Environmental Microbiology 2007, 9: 2742-2755) to detect the transcripts of R. pomeroyi DSS-3 genes when the cells were cultured under steady-state carbon (glucose), nitrogen (ammonium), phosphorus (phosphate), or sulfur (sulfate) limitation. A total of 14 mRNA samples were hybridized to the arrays (three biological replicates from glucose, ammonium, phosphate, or sulfate limitation and one technical replicate each for ammonium or sulfate limitation)

Ammonium Sulfate-based Prefractionation Improved Carbonylated Proteome Coverage in Arabidopsis thaliana Leaf Extract

Project description:The hypothesis that ammonium sulfate-based protein precipitation can help prefractionate the total protein extract into fractions of reduced complexity and improve the detection of low-abundance proteins was investigated. This dataset resulted from the experiments that we performed to improve the detection of the carbonylated proteins in leaf extract. A total of 122 carbonylated proteins were identified, of which 77 were found in the ammonium sulfate fractions only. This prefractionation method allowed to identify 63% more carbonylated proteins compared to the number of carbonylated proteins identified from the total crude extract without prefractionation. Our results thus showed that a simple offline prefractionation of the proteome by ammonium sulfate prior to liquid chromatography-tandem mass spectrometry significantly improved the detection of carbonylated proteins in Arabidopsis leaf extract.

Transcriptome data of Alcaligenes sp. HO-1 in response to ammonium stimulation at several time points.

Project description:A heterotrophic ammonia-oxidizing bacterium Alcaligenes sp. HO-1 was isolated from the activated sludge of a bioreactor treating ammonia-rich piggery wastewater. The goal and objectives of this experiment are to analyze the transcriptome profiles of nitrogen-metabolism-related genes of Alcaligenes sp. HO-1 in response to ammonium stimulation over time and to find out potential genes involved in ammonia oxidation process. So the RNA-seq anaylsis was performed by setting up each time points (0, 3.5, 10, 22 hours) when strain HO-1 were exposed to ammonia. HO-1 was cultured with 83 mM succinate and 14 mM ammonium sulfate until ammonia was completely consumed and then another 14 mM of ammonium sulfate was added to the culture. Cells were harvested at 0 h, 3.5 h, 10 h and 22 h after the addition of ammonium sulfate. The sequencing data of RNAs obtained from strain HO-1 cells at each time was analyzed.

Our results thus showed that a simple offline prefractionation of the proteome by ammonium sulfate prior to liquid chromatography-tandem mass spectrometry drastically improved the detection of intact and post-translationally modified proteins.

To characterize the effect of yeast extract as nitrogen source on gene expression under nitrogen fixing conditions, expression profiles of wild-type cells grown on either NF plus yeast extract and succinate and PM plus ammonium sulfate and succinate were compared using Affymetrix GeneChip. Using NF plus yeast extract and succinate media, transcriptome profiles of various mutants and wild-type cells were compared using glass spotted microarrays.
