Organogenetic transcriptomes of the Drosophila embryo at single cell resolution

ABSTRACT: To gain insight into the transcription programs activated during organogenesis of Drosophila larval structures, we carried out single cell RNA sequencing during two periods of Drosophila embryogenesis: stages 10 – 12, when most organs are first specified and initiate morphological and physiological specialization, and stages 13 – 16, when organs have achieved their final mature architectures and are beginning to function.

Transcriptomes of the developing larval ovaries of Drosophila melanogaster during terminal filament formation

Project description:Insect ovaries are made up of tubular egg producing subunits called ovarioles, whose number largely determines the number of eggs that can be potentially laid. Ovariole number is directly determined by the number of cellular structures called terminal filaments, which are stacks of cells that assemble in the larval ovary. Elucidating the developmental and regulatory mechanisms of terminal filament formation is thus key to understanding the regulation of insect reproduction through ovariole number regulation. We systematically measured mRNA expression of all cells in the Drosophila larval ovary at the beginning, middle and end of terminal filament formation using RNA-seq. We also separated somatic and germ line cells during these stages and assessed their tissue-specific gene expression during larval ovary development.

GENETIC INDEPENDENCE BETWEEN TRAITS SEPARATED BY METAMORPHOSIS IS WIDESPREAD BUT VARIES WITH BIOLOGICAL FUNCTION

Project description:Why is metamorphosis so pervasive? Does it facilitate the independent (micro)evolution of quantitative traits in distinct life-stages, like it does for discrete characters such as limbs and organs? We tested this hypothesis by measuring the expression of 6400 genes in 41 Drosophila melanogaster inbred lines at larval and adult stages. Only 32% of the genes showed significant genetic correlations between larval and adult expression. By contrast, 44% of the traits showed some level of independence between stages. Gene ontology terms enrichment of the functions most and least constrained among stages revealed that traits related to immunity emerged as largely correlated between larvae and adults. Direct comparisons with other datasets showed that inter-stage constraints were lower than inter-sexual or cross-environment genetic constraints. These results show that metamorphosis enables a large part of the transcriptome to evolve independently at different life-stages and identify biological functions under high and low genetic constraints.

Eye imaginal disc development

Project description:Coordinating cell proliferation and differentiation is essential during organogenesis. In Drosophila, the photoreceptor, pigment and support cells of the eye are specified in an orchestrated wave as the morphogenetic furrow passes across the eye imaginal disc. Cells anterior of the furrow are uncommitted to cell type and remain mitotically active, while most cells in the furrow arrest at G1 and adopt specified ommatidial fates. We used microarray expression analysis to monitor changes in transcription at the furrow and identified genes whose expression correlates with either proliferation or fate specification.

Xenopus cDNA microarray identification of genes with endodermal organ expression

Project description:The endoderm is classically defined as the innermost layer of three Metazoan germ layers. During organogenesis, the endoderm gives rise to the digestive and respiratory tracts as well as associated organs such as the liver, pancreas, and lung. At present, however, how the endoderm forms the variety of cell types of digestive and respiratory tracts as well as the budding organs is not well understood. In order to investigate the molecular basis and mechanism of organogenesis and to identify the endodermal organ-related marker genes, we carried out microarray analysis using Xenopus cDNA chips. To achieve this goal, we isolated the Xenopus gut endoderm from three different stages of Xenopus organogenesis, and separated each stage of gut endoderm into anterior and posterior region. Competitive hybridization of cDNA between the anterior and posterior endoderm regions, to screen genes that specifically expressed in the major anterior organs, revealed 891 candidates. We then selected 104 clones for in situ hybridization analysis. Here, we report the identification and expression patterns of the 104 Xenopus endodermal genes, which would serve as useful markers for studying endodermal organ development.
