challenge, for example, B Cell Receptor signaling. We demonstrate that enhanced insight is fostered when different biological compartments from the lung are investigated in parallel. Integration of proteomes from lung tissue and BALF compartments reveals new information about protein networks in the response to environmental challenge and interaction between intracellular and extracellular process.
