Dual tumor and normal biopsies from various cancer patients

ABSTRACT: Transcriptomic profiling of cancer patients from tumor tissue and organ-matched normal tissue as reference which were taken as part of the WINTHER clinical trial. The organ-matched normal tissues were used in order to eliminate host gene expression variability while discarding most genetic variability between individuals. The goal was to develop an algorithm, Digital Display Precision Predictor (DDPP), which aims to identify transcriptomic predictors of treatment outcome, which were recorded in the trial.

Novel circulating transcriptomic predictors of changes in maximal aerobic capacity in response to endurance training in healthy women

Project description:Maximal aerobic exercise capacity (V̇O2max) is one of the strongest predictors of morbidity and mortality. Aerobic exercise training can increase V̇O2max, but inter-individual variability is marked and unexplained physiologically. The mechanisms underlying this variability have major clinical implications for extending human healthspan. Here, we report the first comprehensive, RNA-seq study of circulating transcriptome signatures related to ΔV̇O2max. We used RNA-seq to characterize transcriptomic predictors of ΔV̇O2max in healthy women who completed a 16-week, randomized controlled trial comparing higher vs. lower aerobic exercise training volume and intensity (four training groups, fully crossed). We found striking baseline gene expression differences in subjects who responded to aerobic exercise training with robust (R) vs. little/no (NR) ΔV̇O2max.

Project description:Transcriptomic profiles of synovial biopsies of rheumatoid arthritis (RA) patients who were recruited into the R4RA randomised clinical trial. Patients were randomised to treatment with rituximab or tocilizumab. All patients fulfilled the 2010 ACR/EULAR classification criteria for RA and were eligible for treatment with rituximab therapy according to UK NICE guidelines, i.e. failing or intolerant to csDMARD therapy and at least one biologic therapy (excluding trial IMPs) were recruited when fulfilling the trial inclusion/exclusion criteria. Systematic Bias in Genomic Classification Due to Contaminating Normal Tissue in Breast Tumor Samples

Project description:Results: Normal tissue contamination caused misclassification of tumors in all predictors, but different breast cancer predictors showed different susceptibility to normal tissue bias. Sensitivity and negative predictive value (NPV) of the PAM50 assay was improved by accounting for normal tissue. Conclusions: Normal tissue sampled concurrently with tumor tissue is an important source of bias in genomic predictors. Adjustments for normal tissue contamination could improve the application of breast cancer genomic predictors in both research and in clinical settings.

Induction of microRNA expression and processing via ERK/MAPK signaling during monocytic differentiation

Project description:This study produced a microarray-based screening for miRNAs responding to tetradecanoyl phorbol acetate (TPA) (for monocytic differentiation) treatment in various leukemia cell lines. Using the microarray technique, global changes in miRNA expression after treatment of four leukemia cell lines (NB4, HL-60, U937 and K562) with TPA was profiled. This microarray chip contained 924 probes for 802 miRNAs from human, mouse and rat after discarding redundant sequences, and a further 122 predicted miRNA sequences from published data. To reduce individual variability, replicate array analysis used independently treated samples, and a technical replicate was also performed with the same sample.
