Project description:Transription profile of Saccharomyces cerevisiae SK1 cultures undergoing synchronous sporulation. We have measured mRNA levels in synchronized SK1 cells immediately upon transfer to the sporulation medium and every 30 minutes after that for 6 hours. mRNA extracted from these cultures were converted to cDNA and hybridized to microarrays and log2 ratios of hybridization signal of each time point was compared to that of time zero (immediately prior to transfer to the sporulation medium). Project description:To investigate transcriptome dynamics during the transition from vegetative growth to meiosis, we measured RNA abundance in vegetative cells (YPD), respiratory cells (pre-meiotic/YPA 8 hours), and in cells undergoing synchronous meiosis/sporulation in the budding yeast Saccharomyces cerevisiae. There is growing recognition that the binding of a transcription factor near a gene does not always indicate regulatory function, and further that a single factor may function to either activate or repress its targets depending on the cellular context. We examined these issues through a series of experiments involving the S. cerevisiae transcription factor Rap1, and its function throughout critical metabolic and developmental transitions between vegetative growth, respiratory growth, meiosis and sporulation. We simultaneously monitored the expression of all genes and the genomic binding locations of Rap1 throughout the timecourse. Genes downstream of Rap1 binding were activated and repressed dynamically, but a change - or lack of change - in Rap1 binding status was not predictive of activation, repression, or no change in regulation. Despite this, we show that Rap1 is required, at a given point in time, for both activation and repression of different gene targets, within the same cell. Specification of the transcriptional consequences of Rap1 binding is thus highly promoter-specific. The presence of other transcription factor binding motifs, the subtype of Rap1 motif, and the underlying chromatin structure of the promoter cannot fully account for the observed transcriptional outcomes. There is a better accounting for the dynamic binding behavior of Rap1 including specification of an expanded meiotic target set through a Tup1- dependent nucleosome-loss mechanism. The variable and dynamic association between binding and transcription in this simple unicellular system portends a similarly volatile relationship in more complex eukaryotes. Biological interpretations of transcription factor occupancy should be made cautiously and in conjunction with supporting data obtained under the precise condition of interest. SK1 yeast strain SHy002 (MATa/MATα ho::LYS2/ho::LYS2 leu2::hisG/leu2::hisG lys2/lys2 ura3/ura3). Project description:Inactivation of the yeast IME4 gene, the yeast homologue of METTL3, was shown to result in the loss of m6A in mRNA of mutant cells grown in sporulation medium. We attempted to characterize the effects of ime4 deletion on gene expression under vegetative and meiosis-inducing conditions. The results show that in vegetatively-growing ime4-/- cells there is an increased expression of the RME1 gene (repressor of meiosis) which prevents precocious entry into the meiotic program. Mutant yeast cells showed reduced expression levels of genes involved in ribosome biogenesis and gene expression processes. Surprisingly, despite the fact that a diploid strain was analyzed, there was also a striking change in the expression level of haploid-specific genes, suggesting that RNA methylation may be used to enforce the sexual identity of diploid cells, required for the implementation of the gametogenesis program. Consistently, when cells were induced to undergo meiosis, ime4-/- diploids failed to undergo the meiotic divisions. Among the genes showing reduced expression in the mutant were IME1 and IME2, the two known inducers of meiosis. Thus, the yeast IME4 gene plays an important role in the regulation of the developmental switch from vegetative cells into gametogenesis.

Project description:Starvation in diploid budding yeast cells triggers a cell-fate program culminating in meiosis and spore formation. Transcription activation of early meiotic genes (EMGs) hinges on the transcription activator Ime1, its DNA-binding partner Ume6, and GSK-3 kinase Rim11. Phosphorylation of Ume6 by Rim11 is key for EMG activation. We report that Rim11 functions as the central signal integrator for controlling Ume6 phosphorylation and EMG transcription. In nutrient-rich conditions, PKA suppresses Rim11 levels, while TORC1 retains Rim11 in the cytoplasm. Inhibiting PKA and TORC1 induces Rim11 expression and nuclear localization. Remarkably, nuclear Rim11 is required, but not sufficient, for Rim11-dependent Ume6 phosphorylation. Additionally, Ime1 is an essential anchor protein for phosphorylating Ume6. Subsequently, Ume6-Ime1 coactivator complexes form, which drive EMG transcription. Our results demonstrate how varied signalling inputs (PKA/TORC1/Ime1) converge through Rim11 to regulate EMG expression and meiosis initiation. We posit that the signalling-regulatory network elucidated here generates robustness in cell-fate control.

Project description:Fission yeast cells undergo meiosis and sporulation under conditions of nutritional stress, most frequently nitrogen starvation. This is a complex developmental process, which results in the formation of four spores that are highly resistant to environmental stress. We have carried out time course experiments with diploid fission yeast cells undergoing meiosis and sporulation. In this experiment we have used wild type diploids, and induced meiosis by removal of nitrogen from the medium. As a reference we used a pool consisting of equal amount of RNA from all time points of the experiments. This experiment is part of a series, with accession numbers E-SNGR-2 to E-SNGR-7.

Project description:Transcriptional profile of fission yeast meiosis and sporulation. Fission yeast cells undergo meiosis and sporulation under conditions of nutritional stress, most frequently nitrogen starvation. This is a complex developmental process, which results in the formation of four spores that are highly resistant to environmental stress. We have carried out time courses of diploid fission yeast cells undergoing meiosis and sporulation. To achieve the best possible synchrony we have used thermosensitive mutants in the meiotic inhibitor pat1. We first pre-synchronized the cells in G1 by removal of nitrogen at the permissive temperature for pat1, and then induced meiosis by inactivating pat1 with a temperature shift. pat1-induced meiosis is a standard technique, resulting in a highly synchronous meiosis that is very similar to the normal process. The use of pat1 mutants and a temperature-shift may cause some artifacts, so these results should be viewed together with temperature shift controls and especially with the results of the time course done with wild type diploids, available under accession numbers E-SNGR-3 to E-SNGR-7. In all cases we used as reference a pool consisting of equal amounts of RNA from all time points of the experiment. This experiment describes the first biological replicate for pat1 using array design A-SNGR-2. Note that there are three other biological replicates, which use array design A-SNGR-1 in experiment E-SNGR-2.
