Project description:MLL-AF4+ blasts from infant B-ALL, CB-derived CD34+CD38-CD19-CD33- HSC, CB-derived CD34+CD19+CD33- B-cell HPCs and CB-derived CD34+CD33+CD19- myeloid HPCs. We used microarray to estudy gene expression profile comparing ALL vs HSC, HPC and myeloid HPSC. We used highly FACS-purified (purity>98%) MLL-AF4+ blasts from infant B-ALL, CB-derived CD34+CD38-CD19-CD33- HSC, CB-derived CD34+CD19+CD33- B-cell HPCs and CB-derived CD34+CD33+CD19- myeloid HPCs. For each independent sample technical duplicates were always performed. Total RNA was extracted using TRIol reagent, and quantified on a Nanodrop spectrophotometer and Bioanalyzer. High-quality RNA was reverse transcribed and the obtained cDNA was used as a template to synthesize biotinylanted cDNA, then was fragmented and hybridized as duplicates/triplicates to HG-U133 plus2.0 GeneChips (Affymetrix) according to manufacturer's guideline.

Project description:We applied a novel approach of parallel transcriptional analysis of multiple, highly fractionated stem and progenitor populations from patients with acute myeloid leukemia (AML) and a normal karyotype. We isolated phenotypic long-term HSC (LT-HSC), short-term HSC (ST-HSC), and committed granulocyte-monocyte progenitors (GMP) from individual patients, and measured gene expression profiles of each population, and in comparison to their phenotypic counterparts from age-matched healthy controls. Bone marrow samples from AML patients with normal karyotype and age-matched healthy controls were used in this study. Hematopoietic stem and progenitor compartments were purified by multiparameter-high speed fluorescence-activated cell sorting (FACS) from CD34+ enriched bone marrow to isolate LT-HSC (Lin-/CD34+/CD38-/CD90+), ST-HSC (Lin-/CD34+/CD38-/CD90-), and GMP (Lin-/CD34+/CD38+/CD123+/CD45R+).

Transcription profiling of human gene expression profiles of CD34+/CD38- cells vs AFT024

Project description:It is widely accepted that hematopoietic progenitor cells (HPC) are tightly associated with discrete niches within the bone marrow. This molecular environment supports and regulates their self renewal and differentiation. AFT024 is a cell line derived from murine fetal liver that has been demonstrated to maintain human hematopoietic progenitors in an undifferentiated state in vitro. While various functional and genomic studies of this and other stromal layers have already been reported, the influence of the cellular microenvironment on the gene expression of HPC has not yet been systematically analyzed.<br> <br> The CD34+/CD38- fraction of human umbilical cord blood was parted and either cultivated on AFT024 [kindly provided by I. Lemischka] or without stromal feeder layer for 16h, 20h, 48h or 72h. Both fractions were then harvested and separated by vigorous pipetting and FACS sorted again to separate the HPC from AFT024. Global gene expression profiles were determined using a novel Human Genome cDNA Microarray of over 51,145 ESTs of the UnigenSet-RZPD3. In analogy, we have compared the gene expression profiles of CD34+/CD38- cells versus AFT024 to exclude that differential gene expression resulted from contaminating feeder layer cells.

RNA-seq profiling of HSC, MPPs and HPC-1s from Phf6-deleted and Phf6-intact mice

Project description:The study profiled the effect of Phf6 deletion on gene expression in hematopoietic stem cells (HSCs), multipotent progenitor cells (MPPs) and hematopoietic progenitor cells (HPC-1). Phf6lox/Y;Tie2-creTg/+ mice were prepared on a C57BL/6 background so that Phf6 deletion could be selectively mediated by Tie2-cre. Cell populations were sorted from bone marrow samples using standard surface markers (Lin–SCA1+cKIT+(LSK) CD150+ CD48– for HSCs, Lin–SCA1+cKIT+(LSK) CD150– CD48– for MPPs and Lin–SCA1+cKIT+(LSK) CD150- CD48+ for HPC-1 cells). Phf6 intact and Phf6-delected cells of all three types were profiled by paired-end RNA-seq using an Illumina NextSeq 500 sequencer. RNA-seq libraries were prepared from the HPC-1 samples used a standard Illumina TruSeq library protocol whereas the libraries for the HSC and MPP samples used a SMART-seq ultra low input kit for cDNA synthesis and amplification. Statistical analysis of the TruSeq and SMART-seq samples was undertaken separately.

Gene expression profiling of novel hematopoietic stem cell subpopulations defined by CD35 expression and progenitor populations in human adult hematopoiesis

Project description:Cannonical hematopoietic stem cell (HSC) population is phenotypically defined as Lin- CD34+ CD38- CD45RA- CD90+ in human adult bone marrow. We recently identified novel HSC subpopulation defined as CD35+ HSCs. We performed microarray analysi to clarify the characteristics of CD35+ HSCs in comparison with other stem/progenitor populations. As compared to CD35- HSCs and progenitor populations, CD35+ HSCs showed lower expression of cell-cycle- or lineage-affiliated genes.suggesting their dormant or immature state.
