Transcriptome analysis of embryos of STAT3-K177R/K180R mutant mice

ABSTRACT: Total RNA from embryos (12 days) of STAT3 homozygous and heterozygote mutant mice (K177/180R) and STAT3 wild type mice which come from the same womb were extracted using TRIzol reagent (Invitrogen) following the manufacturer’s protocols. RNA quantity, quality and integrity were analyzed with NanoDrop ND-1000 and standard denaturing agarose gel electrophoresis. Sample labeling and array hybridization were performed according to the Agilent One-Color Microarray-Based Gene Expression Analysis protocol of Agilent Technology. The Whole Mouse Genome Oligo Microarray (Agilent 4*44k) represents all known genes and transcripts in the mouse genome (Kyoto Encyclopedia of Genes and Genomes, KEGG). All the microarray experiments were performed by Kangchen Biotechnology Limited (Shanghai, China).

Whole Human Genome Oligo Microarray

Project description:Human expression microarray analysis of the 11 samples that you submitted. Total RNA from each sample was quantified using the NanoDrop ND-1000 and the RNA integrity was assessed using standard denaturing agarose gel electrophoresis. For microarray analysis, Agilent Array platform was employed. The sample preparation and microarray hybridization were performed according to the manufacturer’s standard protocols. Briefly, total RNA from each sample was amplified and transcribed into fluorescent cRNA with using the manufacturer’s Agilent’s Quick Amp Labeling protocol (version 5.7, Agilent Technologies). The labeled cRNAs were hybridized onto the Whole Human Genome Oligo Microarray (4x44K, Agilent Technologies). After having washed the slides, the arrays were scanned by the Agilent Scanner G2505C. Agilent Feature Extraction software (version 11.0.1.1) was used to analyze acquired array images. Quantile normalization and subsequent data processing were performed using the GeneSpring GX v11.5 software package (Agilent Technologies). After quantile normalization of the raw data, genes that at least 7 out of 11 samples have flags in Detected (“All Targets Value”) were chosen for further data analysis.

Project description:We have completed the mouse expression microarray analysis of the 2 samples. Differentially expressed genes between two samples were identified through fold change filtering. Pathway analysis and GO Analysis were applied to determine the roles of these differentially expressed genes played in these biological pathways or GO terms. Finally, Hierarchical Clustering was performed to show the distinguishable gene expression profiling between samples.

Exosomal miRNAs differences analysis between C26 and MC38

Project description:MiRNAs contained in C26-derived and MC38-derived exosomes were determined by IlluminaHiSeq platform. High-throughput sequencing was conducted at Shanghai MajorbioBiopharm TechnologyCo., Ltd. (Shanghai, China). In brief, total RNA from exosomes was prepared and quantified with a NanoDrop ND-2000(NanoDrop Technologies).RNA integrity was assessed using a 2100 Bioanalyzer (Agilent Technologies,Santa Clara, CA, USA). A total amount of 3 μg total RNA per sample was used as input material for the small RNA library. Small RNA adapters were then ligated to the 5’ and 3’ ends of total RNA. After cDNA synthesis and amplification, the PCR-amplified fragments were purified from the PAGE gel, and the completed cDNA libraries were quantified by an Agilent 2100 Bioanalyzer. Cluster generation was performed on an IlluminacBot, and sequencing was performed on an IlluminaHiSeq 2000 platform and 50bp single-end reads were generated.The expression level of each miRNA was calculated according to the transcripts per million reads (TPM) method. Significant differently expressed (DE) miRNAs were extracted with |log2FC|>1 and FDR < 0.05 by DEseq2.

Identification and N6-Methyladenosine Modification of the different genes in the peri-infarct cortex of PT mice response to circSCMH1 using MeRIP-seq.

Project description:Whole MeRIP-sequencing analysis was performed and analyzed by Lc. Aksomics Co. Ltd. (Shanghai, China). The peri-infarct cortex from sham mice, PT mice with EV-Vector, and PT mice with EV-circSCMH1 was collected in TRIzol. Total RNAs were qualified by agarose gel electrophoresis and quantified using Nanodrop. mRNA was isolated and then fragmented to 100-nucleotide-long fragments. m6A methylated mRNAs were enriched with anti-N6-methyadenosine(m6A) antibody. We use commercial kit for RNA-seq library prepa ration of m6A mRNA and input samples. Completed libraries were qualified and then sequenced on Hiseq 4000 platform.

NimbleGen Rat Gene Expression Microarrays for 2 samples (icariin/DMSO-treated BMSC)

Project description:Total RNA from each sample was quantified by the NanoDrop ND-1000 and RNA integrity was assessed by standard denaturing agarose gel electrophoresis. Total RNA of each sample was used for labeling and array hybridization as the following steps: 1) Reverse transcription with by Invitrogen Superscript ds-cDNA synthesis kit; 2) ds-cDNA labeling with NimbleGen one-color DNA labeling kit; 3) Array hybridization using the NimbleGen Hybridization System and followed by washing with the NimbleGen wash buffer kit; 4) Array scanning using the Axon GenePix 4000B microarray scanner (Molecular Devices Corporation). Scanned images (TIFF format) were then imported into NimbleScan software (version 2.5) for grid alignment and expression data analysis. Expression data were normalized through quantile normalization and the Robust Multichip Average (RMA) algorithm included in the NimbleScan software. The Probe level (*_norm_RMA.pair) files and Gene level (*_RMA.calls) files were generated after normalization. The 2 gene level files were imported into Agilent GeneSpring GX software (version 11.5.1). Genes that have values greater than or equal to lower cut-off: 100.0 in that at least 1 out of 2 samples (“All Targets Value”) were chosen for data analysis.

microRNA expression profile of the SVF of visWAT under β3-adrenegic stimulation

Project description:We used microRNA expression analysis to identify which microRNAs are expressed in the stromal vascular fraction (SVF) of visceral white adipose tissue (visWAT) to identify of microRNA expression patterns are changed upon CL-316,243 treatment Agilent mouse miRNA microarray (Cat. No. G4872A-046065, Agilent Technologies) was performed on the SVF of visWAT of 8-week-old C57/BL6 mice treated with CL 316243 or Vehicle (PBS) for three days. Isolated miRNA and total RNA was used for array analysis by Shanghai Biotechnology Corporation. Normalization and analysis for differentially expressed genes were performed using robust multi-array analysis and significance analysis of microarrays (SAM) via R statistical software packages “oligo” and “samr”. Several up- and downregulated microRNAs could be identified and were further varified with qPCR and compared with mRNA expression levels of their main targets.
