Project description:To identify the miRNAs which regulate the decidualization of ECSCs, we explored differentially expressed miRNAs between untreated ECSCs (n=4) and decidualized ECSCs (n=4) using miRNA microarray. The miRNA expression profiles in untreated ECSCs and decidualized ECSCs were obtained, then the miRNAs were filtered by signal intensity (50.0<, at least one out of 8 samples have values within range) and flags (at least 17% of cases have good flags). We established the criteria for regulated genes: ratio ≥2.0-fold for up-regulated genes and ratio ≤0.5 for down-regulated genes.

However, those genes whose feature intensity in one channel was under the limit but in the other channel was 5 times over limit were considered as on-off genes and were not filtered. 3. Filtering of low reproducibility intrachip replicated spots. Normal distribution was created with the value obtained from the formula: log2(Rax1/Rb) which means logarithm (two-based) of one ratio multiplied by the inverse of its replicate. This value for each gene shoud keep between the range of average ± 3SD. Those genes out of these range are flagged as -25 4. Normalization of ratios was done by Lowess mathematical method. Project description:We analyzed the backbone fragmentation behavior of tryptic peptides of a four protein mixture and of E. coli lysate subjected to Ultraviolet Photodissociation (UVPD) at 213 nm on a commercially available UVPD-equipped tribrid mass spectrometer. We obtained 15,178 high-confidence peptide-spectrum matches by additionally recording a reference beam-type collision-induced dissociation (HCD) spectrum of each precursor. Type a, b and y ions were most prominent in UVPD spectra and median sequence coverage ranged from 5.8% (at 5 ms laser excitation time) to 45.0% (at 100 ms). Overall sequence fragment intensity remained relatively low (median: 0.4% (5 ms) to 16.8% (100 ms) of total intensity) and remaining precursor intensity high. Sequence coverage and sequence fragment intensity ratio correlated with precursor charge density, suggesting that UVPD at 213 nm may suffer from newly formed fragments sticking together due to non-covalent interactions. UVPD fragmentation efficiency therefore might benefit from supplemental activation, as was shown for ETD. Aromatic amino acids, most prominently tryptophan, facilitated UVPD. Project description:Swd2.2 is associated with the Cleavage and Polyadenylation Factor (CPF) in fission yeast. The CPF is required for the 3'end processing of RNAs. To establish the contribution of Swd2.2 to gene expression, we used single-strand tiling array hybridization. The results show that 47 genes are significantly down-regulated (FC≤1,9, p<0,01) and 14 are up-regulated (FC≥1,9, p<0,01) when Swd2.2 is missing. To establish the contribution of Swd2.2 to transcription termination, we also used these data as follows: for every gene in the genome whose 3'UTR was annotated (4727 genes), the average RNA signal intensity observed in the 3'UTR of the gene was compared to the average signal intensity observed in the ORF of the gene. This ratio was named "UTR ratio". This UTR ratio was calculated for every gene, in swd2.2+ or swd2.2delta cells. The UTR ratio observed in swd2.2delta cells was then compared to the UTR ratio observed in swd2.2+ cells. When this ratio is superior to 1.5, it means that there was proportionnally a 50% increase of the RNA signal in the 3'UTR of this gene when Swd2.2 was missing. We interpreted this observation as a transcription termination defect. We detected 780 genes (out of 4727) for which this was the case. This list is highy enriched for convergent, overlapping genes.
