Profiling the peripheral immune response to TNF-alpha stimulation in patients with untreated juvenile idiopathic arthritis using scRNAseq

ABSTRACT: We report the application of next-generation sequencing tehcnologies to profile the effects of tumor necrosis factor alpha (TNFα) treatment on the transcriptomes of cells derived from juvenile idopathic arthritis (JIA) patients and healthy control subjects. Whole blood from de-identified subects with JIA was collected following children's provided assent and parental signed consent. Controls included healthy adults under the age of 25 years without any medical conditions or family history of autoimmune disease. All study procedures were approved by the Emory IRB. Blood samples from each subject was then separated into two aliquots, with one supplemented with TNFα. After 24hr ex-vivo stimulation, PBMCs were isolated and subject to cDNA library sequencing on a NextSeq 550.

Sample annotations only include gender and proofed ethnicity for purposes of IRB, as well as technical features of the study (plate, phase of study, and RNA quality RIN score).

Project description:Technical replicate testing was performed to determine the measurement precision of each analyte in the array-based bioassay. Serum from subjects (n=5) with T1D was used to induce transcription in healthy “reporter” leukocytes. Three independent serum aliquots per subject were thawed and used to stimulate separate wells of reporter cells. Total RNA was isolated from the reporter cell line for gene expression analysis.

Peripheral blood samples were collected in tempus tubes from a healthy control subject with no family history of autoimmunity (n=1) and from subjects with Type 1 diabetes (n=4). Total RNA was isolated independently from 3 replicate aliquots of the same tempus samples and then globin-reduced. RNAseq libraries were prepared from the globin-reduced RNA.

Peripheral blood mononuculear cells were processed and frozen down from blood samples collected from healthy control subjects (n=3) or subjects with Systemic Lupus Erythematosus (n=3). Three separate PBMC aliquots per subject were then independently thawed and sorted by flow into B cell, CD4+ T cell, CD8+ T cell, and monocyte populations. Total RNA was isolated from the sorted cell populations and then RNAseq libraries were prepared.

Project description:Array CGH analysis of Helicobacter pylori strains isolated from a North American cohort of symptomatic pediatric patients. Keywords: genotyping_design A genotyping experiment design type classifies an individual or group of individuals on the basis of alleles, haplotypes, SNP's. Patients enrolled under Benjamin Gold's Emory IRB protocol. Initial strain isolation from antral biopsies performed at Emory and culture sweeps sent to FHCRC (Seattle) for analysis. Single colony isolates (4) from each patient antral biopsy were isolated and profiled using RAPD. A single clone of each RAPD type detected in each patient (1-2) were analyzed on duplicate arrays. For analysis 500 ng of genomic DNA of each test strain was labeled with Cy5 and 500 ng of genomic DNA of a reference sample (equimolar mix of 26695 and J99) was labeled with Cy3. Strains identified as Em-patient#-clone#.

Project description:Through RNA sequencing of CD4+ Tmemory/effector cells derived from the synovium of JIA patients and healthy controls, we analyzed the JIA gene expression signature. Treatment of autoinflammatory site-derived patient T cells with the BET-inhibitor JQ1 inhibited immune-related super-enhancers and preferentially reduced disease-associated gene expression, including cytokine-related processes. Common Immunologic Pathways Between Oligoarticular and Polyarticular Juvenile Idiopathic Arthritis

Project description:The polyarticular and oligoarticular forms of juvenile idiopathic arthritis are classified as distinct entities. At the same time, many children who present with an oligoarticular phenotype eventually evolve to a polyarticular disease pattern, suggesting that the phenotypes might share with overlapping molecular mechanisms. Using gene expression microarrays, we found that 14 genes in neutrophils and 55 genes in PBMC shows common patterns of differential expression when children with active oligoarticular and polyarticular JIA were compared with healthy controls. These results demonstrate that there are commonalities between oligoarticular and polyarticular JIA that suggest overlapping immune mechanisms. Total RNA was extracted from isolated PBMC and neutrophils from 14 patients with polyarticular JIA and 8 patients with pauciarticular JIA. Total RNA was extracted from neutrophils from 13 healthy controls and from PBMC from 15 healthy controls. Insufficient RNA for microarrays was obtained from neutrophils from two of the healthy controls.
