Project description:We carried out Massive Parallel Sequencing (MPS) to reveal circulating miRNA profiles of 96 patients to distinguish the radiographic and non-radiographic axial spondyloarthritis. The sequencing platform identified 1900 miRNA species, out of which 432 miRNAs were present with the base mean, computed by DESeq2, more than 10. We identified 48 miRNAs, which were different in PBMCs in patients with axial spondyloarthritis compared to healthy controls.

Project description:To investigate global changes of miRNA profiles upon differentiation of human neural stem cells, we applied massively parallel sequencing (MPS) technology to an immortalized neural stem cell (HB1.F3) and its differentiated cell (F3.Olig2) lines. We identified 339 known miRNAs, out of which 170 miRNAs are up-regulated in F3.Olig2, while only 59 miRNAs in HB1.F3. We also identified 150 novel miRNA candidates.

We identified certain upregulated miRNAs in both cancer types.

Project description:We carried out Massive Parallel Sequencing (MPS) to reveal miRNA expression profiles of rats with LiCl-pilocarpine induced epileptic status (SE) in adulthood (Postnatal day 60 -P60) and infancy (P12). Hippocampal tissues were collected at 3 stages of epileptogenesis: acute (24 hours), latent (7 days) and chronic (3 months after SE) from 10 animals after SE and 10 controls in each age group (120 in total). The sequencing platform identified 666 miRNA species, out of which up to 419 miRNAs were present with the coverage of more than 500 reads altogether in individual groups (onset-age epilepsy stage combinations). We discovered that age of SE induction has impact on miRNA profile throughout all stages of epileptogenesis and infantile-onset of epilepsy leads to changes in smaller number of miRNAs.

Project description:Altered expression of microRNAs (miRNAs), an abundant class of small non-protein-coding RNAs that mostly function as negative regulators of protein-coding gene expression, is common in cancer. Here we analyze the regulation of miRNA expression in response to estrogen, a steroid hormone that is involved in the development and progression of breast carcinomas and that is acting via the estrogen receptors (ER) transcription factors. We set out to thoroughly describe miRNA expression, by using miRNA microarrays and real time RTPCR experiments, in various breast tumor cell lines in which estrogen signaling has been induced by 17β-estradiol (E2). We show that the expression of a broad set of miRNAs decreases following E2 treatment in an ER-dependent manner. We further show that enforced expression of several of the repressed miRNAs reduces E2-dependent cell growth, thus linking expression of specific miRNAs with estrogen-dependent cellular response. In addition, a transcriptome analysis revealed that the E2-repressed miR-26a and miR-181a regulate many genes associated with cell growth and proliferation, including the progesterone receptor gene, a key actor in estrogen signaling. Strikingly, miRNA expression is also regulated in breast cancers of women who had received antiestrogen neoadjuvant therapy thereby showing an estrogen-dependent in vivo regulation of miRNA expression. Overall, our data indicates that the extensive alterations in miRNA regulation upon estrogen signalling pathway plays a key role in estrogen-dependent functions and highlights the utility of considering miRNA expression in the understanding of antiestrogen resistance of breast cancer.

Total RNA was extracted and pooled from duplicate experiments for hybridization on Affymetrix microarrays from (i) the parental drug sensitive leukaemia (CEM) or breast cancer (MCF-7) cells, (ii) their Multidrug Resistant strains leukaemia (VLB100) or breast cancer ( DX cells), (iii) the microparticles isolated from the resistant cells: VLBMP or DXMP, and (iv) the cocultured samples: sensitive cell co-incubated with MPs from their resistant cells ( leukaemia: CEM+VLBMP) or(breast cancer: MCF-7+DXMP). We sought to examine the miRNA profiles of the drug sensitve cells after MP transfer from drug resistant cells across leukaemia nd breact cancer cell lines.

Project description:Estrogen Receptor B (ERB) is a member of the nuclear receptor family of homeostatic regulators that is frequently lost in breast cancer (BC), where its presence correlates with a better prognosis and a less aggressive clinical outcome of the disease. Contrary to ERα, its closest homolog, ERB shows also significant estrogen-independent activities, including the ability to inhibit cell cycle progression and to regulate gene transcription in the absence of the ligand. Investigating the nature and extent of this constitutive activity of ERB in BC MCF-7 cells by miRNA-Seq, we identified 127 miRNAs differentially expressed in ERB+ vs ERB- cells in the absence of ligand, including upregulated oncosuppressor miRs, such miR-30a, and downregulated onco-miRs, like miR-21. In addition, a significant fraction of >1,600 unique proteins identified in these cells by iTRAQ (isobaric Tag for Relative and Absolute Quantitation) quantitative proteomics was either increased or decreased by ERB, revealing regulation of multiple cell pathways by ligand-free receptor. Transcriptome analysis indicates that for a large number of proteins regulated by ERB the corresponding mRNAs are unaffected, including a large number of putative targets of ERB-regulated miRNAs, indicating a central role of miRNAs in mediating BC cell proteome regulation by ERB. Expression of a mimic of miR-30a-5p, a direct target and downstream effector of ERB in BC, led to the identification of several target transcripts of this miRNA, including 11 encoding proteins whose intracellular concentration is significantly affected by unliganded receptor. These results demonstrate a significant effect of ligand-free ERB on BC cell functions via modulation of the cell proteome and suggest that miRNA regulation may represent a key event in the control of the biological and clinical phenotype of hormone-responsive BC by this nuclear receptor.
