Project description:Our fine-mapping of 76 non-MHC loci associated with risk for rheumatoid arthritis (RA, 11,475 cases, 15,870 controls) has recently identified rs117701653, a non-coding single nucleotide polymorphism (SNP) in the CTLA4/CD28/ICOS locus, as the variant most likely to modulate RA risk within this region, with the minor allele (C) showing disease protection compared to the major allele (A). Notably, this SNP exhibits allele-specific protein binding, further supporting its regulatory nature, including greater binding of proteins from Jurkat T cell nuclear extract to the protective allele (C) than to the risk allele (A) by electrophoretic mobility shift assay (EMSA). To identify this protein or protein complex, we applied an efficient DNA pulldown technique, flanking restriction enhanced pulldown (FREP), using nuclear extract from Jurkat T cells, bait DNA corresponding to the (C) allele of rs117701653, competitor DNA fragment, and irrelevant DNA sequence as a negative control. Mass spectrometry analysis of peptides released from FREP identified 43 proteins. Our strongest candidate was structural maintenance of chromosomes flexible hinge domain-containing protein 1 (SMCHD1), which exhibited specific binding to the (C) allele of rs117701653. We confirmed the allelic affinity of SMCHD1 using multiple orthogonal approaches, including FREP and western blotting, EMSA with anti-SMCHD1 antibodies, and CHIP-qPCR with CRISPR-modified Jurkat clones bearing different genotype at rs117701653. In this study, we identified SMCHD1, a chromatin regulator that binds allelically to the rs117701653 allele (C) associated with protection against RA risk.

Project description:Alzheimers disease (AD) is the most common form of dementia in the elderly with no cure. Although huge efforts have been made to develop drugs for AD, most programs aimed for disease-modifying therapies have failed. Possible reasons for the high failure rate include insufficient understanding of mechanisms underlying AD pathogenesis. The C allele of rs11136000 variant in the clusterin (CLU) gene represents the third strongest known genetic risk factor for late-onset AD. However, whether the CLU rs11136000 SNP is functional and what are molecular mechanisms underlying the risk effect of the CLU variant remain unknown. In this study, we identified the CLU rs11136000 SNP as a functional variant by CRIPSR/Cas9 knockout of the SNP. Moreover, by switching the risk C and the protective T alleles using CRISPR/Cas9 editing, we generated isogenic iPSCs with different alleles of the CLU rs11136000 SNP. Astrocytes derived from isogenic iPSCs carrying the C or T allele exhibited different CLU expression and differential inflammatory response. C/C astrocytes carrying two C alleles expressed higher level of CLU and exhibited elevated interferon (IFN) response and CXCL10 expression upon TNFalpha/IL1beta treatment. Furthermore, using human iPSC-derived astrocytes and OPCs co-cultured on nanofibers, we demonstrated that elevated CXCL10 expression in C/C astrocytes induced by TNFalpha/IL1beta led to inhibition of OPC proliferation and myelination. Our study uncovers a mechanism underlying reduced white matter integrity observed in the CLU rs11136000 risk C allele carriers. This knowledge could help us to design more effective strategies to treat AD by targeting IFN response and CXCL10 that are upstream of myelination deficits, an early event in AD pathogenesis that proceeds before cognitive decline.

Project description:By using 10X Genomics technology, single-cell RNA sequencing (scRNAseq) of the PBMCs from two dialysis patients with high and low risk of development of early acute rejection (EAR) post transplant to identify immune cell subpopulations and their transcriptomic signatures associated with the risk of EAR. Analysis of the transcriptomic profiles of a total number of 11,966 cells determined NK and T cell subsets association with the EAR risk, especially decreased CD56Dim and increased CD4 CTL populations in high risk patients.

Project description:Genome-wide association studies implicate multiple loci in risk for systemic lupus erythematosus (SLE), but few contain exonic variants, rendering systematic identification of non-coding variants essential to decoding SLE genetics. We utilized SNP-seq and bioinformatic enrichment to interrogate 2180 single-nucleotide polymorphisms (SNPs) from 87 SLE risk loci for potential binding of transcription factors and related proteins from B cells. 52 SNPs that passed initial screening were tested by electrophoretic mobility shift (EMSA) and luciferase reporter assays. To identify binding of transcription factors and/or other nuclear proteins in an allele-determined manner, we employed pulldown using nuclear extract from Daudi cells and silver staining in SNPs that had exhibited allele-specific differential binding by EMSA. Each pulldown product for each allele of the five high-probability SNPs (rs2297550 C/G, rs13213604 C/G, rs276461 T/C, rs9907955 C/T, rs7302634 T/C) was evaluated by mass spectrometry (MS) to identify binding nuclear proteins, yielding a set of candidate proteins for each.

Project description:Differential susceptibility to recurrent infection and exacerbation in COPD is not well understood. Here we investigated the potential impact of genetic variation in Fatty Acid Binding Protein 5 (FABP5), a metabolic regulator we previously demonstrated to be downregulated in COPD and further downregulated in patients reporting one or more exacerbation. Through negative binomial analysis of the COPDGene SNP dataset, we identified 5 novel linked single nucleotide polymorphisms (SNPs) across the FABP5 locus that were significantly associated with severe exacerbations in a Non-Hispanic White cohort (rs4338057, rs12549270, rs202275, rs202277, and rs202279). We integrated multiple sources of previously published data to prioritize SNPs most likely to exert regulatory function. Ultimately, rs202275 emerged as the lead candidate due to unique alignment with the loading site of a bidirectional RNA Pol II signature of active enhancer utilization in our recently published patient-derived airway epithelial PRO-seq dataset, suggesting a critical regulatory role for the region harboring this variant. Using Micro-C genome-wide chromosome conformation capture, we found that the region harboring rs202275 makes three-dimensional physical contacts with the FABP5 transcription start site (TSS), suggesting the SNP region could regulate FABP5 transcription through a looping mechanism. To examine SNP function, we analyzed previously deposited gene-array data (GEO Accession #GSE42057) from peripheral blood mononuclear cell (PBMC) samples and found that COPD patients carrying the rs202275 risk allele (T) express significantly lower levels of FABP5 compared to non-carrier patients. Seahorse real-time mitochondrial respiration assays in freshly isolated PBMCs further revealed disrupted oxidative phosphorylation in cells from patients carrying the rs202275 risk allele. As macrophage polarization from pro-inflammatory toward pro-resolving phenotype is dependent on oxidative metabolism, the functional impact of the rs202275 risk allele and associated reduction in FABP5 transcription may contribute to increased or prolonged systemic inflammation, thereby increasing susceptibility to exacerbation in COPD.

Project description:We retrospectively reviewed 488 fetuses who diagnosed with FGR and without structural malformation during a 10-year period. A total of 19 (3.9%) cases of chromosomal anomalies were detected, including 11 cases of numerical abnormalities, 5 of structural abnormalities, and 3 of mosaicism. We classified the cohort into cases diagnosed at ≤24, 25-28, 29-32, and > 32 weeks of gestation according to the onset gestations; isolated FGR, FGR with soft markers, and FGR with nonstructural anomalies according to different ultrasound findings; high and low-risk maternal serum screening (MSS) groups based on the MSS results. The results suggested that abnormal karyotypes were more frequently detected in cases diagnosed at ≤24 weeks (7.2%), cases with soft markers (5.2%), and cases with high-risk MSS (7.5%) than in other groups within each classification. Among cases with normal karyotype, additional 4.2% of clinically relevant aberrations were detected by SNP array. The incremental yields in cases diagnosed at ≤24 weeks (6.5%), cases with soft markers (9.5%), and cases with high-risk MSS (12.0%) were higher than those in other groups within each classification. We concluded that fetal chromosomal aberration is an important etiology for FGR without structural malformation, and plays an important role in pregnancies decision-making. SNP array improves the detection of genetic anomalies especially in fetuses diagnosed at ≤24 weeks, fetuses with soft makers, and fetuses with high risk of MSS.

Project description:This project focuses on the functional characterization of a risk variant (SNP) implicated in the predisposition to uveal melanoma, rs452384. We sought to determine whether some nuclear factors could bind with allele-specificity a DNA sequence centered around rs452384 to regulate gene expression. We sought to identify by quantitative mass spectrometry the nuclear proteins bound to double-stranded DNA probes with identical DNA sequences except for rs452384-C or T alleles in the center of the probe. The goal was to quantify the binding of transcription factors to the DNA probes, and to select those enriched (or specific) to the C or T allele of rs452384. To identify proteins specifically bound to rs452384, we compared binding partners to those obtained with a negative control probe known not to recognize any transcription factor.
