ChIP-seq analysis of the Sordaria macrospora wild type and the developmental mutant delta-asf1 [ChIP-seq]

ABSTRACT: Genome-wide distribtuion of histone H3 and H3K27me3 (histone H3 tri-methylated at lysine 27) was analyzed in the wild type and the sterile mutant asf1. The asf1 gene encodes a conserved histone chaperone, and preliminary experimentes indicated changes in histone modifications in the mutant that were analyzed on a genome-wide basis in these experiments.

Project description:Chromatin organization of the wild type and delta-asf1 mutant of the filamentous ascomycete Sordaria macrospora was analyzed by Hi-C. The delta-asf1 mutant lacks the conserved histone chaperone ASF1 and is unable to produce sexual fruiting bodies. It was hypothesized that the lack of the histone chaperone ASF1 in the mutant might lead to differences in short- or long-distance interactions of chromatin. Furthermore, it was hypothesized that chromatin organization might change during sexual development in the wild type as a prerequisite for the drastic transcriptome changes during development that were observed in earlier studies.

Genome-wide Replication-independent H3 Exchange Occurs Predominantly at Promoters and Implicates H3K56ac and Asf1

Project description:In yeast, histone H3/H4 exchange independent of replication is poorly understood. Here, we analyzed the deposition of histone H3 molecules, synthesized during G1, using a high-density microarray histone exchange assay. While we found that H3 exchange in coding regions requires high levels of transcription, promoters exchange H3 molecules in absence of transcription. In inactive promoters, H3 is deposited predominantly in well-positioned nucleosomes surrounding nucleosome free regions, indicating that some nucleosomes in promoters are dynamic. This could facilitate induction of repressed genes. Importantly, we show that histone H3 K56 acetylation, a replication-associated mark, is also present in replication-independent newly assembled nucleosomes and correlates perfectly with the deposition of new H3. Finally, we found that transcription-dependent incorporation of H3 at promoters is highly dependent on Asf1. Taken together our data underline the dynamic nature of replication-independent nucleosome assembly/disassembly, specify a link to transcription and implicate Asf1 and H3 K56 acetylation. Tousled-like kinases phosphorylate Asf1 to promote histone supply during DNA replication

Project description:During DNA replication, nucleosomes are rapidly assembled on newly synthesized DNA to restore chromatin organization. Asf1, a key histone H3-H4 chaperone required for this process, is phosphorylated by Tousled-Like Kinases (TLKs). Here, we identify TLK phosphorylation sites by mass spectrometry and dissect how phosphorylation impacts on human Asf1 function. The divergent C-terminal tail of Asf1a is phosphorylated at several sites and this is required for timely progression through S phase. Consistent with this, biochemical analysis of wild-type and phospho-mimetic Asf1a shows that phosphorylation enhances binding to histones and the downstream chaperones CAF-1 and HIRA. Moreover, we find that TLK phosphorylation of Asf1a is induced in cells experiencing deficiency of new histones and that TLK interaction with Asf1a involves its histone-binding pocket. We thus propose that TLK signaling promotes histone supply in S phase by targeting histone-free Asf1 and stimulating its ability to shuttle histones to sites of chromatin assembly.
