Project description:Wildtype and SIPK -silenced (RNAi) tobacco cell suspension cultures were grown in MS medium at 25 C in the dark. Cell suspension cultures were transferred to fresh growth medium 3 days prior to pooling each genotype and dividing the pool into 3 x 10ml volumes per genotype. A 30 minute pre-incubation was used with xanthine (for abiotic controls and treatments), but no pre-treatment was used for the biotic stressors. For each treatment and abiotic/biotic controls, the cells were harvested by vacuum filtration at the appropriate time points (controls sampled at 0 hrs) and frozen in N2(l) for RNA extraction. In order to discern the effect of silencing SIPK on the transciptome in defence response, biological replicates of WT and SIPK-Ri were randomly paired on 3 slides per treatment or control group. Project description:Potato seedlings were subjected to cold, heat and salt stress. Expression profiles were captured at three different time-points, 3h, 9h and 27h from two different tissues, roots and leaves. The experiment was preformed independently three times. Commercially available true potato seeds (Variety Gilroy) were germinated on rafts floating on hydroponic medium in Magenta boxes. Plants were grown for 5 weeks prior to stress application under long day conditions (16h light and 8h dark) at 25C with gentle agitation. To initiate stress the medium was replaced with fresh medium pre-chilled to 4C (cold stress), pre-heated to 35C (heat stress) or supplemented with 100mM NaCl (salt stress). Cold and heat stress were maintained for the duration of the experiment by placing the Magenta boxes on ice or in a water-bath at 35C. For every individual sample two boxes of plants were used pooling a total of 6 plants per sample. For each time-point a single control sample was used by changing the media in a similar way as for the stress induction. A total of six boxes were combined for the pooled reference samples. Plants were harvested at the appropriate time and snap-frozen in liquid nitrogen. Roots and aerial tissue was separated prior to freezing. The tissue was stored at -80C freezer until isolation. Total RNA was isolated using RNeasy isolation kit. The intactness of the RNA was verified on gel and the concentration was adjusted to 3ug/ul by ethanol precipitation and re-suspension. Project description:We describe the transcriptional profiles upon 1 mM linolenic acid (Ln) treatment in Arabidopsis cell suspension cultures. Ln is an important fatty acid in plant. We found that Ln treatment induced the expression of 533 genes and repressed the expression of 2501 gene. GO analysis indicated that most of those genes related to Reactive Oxygen Species signaling, abiotic and biotic stress responses, and/or Jasmonic Acid biosynthesis and signaling. This study provides basic information on how Ln regulates the gene expression and fulfils its role in abiotic and biotic stresses.

Abstract:

MAPKs cascade mainly consist of three sub-families i.e. mitogen-activated protein kinase kinase kinase (MAPKKK), mitogen-activated protein kinase kinase (MAPKK) and mitogen activated protein kinase (MAPK), several cascades of which are activated by various abiotic and biotic stresses. In this work we have modeled the holistic molecular mechanisms essential to MAPKs activation in response to several abiotic and biotic stresses through a system biology approach and performed its simulation studies. As extent of abiotic and biotic stresses goes on increasing, the process of cell division, cell growth and cell differentiation slow down in time dependent manner. The models developed depict the combinatorial and multicomponent signaling triggered in response to several abiotic and biotic factors. These models can be used to predict behavior of cells in event of various stresses depending on their time and exposure through activation of complex signaling cascades.

Project description:Jasmonic acid (JA) is involved in various developmental processes and defense responses against abiotic and biotic stresses. We identified JA-responsive genes in suspension-cultured rice cells 2-12 h after treatment using rice 44k microarray. Expression profiling in rice cells treated with JA for 2, 4, 6, 8 and 12 h was compared with that in untreated control using two-color method with two biological replicates.
