Quantitative Phosphoproteomics of cipk3/9/23/26 Mutant and Wild Type in Arabidopsis thaliana.

Project description:CBL-interacting protein kinases 3/9/23/26 (CIPK3/9/23/26) are central regulation components of magnesium ion homeostasis. CBL2/3 interacts with CIPK3/9/23/26, which phosphorylates their downstream targets, suggesting that protein phosphorylation is a key factor influencing the maintenance of cellular magnesium homeostasis in higher plants. The cipk3/9/23/26 quadruple mutant is very sensitive to high levels of magnesium. In this study, TMT quantitative phosphoproteomics were used to compare the global variations in phosphoproteins in wild type and cipk3/9/23/26 quadruple mutant seedlings of Arabidopsis thaliana, and 12,506 phosphorylation modification sites on 4537 proteins were identified, of which 773 phosphorylated proteins exhibited significant variations at the phosphorylation level under magnesium sensitivity. Subsequently, we used bioinformatics methods to systematically annotate and analyze the data. Certain transporters and signaling components that could be associated with magnesium sensitivity, such as ATP-binding cassette transporters and mitogen-activated protein kinases, were identified. The results of this study further our understanding of the molecular mechanisms of CIPK3/9/23/26 in mediating magnesium homeostasis.

Transcriptomics analysis of developing wild type and val1 mutant Arabidopsis embryos

Project description:Developing Arabidopsis seeds accumulate oils and seed storage proteins synthesized by the pathways of primary metabolism. Seed development and metabolism are positively regulated by transcription factors belonging to the LAFL regulatory network. The VAL gene family encodes repressors of the seed maturation program in germinating seeds, although they are also expressed during seed maturation. VAL1 functions as a repressor of seed metabolism, as val1 mutant seeds accumulated elevated levels of storage proteins compared to the wild type. Two VAL1 splice variants were identified through RNA sequencing analysis: a full-length and a truncated form lacking the plant-homeodomain-like domain associated with epigenetic repression. None of the transcripts encoding the core LAFL network transcription factors were affected in val1 embryos. Instead, activation of VAL1 by FUSCA3 appears to result in repression of a subset of seed maturation genes downstream of core LAFL regulators as 39% of transcripts in the FUSCA3 regulon were de-repressed in the val1 mutant. The LEC1 and LEC2 regulons also responded but to a lesser extent. Additional 832 transcripts that were not LAFL targets were de-repressed in val1 mutant embryos. These transcripts are candidate targets of VAL1, acting through epigenetic and/or transcriptional repression.

Arabidopsis thaliana: wild type vs. scl15 mutant

Project description:Epigenetic regulation of gene expression is critical for controlling embryonic properties during the embryo-to-seedling phase transition. Here we report that a HISTONE DEACETYLASE19 (HDA19)-associated regulator, SCARECROW LIKE15 (SCL15), is essential for repressing the seed maturation program in vegetative tissues. SCL15 is expressed and GFP-tagged SCL15 predominantly localizes to the vascular bundles, particularly in the phloem companion cells and neighbouring specialized cells. Mutation of SCL15 leads to a global shift in gene expression in seedlings to a profile resembling late embryogenesis in seeds. In scl15 seedlings, many genes involved in seed maturation are markedly derepressed and 12S globulin accumulates; this is correlated with elevated levels of histone acetylation at a subset of seed-specific loci. SCL15 physically interacts with HDA19 and direct targets of HDA19-SCL15 association are identified. These studies revealed that SCL15 acts as an HDA19-associated regulator to repress embryonic traits in seedlings.

Transcriptome profiling of post-mature green seeds from Arabidopsis ddcc mutant and wild-type

Project description:The role of on-CG methylation in seed development and dormancy remains unknown. There are four genes in charge of non-CG methylation in Arabidopsis: drm1, drm2, cmt2 and cmt3. The majority of non-CG methylation in vegetative tissues, leaf, is gone in homozygous ddcc mutant line (Hume et al., 2014). To uncover the possible role of non-CG DNA methylation in seed development and dormancy, we characterized the transcriptome of ddcc mutant in Arabidopsis post-mature green seeds using Illumina sequencing. Meanwhile, post-mature green seeds from wild type were used as control.

Spatiotemporal variation of leaf epidermal cell growth: a quantitative analysis of Arabidopsis thaliana wild-type and triple cyclinD3 mutant plants.

Project description:Background and aimsThe epidermis of an expanding dicot leaf is a mosaic of cells differing in identity, size and differentiation stage. Here hypotheses are tested that in such a cell mosaic growth is heterogeneous and changes with time, and that this heterogeneity is not dependent on the cell cycle regulation per se.MethodsShape, size and growth of individual cells were followed with the aid of sequential replicas in expanding leaves of wild-type Arabidopsis thaliana and triple cyclinD3 mutant plants, and combined with ploidy estimation using epi-fluorescence microscopy.Key resultsRelative growth rates in area of individual epidermal cells or small cell groups differ several fold from those of adjacent cells, and change in time. This spatial and temporal variation is not related to the size of either the cell or the nucleus. Shape changes and growth within an individual cell are also heterogeneous: anticlinal wall waviness appears at different times in different wall portions; portions of the cell periphery in contact with different neighbours grow with different rates. This variation is not related to cell growth anisotropy. The heterogeneity is typical for both the wild type and cycD3.ConclusionsGrowth of leaf epidermis exhibits spatiotemporal variability.
