Project description:Chronic pain is one of the most significant and costly medical problems throughout the world. Recent evidence has confirmed the hippocampus as an active modulator of pain chronicity but the underlying mechanisms remain poorly defined. By means of in vivo electrophysiology together with chemogenetic and optogenetic manipulations in freely behaving mice, we identified a neural ensemble in the ventral hippocampal CA1 (vCA1) that showed inhibitory responses to noxious external stimuli, but not to innocuous stimuli. Following peripheral inflammation, this neuronal ensemble became responsive to innocuous stimuli and causally contributed to sensory hypersensitivity in inflammatory animals. Mimicking this inhibition of vCA1 neurons using chemogenetics in naïve mice induced chronic pain-like behavioral changes, whereas activating these vCA1 neurons in mice with chronic peripheral inflammation resulted in a striking reduction of pain-related behaviors. Pathway-specific manipulation of vCA1 projections to the basolateral amygdala (BLA) and infralimbic cortex (IL) showed that these pathways were differentially involved in pain modulation at different temporal stages of chronic inflammatory pain. These results confirm a crucial role of the ventral hippocampus and its circuits in modulating the development of chronic pain in mice.

Project description:In aquatic environments, the production and consumption of organic compounds is directly tied to the metabolic potential of the in situ microbial community. The community’s metabolic potential can be assessed using metatranscriptomics, which is a measure of gene expression in the environment. More recently, advances in metabolomics deliver details on specific organic compounds found in the environment. While the integration of these two datasets is desirable, the vast data streams can hinder investigations into biological and chemical processes. Here, we use data in the Kyoto Encyclopedia of Genes and Genomes (KEGG) combined with K means clustering to jointly interrogate metabolomics and metatranscriptomics data collected from a coastal marine environment. Using KEGG allowed us to focus our analysis on genes and compounds connected by a defined biochemical reaction. The K means clustering provided an unbiased means to place metabolites and genes into groups based on their temporal variability. Each of the groups defined by the K means clustering contained both transcripts and metabolites, which emphasized the interconnected nature of these two datasets. While conceptually simple, this analysis allowed us to explore a tractable number of biochemical pathways within our data. Continued development of computational tools to analyze meta-omics data is a pressing need. The application of tools such as described here is an exciting step towards integrated multi-omics data analysis that can be used to address broad questions in biogeochemical cycling.

Project description:Mass spectrometry imaging (MSI) experiments result in complex multi-dimensional datasets, which require specialist data analysis tools. Here we have developed massPix - an R package for analysing and interpreting data from MSI of lipids in tissue. MassPix is an open-source tool for the analysis and statistical interpretation of MSI data, and is particularly useful for lipidomics applications. MassPix produces single ion images, performs multivariate statistics and provides putative lipid annotations based on accurate mass matching against generated lipid libraries. Classification of tissue regions with high spectral similarly can be carried out by principal components analysis (PCA) or k-means clustering. Mouse cerebellum was analysed using matrix assisted laser desorption ionisation (MALDI) MSI. The resulting MSI dataset forms the test data for massPix.

Project description:This sample was collected to conduct spacial transcriptome analysis of breast cancer. We analyzed heterogeneity of HER2+ ducal cacinoma in situ (DCIS). We obtained transcriptome data from 1,521 distinct spots. By an unsupervised dimensionality reduction approach through UMAP, the data were decomposed into 5 clusters (Clusters 0 to 4). The 2 luminal epithelial clusters were identified, however ERBB2/HER2 expression level was different in these clusters. Unsupervised clustering analysis showed clear separation of the cells from the 2 clusters. Analysis of canonical pathways and upstream regulators by IPA indicated functionally distinct luminal epithelial populations in one HER2+ DCIS sample.

Project description:In recent years there has been considerable and growing interest in the 3-dimensional organization of genomes. In yeast this has included detailed FISH studies that show a surprising degree of spatial clustering of the tRNA genes, the localization of telomeres, centromere positioning, and global studies of chromosomal interactions.M-BM- In this study we performed an integrated biophysical M-bM-^@M-^S molecular study to produce the first high-resolution 3-dimensional reconstruction of a eukaryotic genome from first principles. Our conformations were produced using a using a molecular dynamics simulator to model the 16 yeast chromosomes as individual polymers. Critically, the compaction, folding and spatial organization of these chromosomes was informed by empirical data determined using proximity-based ligation. Our models allow us to investigate the structural organization and functional spatial clustering of the yeast nucleus at a resolution that has not previously been possible. We clearly show that yeast chromosomes have preferred yet non-exclusive positions. Surprisingly, while there are general trends relating chromosome position along the spindle pole body M-bM-^@M-^S nucleolus axis and chromosome size, some chromosomes have territories that contain two linked domains. Similarly, there is clear evidence for functional clustering of tRNAs and Gal4 protein binding sites. Intriguingly, these functional clusters are dynamic and the identity of the component elements alters in different model solutions. Project description:Identification of differentially expressed genes from RNA-seq data of non-embryogenic and embryogenic ortets. Selected ortets were previously cloned, thereby somatic embryogenesis rates are known for these ortets. Ortets fitting the study criteria were supplied by two agencies, namely L1 and L2. Principal Component Analysis indicated that variance between agencies were higher than the variance between embryogenesis groups within the agency. Therefore, differential analysis was conducted separately for each agency. Differential expression analysis using DESeq2 package suggested the L2 transcriptomes of zero and low embryogenesis groups were more similar compared to the high embryogenesis group. The L1 transcriptomes consisting of zero and low embryogenesis groups similarly showed overlapping clusters. Differential expression analysis was conducted on the L1 samples (low vs. zero embryogenesis) using DESeq2 R package and the identified differentially expressed genes (DEGs) was used for clustering analysis of the L2 samples. The clustering profiles suggested that expression of these DEGs in L2 samples were able to differentiate high embryogenesis from zero-low embryogenesis L2 groups.
