The RNA seq of cytomatrix and cytosol

ABSTRACT: We report separation of the viscous fluid component of the cytoplasm, the cytosol, from the elastic solid, the cytomatrix and describe distinct molecular pathways of each compartment.

Project description:The cytoplasm is an essential part of the cell involved in protein synthesis, energy generation, nutrient processing, transport, metabolism, and homeostasis, but its structure and function are not entirely understood. Almost five decades ago, dynamic nano-compartments of the cytoplasm were observed by high voltage electron microscopy in every living cell. However, the validity of these constructs, have been questioned and counterclaimed as artifacts of histo-techniques. We developed a new method to separate and characterize two different cytoplasmic compartments that we named cytomatrix and cytosol (or cytomedia). Using two compositional different solvents we were able sequentially extract the cytosol (cyto-solution) first then separate the cytomatrix from the nucleus. Our method allows fractionate the cell into three fractions: the cytosol, cytomatrix, and the nucleus.

Plant response to misfolded protein in the cytosol

Project description:Virus infection and over expression of protein in cytosol induce a subset of HSP70s. We named this response the Cytosolic Protein Response (CPR) and have been investigating it in the context of a parallel mechanism in the soluble cytosol with the UPR, and as a subcomponent of the larger HS response. This experiment was carried out to study the transcriptional aspect of CPR. In this analysis, we have triggered CPR by infiltrating proline analogue, L-azetidine-2-carboxylic acid (AZC) into Arabidopsis mature leaves. Since AZC trigger unfolded protein response(UPR) in ER as well as CPR, we have included tunicamycin treatment, which is a specific inducer of UPR to subtract the effect of UPR from the AZC response. Heat shocked samples were included to identify CPR as a subcomponent of larger HS response. We used microarray data to identify the genes upregurated by CPR. These genes were commonly upregulated by AZC and HS but not by tunicamycin treatment. Keywords: stress response

Ribosome footprinting in the cytosol and endoplasmic reticulum

Project description:In eukaryotic cells, the spatial regulation of protein expression is frequently conferred through the coupling of mRNA localization and the local control of translation. mRNA localization to the endoplasmic reticulum (ER) is a prominent example of such regulation and serves a ubiquitous role in segregating the synthesis of secretory and integral membrane proteins to the ER. Recent genomic and biochemical studies have now expanded this view to suggest a role for the ER in global protein synthesis. We have utilized cell fractionation and ribosome profiling to obtain a genomic survey of the subcellular organization of mRNA translation and report that ribosomal loading of mRNAs, a proxy for mRNA translation, is biased to the ER. Notably, ER-associated mRNAs encoding both cytosolic and topogenic signal-encoding proteins display similar ribosome loading densities, suggesting that ER-associated ribosomes serve a global role in mRNA translation. We propose that the partitioning of mRNAs and their translation between the cytosol and ER compartments may represent a novel mechanism for the post-transcriptional regulation of gene expression. HEK293 cells were fractionated between the cytosol and endoplasmic reticulum. Within each fraction, ribosome footprints were generated and sequenced. In parallel, total mRNA was sequenced.

Exit of spore dormancy transforms the yeast cytoplasm and the solubility of its proteome

Project description:The biophysical properties of the cytoplasm are a major determinant of key cellular processes. Yeasts produce dormant spores that can withstand extreme conditions. We show that spores exhibit extraordinary biophysical properties, including a highly viscous and acidic cytosol. These conditions alter the solubility of more than 100 proteins such as metabolic enzymes that become more soluble as spores transit to active cell proliferation upon nutrient repletion. A key regulator of this transition is the heat shock protein Hsp42, which shows transient solubilization and phosphorylation, and is essential for the transformation of the cytoplasm during germination. Germinating spores therefore return to growth through the dissolution of protein assemblies, orchestrated in part by Hsp42 activity. The modulation of spores’ molecular properties are likely key adaptive features of their exceptional survival capacities.
