Dermatophytes CGH based on a Trichophyton rubrum cDNA microarray

Project description:A cDNA microarray was constructed from the expressed sequence tags (ESTs) of different developmental stages, and comparative genome hybridization based on microarray procedures were carried out. Dermatophyte species are classified into three genera: Epidermophyton, Microsporum, and Trichophyton. To determine the relationship between these three groups comparative genome hybridization were used in our experiment. Trichophyton rubrum genmic DNA was reference DNA and labelled by Cy3 while the other dermatophytes genomic DNA were test DNA and labelled by CY5. Test and reference DNA were co-hybridized with the T. rubrum cDNA microarray and the numbers of genes shared between each species and T. rubrum were determined. Project description:To identify putative transcripts that might interact with Hang, we performed a cDNA microarray experiment in which we compared transcription levels in the heads of control and hangAE10 mutants. Experimental and control probes were simultaneously hybridized to custom-made glass cDNA microarrays (DGC Drosophila v1 6k array, GEO accession no. GPL22680) that contained 6024 PCR-amplified cDNAs (the DGC 1.0 collection of 5849 non-redundant cDNAs was kindly provided by the Berkeley Drosophila Genome Project) and analysed using a GenePix 4000A Microarray Scanner (Axon Instruments, Union City, CA). Values were further processed as log2-transformed ratios and analysed with Microsoft Excel, Cluster analysis (Eisen et al., 1998), and the Significance Analysis of Microarrays (SAM) software package (Tusher et al., 2001). The ratios were filtered to eliminate all values that did not produce signals above background in at least four out of the five replicate experiments. cDNA spots for which the expression between two hybridized samples of RNA with a log2 value > 0.8 differed in at least two experiments were retained for further analysis.

We hybridized cRNA derived from first leaves of barley green seedlings (as a control), as well as the same stage of seedling leaf from representative genotypes of wheat, oat, rice, maize, and sorghum. Contribution of unique genes by individual cell lines to Universal Human Reference RNA

Project description:Total RNA isolated from 10 individual human cell lines were reverse-transcribed to cDNA, labeled with Cy5 and co-hybridized with Cy3-labeled UHRR onto 43,000-spot cDNA microarrays (Stanford University). The data was analyzed using GeneTraffic software. Approximately 6000-8000 spots out of 43,000 (14-18 %) were flagged on each microarray and excluded from further analysis. Spots with hybridization signals in Cy5 channel higher than 1000 and with Cy5/Cy3 ratio greater than 2 were collected and the number of spots with these characteristics in only one cell line was determined. Messenger RNA profiling of bovine endometrium during the estrous cycle using a custom-made cDNA array

Project description:The endometrium provides optimal conditions for the transport of sperm to the oviduct, to the site of fertilization, and later on for the reception of the embryo. To study these changes on the level of gene expression, a messenger RNA expression profiling of endometrium tissue samples collected from 19 cyclic heifers at five stages of the estrous cycle (days 0, 3.5, 12, 18, 20) was performed. RNA was extracted from these tissue samples and analyzed with a custom-made bovine oviduct and endometrium (BOE) cDNA array. The cDNAs present on the array were derived from several previously conducted differential gene expression studies of bovine endometrium between different stages of the estrous cycle, during early pregnancy, and from studies of bovine oviduct epithelial cells. In all of these studies cDNAs of differentially expressed genes were identified using a combination of subtracted cDNA libraries and cDNA array hybridization. 1,440 cDNA fragments are located on the array. Twenty radioactively labeled cDNA samples (n=4 for each cycle stage) were hybridized with BOE arrays. Raw data were normalized using the BioConductor package vsn.
