Project description:Purpose: To investigaet whether an inflammatory immune response at the Ileum can contribute to development and severity of diarrhoea in Merino sheep that are prone and not prone to develop diarrhoea. Methods:Transcriptomes in the Ileum (third part of small intestine) of Merino sheep were analyzed using RNASeq. Functional enrichment of DEGs using GO terms in biological processes and KEGG pathways were studied. PPI (protein-protein interaction) network and sub-network were studied using clusterONE plugin in Cytoscape. Result and conclusion: Although Ileum in not a primary site of helminth (species under study in our experiment), the results indicated that an inflammatory immune response can contribute to development and severity of diarrhoea. The low-diarrhoea animals did not show any signs of immune/inflammatory response. The genes with important roles in the responses to helminth infection could be targeted in breeding programs to prevent diarrhoea.

Project description:Purpose:To explore the underlying biological mechanisms relating to development and control of diarrhoea, we compared sheep that were prone to develop diarrhoea with sheep that were not prone. Methods:Transcriptomes in the tissues of Merino sheep where the parasites were located were analyzed using RNASeq. Functional enrichment of DEGs using GO terms in biological processes and KEGG pathways were studied. Result and conclusion: Our results indicate that suppression of ‘immune response’, ‘antigen processing and presentation’, and a list of biological functional terms related to ‘suppression in immune tolerance and activation of repair processes associated with tissue damage, including ‘extracellular matrix organization’, ‘collagen fibril organization’, ‘tissue morphogenesis’, ‘circulatory system development’, ‘morphogenesis of an epithelium’, and ‘focal adhesion’ were associated with high-diarrhoea phenotype. The genes with important roles in the responses to helminth infection could be targeted in breeding programs to prevent diarrhoea.

Project description:Ovine mastitis is defined as the inflammation of the sheep udder, most commonly caused in response to intramammary infections. Based on the occurrence of clinical signs, mastitis is characterized as either clinical or subclinical (SCM). The impact of ovine SCM on the overall sustainability of dairy sheep farms has been documented underpinning the significance of efficient diagnosis. Although SCM can be detected in cows, the performance and the validity of the methods used do not transfer in dairy sheep. This fact challenges the development of evidence-based ovine udder health management protocols and renders the detection and control of ovine mastitis rather problematic. Currently, cell culture-based models are being successfully used in biomedical studies and have also been effectively used in the case of bovine mastitis. The objective of the present study was to culture ovine primary mammary cells for the development of 2D and 3D cell culture-based models for the study of ovine SCM. Cells were infected by mastitis-inducing pathogens mimicking the pathogenesis of SCM as derived by natural intramammary infections. The secreted proteins were subjected to mass-spectrometry resulting in the identification of 79 distinct proteins. Among those, several had already been identified in healthy or mastitic milk, while others were detected for the first time in the ovine mammary secretome. The development of cell-based models for the early detection and the overall study of SCM has the potential to be applicable and beneficial for the udder health management in dairy sheep.

Project description:Extending genome wide association analysis by the inclusion of gene expression data may assist in the dissection of complex traits. We examined piebald, a pigmentation phenotype in both human and Merino sheep, by analysing multiple data types using a systems approach. First, a case control analysis of 49,034 ovine SNP was performed which confirmed a multigenic basis for the condition. We combined these results with gene expression data from five tissue types analysed with a skin-specific microarray. Promoter sequence analysis of differentially expressed genes allowed us to reverse-engineer a regulatory network. Likewise, by testing two-loci models derived from all pair-wise comparisons across piebald-associated SNP, we generated an epistatic network. At the intersection of both networks, we identified thirteen genes with insulin-like growth factor binding protein 7 (IGFBP7), platelet-derived growth factor alpha (PDGFRA) and the tetraspanin platelet activator CD9 at the kernel of the intersection. Further, we report a number of differentially expressed genes in regions containing highly associated SNP including ATRN, DOCK7, FGFR1OP, GLI3, SILV and TBX15. The application of network theory facilitated co-analysis of genetic variation with gene expression, recapitulated aspects of the known molecular biology of skin pigmentation and provided insights into the transcription regulation and epistatic interactions involved in piebald Merino sheep.

Project description:Herein we present spatialtemporal profiles and performed a detailed data analysis in longissimum dorsi muscle of Chinese merino sheep at embryonic ages D85, D105, and D135. This is the first report of myogenic differentiaion and muscle fibre formation at the whole transcriptome level. The objective herein was to evaluate the whole transcriptome profiles and to develop an indepth and systematic understanding of molecular genetic controls underlying myofibre proliferation and differentiation in sheep. This report provides an effective reference for the study of non-coding RNA in other agricultural animals.

A total of 319 sheep and 48,198 SNPs were fitted using TASSEL 3.0 software as random effects in a mixed linear model. 36 chromosome-wise significant SNPs were identified for 7 traits and 10 of them reached genome-wide significance level consistently for post-weaning gain. Gene annotation was implemented based on the latest version3.1 ovine genome sequence (released October 2012), and meanwhile we referenced genomic information of human, bovine, mouse and rat. More than one-third SNPs (14 out of 36) were located within ovine genes , some other were located close to ovine genes (878bp-398165bp apart).
