Assessing the effect of Flubendazole on Jurkat T cells

ABSTRACT: Human Junket T cells grown to confluence in 100 mm plates in complete medium were incubated with 10 µM Flubendazole (FLU) or vehicle for 4 h. Total RNA was extracted using the RNeasy Mini Kit (Qiagen, cat. 74004) with minor modification. Samples were submitted to the UNSW Ramaciotti Centre for sequencing and gene expression analysis was carried out.

Project description:Microarray analysis was performed at the UHN Microarray Centre (UHNMAC, Ontario, Canada) using Illumina HumanHT-12 v4 BeadChip with 500 ng of total RNA prepared by RNeasy mini kit (QIAGEN, Cat. No. 74104). Samples from HCC1954 cells with 3-day treatment of TBK1-II at 4 uM were used to compare with vehicle-treated controls. Microarray data was processed and normalized by lumi package from BioConductor in R with Quantile Method. Difference between the samples were calculated by Bayesian statistic using limma package from BioConductor in R to obtain Moderated T value for subsequent Pathway analysis.

Project description:affy_ath_2012_05 - affy_ath_2012_05 - The main objective is to determinate the influence of Ubiquitin-Like Proteases in plant transcriptional modulation. The experiment will also allow us to find what transcriptional cues are particularly affected in the mutants relatively to wild-type.-Seeds were stratified for 3 days at 4ºC in the dark. Afterwards, seeds were surface sterilized, sown onto MS media and grown at 23ºC, with 100 µE light condition, in long days (16h L/8h D). Each MS plate was dived in four, corresponding to a genotype (Col, AB, SIZ1 or SAB), and 10 seeds were sown per genotype. After 10 days, seedlings were collected and frozen in liquid nitrogen. Each replicate was made of ~40 seedlings coming from 4 different MS plates. Frozen plant material was grounded in an eppendorf tube using a mini pestle. RNA was extracted using RNeasy Plant Mini kit (QIAGEN cat.74904), following the manufacturer instructions (QIAGEN, Hilden, Germany). The RNA samples were DNase treated (Recombinant DNase I, Takara Biotechnology, Dalian, China) and subsequently cleaned by column using RNeasy Plant Mini kit (QIAGEN, Hilden, Germany).

Project description:miRNA was extracted from a range of Oesophageal Adenocarcinoma cell lines using the miRNeasy Mini Kit (Qiagen, #217004, Chadstone, Australia) and RNase-free DNase Set (Qiagen, #79254, Chadstone, Australia). miRNA was reverse transcribed using a Custom OpenArray® miRNA RT pool (Life Technologies cat # A25630) and the TaqMan® microRNA Reverse Transcription Kit (Life Technologies cat # 4366596). cDNA Pre-amplifications were carried out with a Custom OpenArray® PreAmp pool (Life Technologies cat # 4485255) and TaqMan PreAmp Master Mix (Life Technologies cat # 4488593). PCR runs were performed using a QuantStudio™ 12K Flex Real-Time PCR System. Baseline qPCR expression profiling of miRNAs from 8 oesophageal Adenocarcinoma cell lines, prior to treating the cell lines with either 2Gy ionising radiation, 20 µM Cisplatin, or 50 µM 5-fluorouracil (5-FU).

Osteoblast differentiation experiment: BMP-2 induced osteogenesis in mouse MC3T3 cell line

Project description:MC3T3 cells clone 1b were grown in alpha-MEM with 10% fetal calf serum (FCS, Gibco), 1% penicilin/streptomycin (Pen/Strep) and 1% L-Glutamine (L-Glu). For differentiation experiment, cells were seeded on 6 cm dishes (3x105cells/dish in 5 ml medium) and grownt to confluence for 3 days at 37C / 5% CO2. Cells were then stimulated with osteogenic stimulus (10 mM beta-glycerophosphate (GP, Sigma), 50 µM ascorbic acid (AA, Wako) and 1 mg/ml BMP-2 (Novartis)), or with 10mM GP alone for 1 or 3 days. Project description:Primary mMSCs were cultured in control medium (Con), containing DMEM and 15% FBS, or were subjeucted to osteogenic induction (OI) for 2 days. RNA was isolated using RNeasy Mini Kit (Qiagen, Cat#74104) from three biological replicates of primary MSCs from Prx1Cre;Kdm4bf/f mice and control mice. Total RNA was then purified with Dynabeads™ mRNA Purification Kit (Invitrogen, Cat#61006). RNA-seq libraries were constructed using Stranded RNA-Seq Library Preparation Kit (Kapa Biosystems, Cat#KK8400), and sequenced using an illumina HiSeq 3000 sequencer at the Technology Center for Genomics & Bioinformatics (TCGB) core at UCLA.

Project description:To delineate the transcriptomic changes induced by AD80 relative to sorafenib, we performed RNA-sequencing (RNA-seq) on HUH7 and THLE5B cells treated for 24 hours with either DMSO, sorafenib, or AD80 near respective growth inhibitory GI50 values. HUH7 cells were plated in 6 well plates, treated for 24 hrs with 0.1% DMSO, 5 µM sorafenib, and 50 nM AD80. Cells were collected in “RNAlater”, a RNA storage buffer, and RNA was collected same day using the Qiagen RNeasy mini kit.

Genes Express in Catalase Overexpression MAECs

RNA sequencing of CD19-directed chimeric antigen receptor T (CART19) cells with and without TP-0903 treatment

Project description:TP-0903 was obtained from Tolero Pharmaceuticals. CART19 cells from five biological replicates were thawed and stimulated with irradiated Jeko-1 cells (120 Gy) for 5 days. Jeko-1 is a human mantle cell lymphoma cell line that expresses the CD19 antigen (ATCC). Each sample was treated with either 30 nM TP0903 (treated condition) or DMSO (untreated control). CART19 were isolated to a purity of 100% using CD19 microbeads (Miltenyi). RNA was isolated from the CART19 using QIAGEN RNeasy Plus Mini Kit (Cat. No. 74134). RNA was further treated with DNase I and purified using Zymo Research RNA Clean & Concentrator (Cat. No. R1015).
