ABSTRACT: Arabidopsis brm plants depleted in a SWI/SNF-type ATPase BRM have decreased level of endogenous gibberellins and a phenotype that in many respects resembles the phenotype of mutants with repressed GA signaling or biosynthesis, like ga1-3. ga1-3/brm double mutant showed several additive and synergistic effects. To examine whether the phenotypic traits of brm, ga1-3 and ga1-3/brm lines are reflected at the gene expression level, we compared the expression profiles of brm, ga1-3, ga1-3/brm and wild-type plants using microarray analysis.

Microarray analysis was performed on total RNA isolated from shoots of 18-d-old wt, brm, ga1-3, and ga1-3/brm seedlings. Three biological replicates were examined for each genotype. Plants were grown simultaneously under the same conditions.

Espression data of control and heat-stressed Arabidopsis WT, hd2c-3, brm-1 and brm-1 hd2c-3 plants

Project description:Studies in yeast and animals have revealed that histone deacetylases (HDACs) often act as components of multiprotein complexes, including chromatin remodeling complexes (CRCs). In our group, we found evidence for the interaction between Arabidopsis HD2C deacetylase and a BRM-containing SWI/SNF chromatin remodeling complex. Moreover, we revealed a novel function of HD2C as a regulator of the heat stress response. HD2C transcript levels were strongly induced in plants subjected to heat treatment and the expression of selected heat-responsive genes was up-regulated in heat-stressed hd2c mutant, suggesting that HD2C acts to down-regulate heat-activated genes. Microarray transcriptome analysis of brm and hd2c mutants identified a subset of commonly regulated heat-responsive genes, and the effect of the double brm hd2c mutation on the expression of these genes was non-additive. Moreover, heat treated hd2c, brm and brm hd2c mutants displayed similar rates of growth retardation. Taken together, our findings suggest that HD2C and BRM act in a common genetic pathway to regulate the Arabidopsis heat stress response. 3-week-old WT (Col-0), hd2c-3, brm-1 and brm-1 hd3c-3 plants were collected before and after 1 hour of heat (38Â°C) treatment. For each variant, three biological replicates with similar expression levels of selected marker genes, were chosen for microarray analysis.

Genome-wide profiling of SWI/SNF chromatin remodeler BRAHMA (BRM) and BRM Interacting Protein 1/2 (BRIP1/2) in Arabidopsis

Project description:SWI/SNF chromatin remodeling complexes control gene expression by regulating chromatin structure. However, the full subunit composition of SWI/SNF complexes in plants remains unclear. Here we show that BRAHMA Interacting Protein 1 (BRIP1) and BRIP2 in Arabidopsis thaliana are core subunits of plant SWI/SNF complexes. BRIP1 and 2 are two homolog proteins. brip1 brip2 double mutants exhibit developmental phenotypes and a transcriptome strikingly similar to those of BRAHMA (BRM) mutants. Genetic interaction tests indicated that BRIP1 and 2 act together with BRM to regulate gene expression. Furthermore, BRIP1 and 2 physically interact with BRM-containing SWI/SNF complexes, and extensively co-localize with BRM at endogenous genes. Loss-of-brip1brip2 results in decreased BRM occupancy at almost all BRM target genes and substantially reduced subunits incorporation into the BRM-containing SWI/SNF complexes. Together, our work identifies new core subunits of BRM-containing SWI/SNF complexes in plants, and uncovers the essential role of these subunits in regulating the integrity (assembly) of SWI/SNF complexes in plants.

Genetic analyses of interactions between ABA and GA in the control of leaf development in Arabidopsis thaliana

Project description:Although abscisic acid (ABA) and gibberellins (GAs) play pivotal roles in many physiological processes in plants, their interaction in the control of leaf growth remains elusive. In this study, genetic analyses of ABA and GA interplay in leaf growth were performed in Arabidopsis thaliana. The results indicate that for ABA and GA interaction, leaf growth of both the aba2/ga20ox1 and aba2/GA20OX1-OE plants exhibits partially additive effects but is similar to the aba2 mutant. Consistent with this result, transcriptome analysis suggests that a substantial proportion (45-65%) of the gene expression profile of aba2/ga20ox1 and aba2/GA20OX1-OE plants overlaps and shares a similar pattern to the aba2 mutant. Thus, these data support that ABA deficiency dominates leaf growth regardless of GA levels. Moreover, gene ontology (GO) analysis indicates gene enrichment in the categories of hormone response, developmental and metabolic processes, and cell wall organization in these three genotypes. Leaf developmental genes are also involved in ABA-GA interaction. Collectively, these data support that the genetic relationship of ABA and GA interaction involves multiple coordinated pathways rather than a simple linear pathway in the regulation of leaf growth. To better understand the molecular basis of ABA and GA interaction, transcriptome analysis was performed among the genotypes used in this study.

Genome-wide profiling of trimethylated histone H3 lysine 27 (H3K27me3) in wide-type, brm, clf, and brm clf mutant seedlings

Project description:By using ChIP-seq, we found that loss of BRM activity in developing seedlings leads to ectopic and increased H3K27me3 deposition at several hundred genes, indicating the critical role of BRM in preventing the inappropriate deposition of this histone mark. Removal of CLF in brm mutant could partcially suppress the increased H3K27me3. Examination of H3K27me3 in 14-day-old wt, brm, clf, and brm clf seedlings. Two biological replicates for each one.

Gibberellin and the microRNA156/SlSBP module synergistically regulate tomato floral meristem activity and fruit patterning

Project description:Most developmental processes associated with fruit patterning take place at the floral meristem (FM). Age-regulated microRNA156 (miR156) and gibberellins (GA) integrate to control flowering time, but it is unclear how GA and miR156 interplay during fruit patterning. Here, we used genetic, molecular, and imaging tools to demonstrate that GA and age synergistically control tomato reproductive development. We found that low levels of miR156-targeted SQUAMOSA PROMOTER BINDING PROTEIN–LIKE (SPL/SBP) transcripts or high GA responses/levels led to enlarged FMs, defects in FM determinacy, and fruits with increased locule number. Conversely, low GA responses reduced locule number and indeterminacy, and the expression of a miR156-resistant form of SlSBP15 (rSBP15) reduces FM size by decreasing cell size and cell number. Importantly, we discovered that GA levels/responses may be partially responsible for the fruit defects observed in 156OE and rSBP15 plants. GA and miR156-targeted SlSBPs regulate classical genes associated with floral determinacy, such as CRABS CLAWa (SlCRCa), and GA and SlSBPs act synergistically with tomato CLAVATA3 (SlCLV3) to control early flower and fruit development. Our findings indicate that gibberellins and age-dependent miR156-targeted SlSBPs co-operate to regulate FM activity and locule formation, thereby offering a novel mechanism of controlling fruit patterning.

Expression data from leaves of GA-deficient and GA-insensitive transgenic poplar

Project description:We used whole-genome microarrays to identify differentially expressed genes in leaves of GA-deficient (35S::PcGA2ox) and/or GA-insensitive (35S::rgl1) transgenics as compared to WT poplar (717-1B4 genotype). Our work suggests that the molecular machinery that reduces gibberellins (GAs) concentration and signaling is a major route for restraining growth under both immediate and imminent adverse conditions. We show that inhibition of growth as a result of water deprivation and short days (SDs) coincides with up-regulation of several DELLA and GA2ox encoding genes in poplar. Likewise, GA-deficient and GA-insensitive transgenics, with up-regulated GA2ox and DELLA domain proteins, elicited a hypersensitive growth inhibition in response to both drought and SDs. Because the GA-modified transgenic showed accelerated response to drought and SD, we hypothesized that the mechanisms associated with these responses are constitutively elevated even under control conditions (well-watered, long day photoperiod). Therefore, we used whole-genome poplar microarray to study transcriptome level changes in the leaves of transgenic compared to WT plants grown under control environment. Genetic background for all plants was INRA 717-1B clone (Populus tremula x Populus alba). Expression analysis was preformed on three individual genotypes; wild-type (WT, untransformed control), 35S::PcGA2ox and 35S::rgl1. Leaves from two independent biological replicates per genotype were used, each pooled from 20 clonally propagated plants.
