Effect of knockout of UPF1 on gene expression during differentiation in early LPre-B stage.

ABSTRACT: To investigate the role of UPF1 in the early Lpre-B cells (Fixable Viability Dye-, CD19+, B220+, sIgM-, CD43+, FSChi, CD2-), we isolated early Lpre-B cells from bone marrow derived from control or Upf1-cKO mice.

BTG1 and BTG2 Regulate B Linege Commitment by Modulation of EBF1 Activity

Project description:The human BTG1 and BTG2 genes are targeted by genetic alterations in hematological malignancies. In this study we examined the unique and overlapping functions of Btg1 and Btg2 in mouse B cell development. Mice deficient for Btg1 and Btg2 displayed the strongest phenotype with a decrease in B cell numbers in bone marrow due to impaired B cell commitment and immature B cell differentiation. To determine the underlying mechanism, microarray expression analyis was performed on early (B220+ CD43+) and late (B220+ CD43-) B cells of WT and Btg1;Btg2 dKO mice. Total RNA obtained from sorted B220+ CD43+ ( Hardy fractions ABC) and B220+ CD43- (Hardy fractions DEF) BM cells of WT and Btg1-/-;Btg2-/- mice. In total 4 samples were analyzed and no replicates were included.

UPF1 governs early B cell development through regulation of V(D)J recombination

Project description:The ATP-dependent RNA helicase UPF1 plays a crucial role in various mRNA degradation pathways, particularly nonsense-mediated mRNA decay (NMD). Here, we unveil a novel role of UPF1, showcasing its upregulation during the early stages of B cell development, a phenomenon that is integral to the promotion of early B cell differentiation in the bone marrow. B cell-specific Upf1 deletion in mice severely impeded early to late LPre-B cell transition when VH-DHJH recombination occurs at the Igh gene. Furthermore, UPF1 proved indispensable for VH-DHJH recombination without affecting DH-JH recombination. Intriguingly, the genetic pre-arrangement of the Igh gene managed to rescue the differentiation defect in early LPre-B cells under Upf1 deficiency. However, the differentiation ceased after the light chain recombination, leading to the failure to develop into immature B cells. Significantly, UPF1 was shown to interact with and govern the expression of genes linked to immune responses, cell cycle regulation, NMD, and unfolded protein response in B cells. Collectively, our data underscores the critical roles of UPF1 in VH-DHJH recombination at early LPre-B cell stage and enabling the gene expression transition from early Lpre- to sPre-B cell stage, thereby establishing proper B cell development.

The origins and consequences of UPF1 variants in pancreatic adenosquamous carcinoma

Project description:Pancreatic adenosquamous carcinoma (PASC) is an aggressive cancer whose mutational origins are poorly understood. An early study reported high-frequency somatic mutations affecting UPF1, a core nonsense-mediated mRNA decay (NMD) factor, in PASC, but subsequent studies did not observe these lesions. The corresponding controversy about whether UPF1 mutations are important contributors to PASC has been exacerbated by a paucity of functional studies. Here, we modeled two UPF1 mutations to find no significant effects on pancreatic cancer growth, acquisition of adenosquamous features, UPF1 splicing, UPF1 protein levels, or NMD efficiency. We subsequently discovered that ~40% of UPF1 mutations reportedly present in PASCs are identical to standing genetic variants in the human population, suggesting that they may be non-pathogenic inherited variants rather than pathogenic mutations. Our data suggest that UPF1 is not a common functional driver of PASC and motivate further attempts to identify unique genetic features defining these malignancies.

Through parallel analyses of RNA-seq upon UPF1-knockdown (KD) and RNA immunoprecipitation (RIP-seq) footprinting of p-UPF1-bound RNAs, we identified 1027 high-confidence neuronal NMD targets.

AP-MS of helicase Upf1 in PC12 cells
