Expression data from 57 patients with oral cancer and 22 normal persons

ABSTRACT: In order to aid the development of patient-tailored diagnostics and therapeutics, we attempted to identify a genetic signature associated with disease prognosis in OSCC. A genome-wide analysis of transcription with the Affymetrix GeneChip Human Gene 1.0 ST Array was conducted. In this dataset, we include the expression data obtained from 57 specimens from patients with OSCC and 22 oral tissues from normal persons.

Project description:In order to aid the development of patient-tailored diagnostics and therapeutics, we attempted to identify a genetic signature associated with disease prognosis in OSCC. A genome-wide analysis of transcription with the Affymetrix GeneChip Human Gene 1.0 ST Array was conducted. In this dataset, we include the expression data obtained from 57 specimens from patients with OSCC and 22 oral tissues from normal persons. 79 samples were analyzed. We compared gene expression levels between patients with and without OSCC. In addition, among 57 patients with OSCC, we also compared the expression levels between patients with and without amplicons scattered in chromosome 8q22.2~24.3.

MicroRNA Marker Based Prognostication of Oral Squamous Cell Carcinoma

Project description:The aim of our study was to discover a miR marker panel prognostic of 5-year survival in OSCC patients that may be utilized in parallel with the current clinical covariates. We assessed differential expression of miRNAs genome-wide via deep sequencing in 20 tumor tissue samples. We also attempted to identify deregulated miR expression signatures that may serve as the prognostic marker of cancer survival. Selected miR marker-based panel then may serve as a guide for selection of appropriate follow-up chemo/radiation treatment, significantly improving the clinical management of OSCC and the overall survival rate. MicroRNA-1289 functions as a novel tumor suppressor in oral squamous cell carcinoma

Project description:Recently, a number of tumor suppressive microRNAs (TS-miRs) have been found in human ma-lignancies. In this study, we have attempted to identify a novel TS-miR in oral squamous cell carcinoma (OSCC) using function-based screening. First, we transfected human OSCC cells with 968 synthetic mimicking human mature miRs individually, and then the growth of these cells was evaluated. Five miRs significantly reduced the cell growth rate by less than 30%, and miR-1289 had the most potent growth inhibitory effect among these miRs. Next, miR-1289/atelocollagen complex administration significantly reduced the size of subcutaneously xenografted human OSCC tumors. Furthermore, the expression levels of miR-1289 were significant decreased in OSCC tissues compared to adjacent normal oral mucosa. Finally, we identified magnesium transporter 1 as a target gene of miR-1289. These results suggest that miR-1289 functions as a novel TS-miR in OSCC, and may be a useful therapeutic tool for the patients with OSCC. We explored the target genes of miR-1289 in human oral squamous cell carcinoma cells using microarray analysis.

CP4-57-deficient vs. wild-type

Project description:Previously, we discovered that the global regulator Hha is related to cell death in biofilms and regulates cryptic prophage genes. Here we show Hha induces excision of prophage CP4-57 and DLP12 by inducing excision genes and by reducing SsrA synthesis. SsrA is a tmRNA important for rescuing stalled ribosomes, contains an attachment site for CP4-57, and is shown here to be required for CP4-57 excision. These prophages impact biofilm development as deletion of 35 genes individually of prophage CP4-57 and DLP12 increase biofilm formation up to 17-fold, and 5 genes decrease biofilm formation up to 6-fold. In addition, CP4-57 excises during early biofilm development but not in planktonic cells, whereas DLP12 excision was detected at all the developmental stages for both biofilm and planktonic cells. CP4-57 excision leads to a chromosome region devoid of the prophage and formation of a phage circle (which is lost). These results were corroborated by a whole-transcriptome analysis that showed that complete loss of CP4-57 activated expression of the flg, flh, and fli motility operons and repressed expression of key enzymes in the tricarboxylic acid cycle and enzymes for lactate utilization. Prophage excision also results in the expression of cell lysis genes that reduce cell viability (e.g., alpA, intA, and intD). Hence, defective prophage are involved in host physiology via Hha and in biofilm formation by generating a diversified population with specialized functions in terms of motility and nutrient metabolism.
