Transcriptomic analysis of SiHa cells stably expressing shCtrl or shSYT7

ABSTRACT: GeneChip PrimeView Human PathArrayTM was performed using the SiHa cells-stably expressing shCtrl or shSYT7. To investigate the underlying mechanism of tumor-suppressive phenotypes of CESC with SYT7 knockdown, we used GeneChip PrimeView Gene Expression Array that could detect expression profiling of over 36,000 transcripts and variants using the SiHa-shCtrl and shSYT7-cDNAs

Project description:Gene expression in NCI-H1299 cells infected with shCtrl and shRPL35A was detected with a PrimeView human gene expression array. Gene expression profiling of shCtrl and shRPL35A NCI-H1299 cells was acquired and analyzed. Differentially expressed genes were identified based on fold change of mean of expression (fold change ≥ 1.3) and FDR (< 0.05) from P value calculated based on linear model of empirical Bayesian distribution. Finally, 2055 upregulated genes and 1559 downregulated genes were characterized.

Project description:To further identify the most significantly changed miRNA resulting from the different expression levels of TWIST2 in cervical cancer cells, we used a miRNA microarray to identify the miRNA expression profiles among SiHa, SiHa-tw2 and SiHa-shtw2. The significantly deregulated miRNAs (changes of more than 2-fold in expression) included miR-23b-5p, miR-221-3p, miR-502-3p, miR-221-5p, miR-15a-5p, miR-1227, miR-93-5p and miR-4257.

Transcriptome analysis of SiHa cells

Project description:This study assessed the transcriptional profile of SiHa cells. SiHa is a cervical cancer cell line with integrated HPV16, and was used as a model to study human gene expression in the context of integrated virus. Gene expression in SiHa, calculated by Cufflinks, was scored in windows around the locations of known viral integrations in patients or cell lines to determine if there was an association between gene expression and viral integration. We found that SiHa gene expression was higher near loci of integration for HPV18 vs. HPV16, cervical tissues vs. head and neck cancers, and cervical cancers vs. in vitro integrations. This study provides insight into the factors that may influence where viruses integrate in the human genome.

Project description:Gene expression in A498 cells infected with shCtrl and shMCM8 was detected with a PrimeView human gene expression array. We performed Affymetrix Human Gene Chip Prime View analysis on shCtrl and shMCM8 A498 cells. Of the 2415 differentially expressed genes (DEGs) found in shMCM8 and shCtrl A498 cells, 1263 were up-regulated and 1152 were down-regulated based on the threshold of absolute fold change ≥ 2 and FDR < 0.05
