Transcriptomic profile at single cell level of TIL-NK cells and tumor cells from tumor-bearing Reg-1fl/fl and Reg-1ΔNK mice

ABSTRACT: The innate immune system can recognize tumor cells and coordinate with the adaptive immune system to initiate an anti-tumor response within the tumor microenvironment. To investigate the role of NK cells and their interaction with other immune cells in the anti-tumor immunity in Reg-1ΔNK. We subcutaneously injected B16F10 cells into Reg-1fl/fl and Reg-1ΔNK, followed by scRNA-seq analysis of the whole tumor cell suspension and sorted TIL-NK cells.

To identify the genome-wide binding sites of OCT2, we performed chromatin immunoprecipitation sequencing (ChIP-seq) for OCT2 in Reg-1fl/fl- and Reg-1ΔNK-NK cells.

Impact of HLA-E Overexpression by Tumor Cells on the Biology of TIL in Colorectal Cancer

Project description:Accumulating evidences suggest that colorectal cancer (CRC) progression is not solely determined by the genetic abnormalities of the tumor cells but also by the host response. Indeed, recent studies in CRC have associated improved survival with a high number of tumor-infiltrating (TIL) memory and cytotoxic T lymphocytes, suggesting a link between tumor progression and in situ T cell response. Gene expression profiling studies have clearly isolated a well-known subgroup of CRC characterized by microsatellite instability (MSI) CRC, associated with a strong immune response signature involving both Th1/cytotoxic and immune evasion pathways. Moreover, the investigators have previously shown that HLA-E/β2m is overexpressed by tumor cells in roughly 20% of CRC and is associated with a worse prognosis, most likely due to NK and T effector cell functions upon engagement with the inhibitory NK receptor CD94/NKG2A. However, our recent results on an enlarger cohort of patients suggest that if this observation holds true for MSS CRC, HLA-E over-expression is inversely associated with a good prognosis in MSI CRC. Thus, the phenotype and function of TIL, depending on the MSI/MSS status of CRC have to be precised. The investigators hypothesized that in MSI CRC, known to express a high number of MSI-H related frameshift peptides which represent a pool of tumor specific antigens, HLA-E could present peptides to TCR of non conventional CD8+ HLA-E-restricted alpha-betaT cells (also expressing CD94), then inducing a strong antitumor cytolytic activity. Therefore, the aim of this project is to determine the exact phenotype, function and specificity of the CD94+ TIL in CRC, depending on both the HLA-E and the MSI/MSS status of tumor cells. These results could impact the clinical practice as anti-NKG2A monoclonal antibodies or frameshift peptide based immunotherapy that could be promising new therapeutic options in CRC patients.

Stimulation of tumor infiltrating B-cells improves ex-vivo TIL expansion for melanoma sample immunotherapy I

Project description:Many studies have shown association of tumor infiltrating B-cells and presence of tertiary lymphoid structure with improved clinical responses to immune checkpoint inhibitors therapy. We hypothesized that their presence could also have an impact on TIL therapy response. To address this, we performed RNA-seq of FFPE samples from a cohort of patients that received TIL therapy. Melanoma tumors collected prior to TIL infusion were evaluated for immune content in 9 responders and 11 non-responders to TIL therapy. Our data demonstrate an increase in class-switched memory B-cells in responders compared with non-responders to TIL therapy. In the myeloid compartment, increased presence of dendritic cell populations (pDC, aDC, and iDC) and basophils was observed in responders to TIL therapy, as well as higher content of γδ T cells and effector memory CD8+ T cells (CD8+ Tem) in the T-cell compartment. Next, we assessed the TLS presence in the same cohort by a gene expression signature of 12 chemokines using principal component analysis. The responders showed a higher TLS score compared with the non-responder patients, suggesting that patients responding to TIL therapy had more TLS in their tumors than the non-responder patients. These observations indicate that, same as in the immune checkpoint inhibitors therapy response, presence of B-cells and TLS might have a positive impact in the clinical outcome to TIL therapy.

Project description:This phase II trial studies how well autologous tumor infiltrating lymphocytes MDA-TIL works in treating patients with ovarian cancer, colorectal cancer, or pancreatic ductal adenocarcinoma that has come back (recurrent) or does not respond to treatment (refractory). Autologous tumor infiltrating lymphocytes MDA-TIL, made by collecting and growing specialized white blood cells (called T-cells) from a patient’s tumor, may help to stimulate the immune system in different ways to stop tumor cells from growing.

Tumor-reactive clonotype dynamics dictate clinical response to TIL therapy in melanoma [multiome]

Project description:Although adoptive cell therapy (ACT) using tumor-infiltrating lymphocytes (TILs) is effective in cancer patients, immune correlates of efficacy remain opaque. The profiles, specificity and dynamics of tumor clonotypes expanding in vitro, constituting infusion products and then infiltrating tumors after ACT are poorly understood. We observed that tumor-reactive clonotypes drive clinical response to TIL therapy and provide useful insight to improve patients’ selection or TILs’ expansion methodology.

Project description:We present a novel mathematical model involving various immune cell populations and tumor cellpopulations. The model describes how tumor cells evolve and survive the brief encounter with theimmune system mediated by natural killer (NK) cells and the activated CD8þcytotoxic T lymphocytes(CTLs). The model is composed of ordinary differential equations describing the interactions betweenthese important immune lymphocytes and various tumor cell populations. Based on up-to-dateknowledge of immune evasion and rational considerations, the model is designed to illustrate how tu-mors evade both arms of host immunity (i.e.innate and adaptive immunity). The model predicts that(a) an influx of an external source of NK cells might play a crucial role in enhancing NK-cell immunesurveillance; (b) the host immune system alone is not fully effective against progression of tumor cells;(c) the development of immunoresistance by tumor cells is inevitable in tumor immune surveillance. Ourmodel also supports the importance of infiltrating NK cells in tumor immune surveillance, which can beenhanced by NK cell-based immunotherapeutic approaches.

Role of REG 1 in Entamoeba histolytica colitis

Project description:Differential expression was used to access gene differences after Entamoeba histolytica infection. Entamoeba histolytica is an important diarrheal pathogen worldwide, and induces apoptosis of the intestinal epithelium as part of its disease process. Regenerating (REG) 1 protein is anti-apoptotic. We investigated the involvement of REG 1 in E. histolytica colitis. Colonic biopsy samples were obtained from 8 subjects with acute E. histolytica colitis, and again 60 day later during convalescence. Gene expression in the human colon during acute and convalescent E. histolytica disease was evaluated using microarray and confirmed by polymerase chain reaction (PCR). REG 1 protein expression was evaluated with immunohistochemistry. The mechanism of REG 1 involvement in E. histolytica disease was subsequently investigated with a mouse model. REG 1A and REG 1B were the most upregulated genes in the human intestine in acute versus convalescent E. histolytica disease (p=0.003 and p=0.006 respectively). PCR confirmed the microarray results (p=<0.001 and p=0.001 respectively). Increased REG 1A and REG 1B protein expression was similarly observed by immunohistochemistry. REG 1 -/-mice were found to be significantly more susceptible to E. histolytica infection than wild type mice.

scRNA-seq of antigen-specific CD8+ T cells from tumor draining LN, TIL and PBMC of melanoma bearing mice

Project description:CD8+ T cell-mediated immune response plays a pivotal role in controlling tumor growth.However, within the tumor microenvironment (TME), prolonged antigen exposure, as well as immunosuppressive factors, drive infiltrated tumor-specific CD8+ T cells into a hyporesponsive state known as “exhaustion”. These Tex cells are mainly characterized by the sustained and elevated expression of a series of inhibitory receptors as well as the hierarchical loss of effector functions. Further, the impaired proliferative capacity of exhausted CD8+ T cells results in decreasing numbers of tumor-specific T cells, such that the residual CD8+ T cells within the TME can barely provide sufficient protective immunity against tumor progression. Thus, the maintenance or reinforcement of intratumoral antigen-specific CD8+ T cells is indispensable for tumor repression. Here, we profiled the transcriptional signatures of antigen-specific CD8+ T cells from tumor draining LN, TIL and PBMC of melanoma bearing mice at single-cell level, aiming to draw a comprehensive immune-atlas of tumor-specific CD8 T cells during tumorigenesis.
