Cas9-Mediated Knockout of Ndrg2 Enhances the Regenerative Potential of Dendritic Cells for Wound Healing

ABSTRACT: We performed single-cell RNA sequencing on bone marrow derived, cultured dendritic cells after CRISPR-knockout of Ndrg2, after vitamin D3 treatment or no treatment. In addition we performed single-cell RNA sequencing of wounds that had been treated with hydrogels seeded with Ndrg2-KO dendritic cells, control (untreated) dendritic cells or blank hydrogels.

Changes in transcriptome during excisional cutaneous murine wound healing

Project description:Using microarray analysis, we explored the differences in gene expression in wounded and intact skin using murine model. Injured skin samples were examined at days 1 and 4 post injury. The results provide the detailed molecular profile of the the genetic response to injury. Two full-thickness dermal wounds were made on the opposite sides of the midline of each mouse using a 4 mm punch biopsy instrument. Wounds were made through the epidermis, dermis, and subcutaneous tissue layers while leaving the fascia intact. At a specified time point after the wounding (1 and 4 days), mice were sacrificed by carbon dioxide inhalation. The wounds and surrounding tissues or intact skin samples were removed with an 8 mm biopsy punch.

Mouse wound healing [RNA-seq]

Project description:Purpose: To explore the changes of genes expression in different time points during mouse wound healing. Two wounds tissue from one animal were pooled, three animals were used per time point. The wounds tissue was collected on day 0, 1, 3, 5, 7 after cutting. Skin was cleaned of muscle and fat tissue; total RNA was extracted using the RNeasy mini kits (Qiagen), purified using Direct-zol RNA MiniPrep kit (Zymo Research). Next-generation libraries were prepared using the VAHTS TM mRNA-seq V2 Library Prep Kit for Illumina (Vazyme, #NR601). RNA-seq libraries were run on an Illumina HiSeq X-Ten next-generation sequencer. Analysis of RNA-seq data was done using the DESeq package in R.

Wound healing in aged skin exhibits systems-level alterations in cellular composition and cell-cell communication

Project description:Delayed and often impaired wound healing in the elderly presents major medical, social, and economic challenges. A systematic understanding of the cellular and molecular changes that shape complex cell-cell communications in aged skin wounds is lacking. Here we use single-cell RNA sequencing to define baseline differences across epithelial/fibroblast/immune cell types in young and aged skin during homeostasis and identify major changes in their subset compositions, kinetics, and molecular profiles during wound healing. Our data uncover a more pronounced inflammatory phenotype in aged skin wounds, featuring more neutrophils, a previously unknown inflammatory/glycolytic Arg1Hi macrophage subset, and fewer dendritic cells, compared to young counterparts. Generalizing our computational tool CellChat to compare signaling changes in young vs. aged skin wounds, we find specific alterations in Arg1Hi macrophage-fibroblast signaling interactions and the overall cell-cell communication networks. Finally, our systems-level and experimental analyses uncover dysregulated growth factor, chemokine, and cytokine pathways (e.g., IL-1, Ccl19-Ccr7) in aged skin wounds. Our study exposes numerous cellular and molecular targets for future functional interrogation.

Scarless wound healing: Transitioning from fetal research to regenerative healing.

Project description:Since the discovery of scarless fetal skin wound healing, research in the field has expanded significantly with the hopes of advancing the finding to adult human patients. There are several differences between fetal and adult skin that have been exploited to facilitate scarless healing in adults including growth factors, cytokines, and extracellular matrix substitutes. However, no one therapy, pathway, or cell subtype is sufficient to support scarless wound healing in adult skin. More recently, products that contain or mimic fetal and adult uninjured dermis were introduced to the wound healing market with promising clinical outcomes. Through our review of the major experimental targets of fetal wound healing, we hope to encourage research in areas that may have a significant clinical impact. Additionally, we will investigate therapies currently in clinical use and evaluate whether they represent a legitimate advance in regenerative medicine or a vulnerary agent. Transcriptional profiling of a wound healing process in skin and oral mucosa

Project description:When compared to skin, oral mucosal wounds heal rapidly and with reduced scar formation. This study used an Affymetrix microarray platform to compare the transcriptomes of oral mucosa and skin wounds in order to identify critical differences in the healing response at these two sites. Using microarrays, we explored the differences in gene expression in skin and oral mucosal wound healing in a murine model of paired equivalent-sized wounds. Samples were examined from day 0 to day 10 and spanned all stages of the wound healing process. Unwounded matched tissue was used as a control. Tissue samples collected at each post-wounding time point, as well as control samples, were represented by 3 biological replicates.

Multi-omic analysis reveals divergent molecular events in scarring and regenerative wound healing

Project description:Regeneration is the “holy grail” of tissue repair, but skin injury typically yields fibrotic, non-functional scars. Developing pro-regenerative therapies requires rigorous understanding of the molecular progression from injury to fibrosis or regeneration. Here, we report the divergent molecular events driving skin wound cells toward either scarring or regenerative fates. We profile scarring versus YAP inhibition-induced wound regeneration at the transcriptional (single-cell RNA-sequencing), protein (timsTOF proteomics), and tissue (extracellular matrix ultrastructural analysis) levels. Using cell surface barcoding, we integrate these data to reveal fibrotic and regenerative “molecular trajectories” of healing. We show that disrupting YAP mechanical signaling yields regenerative repair orchestrated by fibroblasts with activated Trps1 and Wnt signaling. Finally, by performing in vivo gene knockdown and overexpression in wounds, we identify Trps1 as a key regulatory gene that is necessary and partially sufficient for wound regeneration. Our findings serve as a multimodal map of wound regeneration and could have therapeutic implications for pathologic fibroses.
