SciMETv3 for atlas-scale single-cell DNA methylation analysis

ABSTRACT: We describe sciMETv3, a combinatorial indexing-based technique that is capable of producing single-cell DNA methylation datasets with 100's of thousands of cells in a single experiment by one individual over two days. sciMETv3 is compatible with capture techniques to reduce sequencing costs (sciMET-cap) as well as enzymatic conversion methods. sciMETv3 libraries can be designed for compatibility with both Illumina and Ultima sequencing platforms.

Large-scale multiplexed profiling of mouse kidney fibrogenesis with sci-RNA-seq3

Project description:We employed single-cell combinatorial indexing RNA-seq (sci-RNA-seq), a scRNA-seq technology with high throughput, high sample multiplexing capacity and low costs, to decipher the molecular events involved in mouse kidney fibrogenesis. With the hypothesis that different types of kidney insults may lead to distinct cellular injury responses, we leveraged sci-RNA-seq to profile mouse kidneys collected from two mouse kidney fibrogenesis models, unilateral ischemia-reperfusion injury (uni-IRI) and unilateral ureteral obstruction (UUO), at multiple stages. We described an atlas of kidney fibrogenesis (available at http://humphreyslab.com/SingleCell/) with a total of 309,666 cells profiled from 11 biological conditions and 24 samples in one experiment. We discovered that uni-IRI and UUO produced two types of early-stage injured PT cells with different transcriptomic signature. Further investigation on the two cell states highlighted their distinct mechanisms of metabolic regulation. Analysis of other structures of TECs revealed a common cellular response to injury and repair. In addition, we described the heterogeneity within kidney stroma and the dynamics of cell-cell communications in kidney fibrogenesis.

txci-ATAC-seq: a massive-scale single-cell technique to profile chromatin accessibility

Project description:We develop a large-scale single-cell ATAC-seq method by combining Tn5-based pre-indexing with 10X Genomics barcoding, enabling the indexing of up to 200,000 nuclei across multiple samples in a single reaction. We profile 449,953 nuclei across diverse tissues, including the human cortex, mouse brain, human lung, mouse lung, mouse liver, and lung tissue from a club cell secretory protein knockout (CC16-/-) model. Our study of CC16-/- nuclei uncovers previously underappreciated technical artifacts derived from remnant 129 mouse strain genetic material, which cause profound cell-type-specific changes in regulatory elements near many genes, thereby confounding the interpretation of this commonly referenced mouse model.

Profiling chromatin state by single-cell itChIP-seq [sonication ChIP]

Project description:We present a low-cost, generalizable ChIP-seq (itChIP), compatible to both low-input and single cells for profiling chromatin states. This method combines chromatin opening, simultaneous cellular indexing and chromatin tagmentation in a single tube. Single-cell itChIP data yield ~ 5000 unique reads per cell, sufficiently defining cell identifies and subpopulations of a given cell type. Our results demonstrate that itChIP is a generalizable technology for single-cell chromatin profiling of samples limited to ultra-low number of cells.

Project description:By performing 10x 3’ scRNA-seq on Jurkat cells post TCR acivation in CRISPR/Cas9 screening, we want to investigate the compatibility of the A/G mixed capture sequence on multiple single cell RNA-seq platforms. By mimicking the adenylated endogenous mRNA, gRNA transcripts could be directly captured by poly(dT) primer during the reverse transcription, and serve as perturbation index in high identification rate.
