E12.5 spinal cord scRNA-seq [e12p5-wc-neuron]

ABSTRACT: Cells along the entire spinal cord were isolated from two E12.5 embryos from two litters and were subjected to scRNA-seq as separate samples. These datasets were merged posthoc.

Gene expression in the early spinal cord of mice lacking Munc18-1 (STXBP1)

Project description:The aim of this experiment was to determine the influence of early spinal circuit activity upon gene expression in the mouse spinal cord by comparing mRNA expression between wild-type and Munc18-1 null mice (Verhage et al., Science, 2000). RNA was extracted from the lumbar spinal cords of 4 wild-type and 4 Munc18-1 -/- littermates (2 of each genotype from 2 different litters) at E12.5, processed and hybridized to Affymetrix Mouse Gene 2.0 st arrays. The genotype of mice was determined by PCR, and validated by antibodies against Munc18-1. Mice were maintained on a C57/BL6 background. The processed data file arises from RMA processing performed using the Affymetrix Array console software.

Project description:To identify differentially expressed genes in the developmental mouse dorsal spinal cord, we characterized the global gene expression profiling of mouse embryonic dorsal spinal cord commissural neurons at E10.5, E11.5 and E12.5. We used the Affymetrix Mouse Exon 1.0 ST Array platform to analyze the gene expression profiling. We included the gene expression data obtained from dorsal spinal cord commissural neuron at different embryonic stage. 2 Biological replicates were performed.

Project description:This experiment aims at characterizing the transcriptome of embryonic mouse dorsal spinal cord. Dorsal spinal cords dissected from litters of E14.5 wild type embryos of unknown sex were processed for RNA extraction using Trizol and RNeasy Mini kit (Qiagen) extraction procedures. Five replicates of wild type embryos were analyzed, each sample with tissue pooled from three embryos.

Comprehensive single cell RNA-seq datasets of mice trachea epithelial progenitors in 6 time points from E12.5 to E18.5 and mature epithelial cells in 2-month mice

Project description:We delineate the comprehensive developmental trajectories of trachea epithelial progenitors in mice using scRNA-seq datasets. After obtaining the scRNA-seq data in 6 time points from E12.5 to E18.5, we merged all the datasets to describe the establishment process of basal cell population during development, which works as airway facultative stem cells. We found that Krt17 is a novel intermediate marker for basal cell progenitors and Id genes are key transcriptional factors for balancing the proliferation and differentiation programs by promoting their cell cycle.

Transcription profiling of E12.5 mouse whole embryos and placentas pooled within 3 litters to validate a new array

Project description:E12.5 mouse whole embryos and placentas were pooled within 3 litters and total RNA was extracted. Fluorescently-labeled, linearly-amplified cRNA targets were prepared from the RNA samples and compared on a novel microarray design to validate the system. A "dye-swapped" experimental design was used to assess the accuracy and precision of the system. The in situ-synthesized 60-mer oligonucleotide microarray platform contains approximately 22,000 DNA features, and was designed to detect transcripts from the entire NIA cDNA clone collection.
