Genome-Wide Translation Profiling by Ribosome-Bound tRNA Capture

Project description:In the ribosome complex, tRNA is a critical element of mRNA translation. We reported a new technology for profiling ribosome-embedded tRNAs and their modifications. With the method, we generated a comprehensive survey of the quanity and quality of intra-ribosomal tRNAs (Ribo-tRNA-seq). Ribo-tRNA-seq can provide new insights on translation control mechanism in diverse biological contexts.

Biochemical and structural characterization of the capsid-bound tegument proteins of human cytomegalovirus.

Project description:Human cytomegalovirus (HCMV) is the most genetically and structurally complex human herpesvirus and is composed of an envelope, a tegument, and a dsDNA-containing capsid. HCMV tegument plays essential roles in HCMV infection and assembly. Using cryo electron tomography (cryoET), here we show that HCMV tegument compartment can be divided into two sub-compartments: an inner and an outer tegument. The inner tegument consists of densely-packed proteins surrounding the capsid. The outer tegument contains those components that are loosely packed in the space between the inner tegument and the pleomorphic glycoprotein-containing envelope. To systematically characterize the inner tegument proteins interacting with the capsid, we used chemical treatment to strip off the entire envelope and most tegument proteins to obtain a tegumented capsid with inner tegument proteins. SDS-polyacrylamide gel electrophoresis analyses show that only two tegument proteins, UL32-encoded pp150 and UL48-encoded high molecular weight protein (HMWP), remains unchanged in their abundance in the tegumented capsids as compared to their abundance in the intact particles. Three-dimensional reconstructions by single particle cryo electron microscopy (cryoEM) reveal that the net-like layer of icosahedrally-ordered tegument densities are also the same in the tegumented capsid and in the intact particles. CryoET reconstruction of the tegumented capsid labeled with an anti-pp150 antibody is consistent with the biochemical and cryoEM data in localizing pp150 within the ordered tegument. Taken together, these results suggest that pp150, a betaherpesvirus-specific tegument protein, is a constituent of the net-like layer of icosahedrally-ordered capsid-bound tegument densities, a structure lacking similarities in alpha and gammaherpesviruses.

Mass spectrometry-based characterization of the virion proteome and phosphoproteome of human cytomegalovirus

Project description:The assembly of human cytomegalovirus (HCMV) virions is an orchestrated process that requires, as an essential prerequisite, the complex crosstalk between viral structural proteins. So far, however, the mechanisms governing the successive steps in the constitution of virion protein complexes remained elusive. Protein phosphorylation is a key regulator determining the sequential changes in conformation, binding, dynamics and stability of proteins in the course of multiprotein assembly. Here, we present new results to complete knowledge on HCMV virion proteome and phosphoproteome. Thus, a novel dataset of viral and cellular proteins contained in HCMV virions has been generated, providing a basis for future analyses of individual phosphorylation steps and sites involved in the orchestrated assembly of HCMV virion-specific multiprotein complexes.

Structure of human cytomegalovirus virion reveals host tRNA binding to capsid-associated tegument protein pp150.

Project description:Under the Baltimore nucleic acid-based virus classification scheme, the herpesvirus human cytomegalovirus (HCMV) is a Class I virus, meaning that it contains a double-stranded DNA genome-and no RNA. Here, we report sub-particle cryoEM reconstructions of HCMV virions at 2.9 Å resolution revealing structures resembling non-coding transfer RNAs (tRNAs) associated with the virion's capsid-bound tegument protein, pp150. Through deep sequencing, we show that these RNA sequences match human tRNAs, and we built atomic models using the most abundant tRNA species. Based on our models, tRNA recruitment is mediated by the electrostatic interactions between tRNA phosphate groups and the helix-loop-helix motif of HCMV pp150. The specificity of these interactions may explain the absence of such tRNA densities in murine cytomegalovirus and other human herpesviruses.

Intermittent bulk release of human cytomegalovirus

Project description:Human Cytomegalovirus (HCMV) significantly remodels host cell processes and membranes to enable effective production of virus progeny. Nascent capsids exit the nucleus and undergo a final morphogenesis process in the cytoplasm where they associate with tegument and membranes. During this process called secondary envelopment, fully assembled virions are formed which are wrapped inside of host vesicles. Both the origin of the receiving membrane as well as the dynamic organization of the envelopment and exocytosis process are not well understood. Enveloped virus particles can be both found individually wrapped in small vesicles but also as accumulations in multivesicular bodies (MVBs). While individually wrapped particles are believed to exit the cell by exocytosis, it is unclear if particles in MVBs ever leave the cell or are actually targeted for lysosomal degradation. Using a novel correlative light and electron microscopy workflow that allows three-dimensional imaging of whole cells, we present evidence that HCMV capsids can bud into MVBs, generating large intracellular accumulations of enveloped virions. Immunofluorescence and fusion assays suggest that these MVBs are positive for markers of the exosomal pathway. Time-lapse as well as functional live-cell imaging showed that MVBs fuse with the plasma membrane and release patch-like accumulations of virus particles. Our data suggests a so far undescribed envelopment and exocytosis pathway of HCMV, possibly involving the late-endosome/exosome pathway, leading to the intermittent bulk release of virus particles.

The host exosome biogenesis pathway is essential for human cytomegalovirus virion assembly and egress

Project description:Human Cytomegalovirus (HCMV) infects over 50% of humans, is a leading cause of congenital birth defects, and poses serious risks for immuno-compromised individuals. To expand the molecular knowledge governing virion assembly and egress, we initiated a proteomics-based investigation and identified a significant proportion of host exosome constituents in HCMV virions. Quantitative analysis of exosomes released from uninfected cells (765 proteins) revealed that over 99% of the protein cargo was subsequently integrated into virions, confirming near-complete acquisition of exosome biogenesis during infection. We confirmed VAMP3 is essential for viral trafficking and release of infectious progeny, further validating the intrinsic exploitation of the pathway by HCMV. Therefore, host exosomes serve as the molecular template for virion cargo addition, and provide an export mechanism for virion egress. Our discovery underpins future investigation of host exosome proteins as important modulators of viral maturation, and enhances the understanding of HCMV envelopment, trafficking, fusion and release.
