Project description:NestinCreERT2:RosaYFP mice were fed with cuprizone for 4 weeks to induce brain demyelination. Corpus callosum was then dissected, dissociated and YFP+ subventricular zone-derived cells were isolated by FACS. 1931 cells were then processed for single-cell RNA-seq analysis. Single Cell RNA sequencing library were generated using the 10x Genomics Chromium Platform and sequenced on the Illumina Nextseq 500.

Expression data from region-specific postnatal astrocytes

Project description:Astroglial cells in the adult brain constitute a heterogeneous population endowed with region-specific properties. Recently, they have acquired greater relevance as active components of the adult neural stem cell (aNSC) niches. Astrocytes located in the vicinity of aNSC reservoirs are thought to regulate aNSC behaviour. We have compared the function of glial cells isolated from the postnatal and adult subventricular zone and hippocampus (two stem cell niches, where aNSCs self-renew and give rise to immature neurons), from the olfactory bulb (a neurogenic region where the immature neurons cease to proliferate and terminally differentiate) and from a non-stem and non-neurogenic area such as the ventral mesencephalon. Co-culture experiments demonstrate that subventricular zone glial cells secrete soluble signals that promote NSC self-renewing divisions. We used microarrays to detail the global gene expression of astroglial cells isolated from four different brain regions (olfactory bulb, ventral mesencephalon, hippocampus and subventricular zone) and identified up-regulated genes coding for secreted proteins in astrocytes from the subventricular zone. Primary astrocytes were cultured from four CD-1 mouse brain regions and cells were employed for RNA extraction and hybridization on Affymetrix microarrays. Primary tissue for the astrocyte cultures was dissected from four postnatal day 3 littermate pups. The tissue from the three pups was pooled in order to reduce individual differences of expression profiles.

Resulting cell suspension from Ncx1-/- and Ncx1+/+ embryos loaded onto independent channels of a Chromium chip before single cell partitioning and barcoding on Chromium Controller (10x Genomics).

Project description:Purpose: Single cell RNA-Seq was used to characterize in depth splenic samples obtained from splenic marginal zone lymphomas Methods: 3 frozen samples of spleen from SMZL patients were selected and thawed for performing a 10X genomics single cell RNA-Sequencing 3' assay. Results: Tumor cells formed mainly patient specific-B cell clusters, while T-cells from the 3 patients clustered together. Conclusion: Single RNA-Seq unveils the cellular composition of splenic tumors from SMZL patients.

Subventricular zone/white matter microglia reconstitute the empty adult microglial niche in a dynamic wave

Project description:28d Regular Repop Study: Two-month-old male C57BL/6 (Jax 000664) were maintained on control diet for 35 days (control) or treated for 7 days with PLX3397 (600 ppm) diet, then to stimulate repopulation PLX3397 placed with control diet for 28 days (28d Recovery). Mice were sacrificed and myeloid cells were extracted from whole hemispheres. RNA was extracted from single-cell suspensions generated from fluorescence-activated cell sorting (FACS) gating for CD11b+CD45int cells. SVZ Study: Two-month-old male C57BL/6 (Jax 000664) were maintained on control diet for 19 days (control), treated for 14 days with PLX3397 (600 ppm) diet (microglial elimination), or treated for 14 days with PLX3397 (600 ppm) diet and then placed on control diet for 5 days (5d recovery). Mice were sacrificed and the subventricular zone was micro-dissected for RNA isolation. 28d Alt Repop +/- LPS Study: Two-month-old male C57BL/6 (Jax 000664) were maintained on control diet for 35 days (control) or treated for 14 days with PLX3397 (600 ppm) diet and then placed on control diet for 28 days (28d Recovery). At 6 or 24 hours (hr) prior to sacrifice, lipopolysaccharide (LPS; 0.33 mg/kg body weight) was administered via intraperitoneal injection. Some mice did not receive an LPS injection and serve as controls (0 hr). Mice were sacrificed and myeloid cells were extracted from whole hemispheres. RNA was extracted from single-cell suspensions generated from fluorescence-activated cell sorting (FACS) gating for CD11b+CD45int cells.

INTEGRATIVE ONCOGENOMIC AND HIGH-THROUGHPUT SEQUENCING ANALYSES OF THE COMMONLY DELETED REGION IN CHROMOSOME 7q32 IN SPLENIC MARGINAL ZONE LYMPHOMA (expression)

Project description:Using high-resolution genomic microarray analysis, a distinct genomic profile was defined in 114 samples from patients with splenic marginal zone lymphoma (SMZL). Notably, deletion or uniparental disomy of chromosome 7q were detected in 39% of SMZLs but in only 9 of 170 (5%) mature B-cell lymphomas (p<10-6). The presence of unmutated IgVH genes, genomic complexity, 17p13-P53 deletion and 8q gain including MYC gene, but not 7q deletion, were correlated with shorter overall survival. Extensive mapping analyses narrowed down the commonly deleted region to 2.7 Mb. in 7q32.1-q32.2 from SND1 to COPG2 genes. High-throughput sequencing analysis of the 7q32 deleted segment in SMZL cells did not identify bi-allelic deletions, insertions or clear pathogenic mutations, but detected six single nucleotide changes in IRF5 (n=2), TMEM209 (n=2), CALU (n=1) and ZC3HC1 (n=1). Comparative expression analysis found that IRF5, TMEM209 and CALU genes had down-regulated expression in lymphomas with 7q32 deletion vs. non-deleted tumors. Ectopic expression of IRF5 in marginal-zone lymphoma cells decreased cell proliferation and induced apoptosis. These results indicate that small deletions, insertions and/or point mutations inactivating genes within 7q32 are not common events in SMZL. Further studies are required to evaluate the putative role of IRF5 in SMZL pathogenesis. 9 samples. 6 patient samples with 7q32 deletion and 3 patient samples without 7q32 deletion.
