Identification of KSHV, EBV and cellular miRNA targets in human B-cells using RIP-Chip

ABSTRACT: RIP-Chip was performed on DG75-eGFP, DG75-10/12, BCBL-1, BL41, BL41 B95.8 and Jijoye using anti-human Ago2 (11A9) antibodies. Anti-BrdU antibodies were used as controls for DG75-eGFP, DG75-10/12 and BCBL-1. Total RNA was used as control for BL41, BL41 B95.8 and Jijoye. Samples were analyzed on Affymetrix Gene ST 1.0 Arrays (2 independent biological replicates / sample)

CLIP-seq analysis of KSHV ORF57-associated RNAs

Project description:Kaposi's sarcoma-associated herpesvirus (KSHV) ORF57 is a viral RNA-binding protein essential for viral lytic gene expression. ORF57 binds to target RNA directly via interaction with cellular cofactors. To investigate the entire repertoire of ORF57-associated RNAs we performed UV cross-linking immunoprecipitatin (CLIP) experiment using an affinity-purified, highly specific anti-ORF57 antibody in KSHV-infected primariy effusion lymphoma BCBL-1 cells undegoing lytic virus replication.

Project description:The purpose of this study was to investigate the host cell miRs regulated by LMP1 from the B95-8 strain of EBV. In this study, we utilized an established chimeric, inducible NGFRLMP1 siganling molecule stably expressed in EBV- BL41 Burkitt’s Lymphoma cell lines (BL41 NGFRLMP1 cells). A qPCR array was used to measure the expression level of 377 previously identified miRs from RNA isolated from two sources: BL41 NGFRLMP1 cells in which LMP1 signaling was not activated (n=2, control) and BL41 NGFRLMP1 cells in which LMP1 signaling was activated for 12 hours (n=2).

Genome-wide replication timing in the mutants deleted for telomere-binding proteins in S. pombe

Project description:We report the regions of newly replicated DNA in the presnece of HU in mutants deleted for telomere-binding proteins. Cells were grown at permissive temperature (25°C) in EMM medium for more than 14 hours to induce the expression of TK (thymidine kinase) and then shifeted to 35.5°C for 4 hours to arrest cell cycle. Cells were released from the cell-cycle arrest at 25°C in the presence of 10 mM HU and 200µM BrdU. for 90 min. and then were fixed with NaN3 on ice. Genomic DNA was purified from the cells by vortexing with phenol/chloroform and ethanol extraction, and then sonicated with BIORUPTOR UCD-250. The fragmented DNA was mixed with anti-BrdU antibodies, and BrdU-positive DNA was purified and analyzed.

Mock infected HUVEC and TIME cells served as controls for each of these two stably infected cells, respectively. BJAB cells served as uninfected controls for the BCBL-1 cells. KSHV-infected cells are induced to enter lytic cycle with valproate or Adenovirus-RTA. Cells were harvested at indicated time points and analyzed. Three condition experiment: mock infected, latently infected cells and lytically infected. Three cell types (BJAB cells served as uninfected controls for the BCBL-1 cells).
