Cassava sRNA libraries from non-infected and infected tissues with Xanthomonas axonopodis. pv manihotis

ABSTRACT: microRNAs can play a crucial role in stress response in plants, including biotic stress. Some miRNAs are known to respond to bacterial infection. This work has addressed the role of miRNAs in Manihot esculenta (cassava)-Xanthomonas axonopodis pv. manihotis (Xam) interaction. Illumina sequencing was used for analyzing small RNA libraries from cassava tissue infected and non-infected with Xam. Cassava variety MBRA685 (resistant to Xam-CIO151) Six-week-old plants were inoculated with 36h-old cultures of the aggressive Xanthomonas axonopodis pv. manihotis strain CIO151 in both leaves and stems.

This work has addressed the role of miRNAs in Manihot esculenta (cassava)-Xanthomonas axonopodis pv. manihotis (Xam) interaction. Illumina sequencing was used for analyzing small RNA libraries from cassava tissue infected and non-infected with Xam. Cassava variety MBRA685 (resistant to Xam-CIO151) Six-week-old plants were inoculated with 36h-old cultures of the aggressive Xanthomonas axonopodis pv. manihotis strain CIO151 in both leaves and stems. Leaves were inoculated by piercing six holes in the mesophyll and placing a 5ÂµL drop of a liquid Xam-MgCl2 culture calibrated at OD600nm = 0.002 (1 x108cfu/ml). Two leaflets per leaf and three leaves per plant were inoculated. Stems were inoculated by puncture in the stems as described previously (24). At least three plants per collection time were inoculated. Leaves and stems were collected from inoculated plants (0 hours post inoculation -hpi, 6hpi, 24hpi, 2 days post-inoculation -dpi, 5dpi, 7dpi and 15dpi) and non-inoculated plants. RNA extractions were made using a LiCl-acid phenol:chloroform method.

Cassava responses to Pathogenic and non-pathogenic Xanthomonas axonopodis pv manihotis

Project description:Xanthomonas axonopodis pv. manihotis (Xam) is a gram negative bacterium causing Cassava Bacterial Blight (CBB), an important limitation for cassava production. The genetic bases underlying cassava resistance and susceptibility to different Xam strains are currently unknown. To identify genes and pathways important for the interaction, we used RNA-seq data to study transcriptomic changes in cassava plants inoculated with the non-pathogenic Xam strain, (ORST4) and a pathogenic strain, ORST4 transformed with the TAL effector TALE1Xam (ORST4+TALE1Xam). This analysis revealed that transcriptomic responses to both strains were very similar and were dominated by the induction of genes related to photosynthesis and phenylpropanoid biosynthesis and the down-regulation of genes related to jasmonic acid signaling, features possibly related to defense responses. Among the genes induced exclusively in cassava plants inoculated with ORST4 + TALE1Xam we found one gene containing a predicted binding site for TALE1Xam in its promoter region. This gene encodes for a Heat Shock Transcription Factor B3 (HsfB3) and likely acts a transcriptional repressor. HsfB3 may constitute a new type of susceptibility gene activated by a TAL effector that manages to be sufficient for symptom development without suppressing defense responses in the plant. mRNA of Cassava stems inoculated with a non-pathogenic (ORST4) and pathogenic (+TALE1Xam) strain of Xanthomonas axonopodis pv. Project description:Small noncoding RNA (sncRNA), including microRNAs (miRNAs) and endogenous small-interfering RNAs (endo-siRNAs) are key gene regulators in eukaryotes, playing critical roles in plant development and stress tolerance. Trans-acting siRNAs (ta-siRNAs), which are secondary siRNAs triggered by miRNAs, and siRNAs from natural antisense transcripts (nat-siRNAs) are two well-studied classes of endo-siRNAs. In order to understand sncRNAsM-bM-^@M-^Y roles in plant cold response and stress acclimation, we studied miRNAs and endo-siRNAs in Cassava (Manihot esculenta), a major source of food for the world populations in tropical regions. Combining Next-Generation sequencing and computational and experimental analyses, we profiled and characterized sncRNA species and mRNA genes from the plants that experienced severe and moderate cold stresses, that underwent further severe cold stress after cold acclimation at moderate stress, and that grew under the normal condition. We also included Castor bean (Ricinus communis) to understand conservation of sncRNAs. In addition to known miRNAs, we identified dozens of novel miRNAs as well as ta-siRNA-yielding and nat-siRNA-yielding loci in Cassava and Castor bean, respectively. Among the expressed sncRNAs, many sncRNAs were differentially expressed under cold stresses. Our study provided the results on gene regulation by sncRNAs in cold acclimation of Euphorbiaceous plants and the role of sncRNA-mediated pathways affected by cold stress and stress acclimation in Cassava. Project description:Cassava (Manihot esculenta) is the food security crop that feeds approximately 800 million people worldwide. Although this crop displays high productivity under drought and poor soil conditions, it is susceptible to disease, postharvest deterioration and the roots contain low nutritional content. Cassava improvement programs are focused on addressing these constraints but are hindered by the crop’s high heterozygosity, difficulty in synchronizing flowering, low seed production and a poor understanding of the physiology of this plant. Among the major food crops, cassava is unique in its ability to develop massive, underground storage roots. Despite the importance of these structures, their basic physiology remains largely unknown, especially the molecular genetic basis of storage root development. Similarly, in cassava, the favored target tissue for transgene integration and genome editing is a friable embryogenic callus (FEC). Little is known concerning gene expression in this tissue, or its relatedness to the somatic organized embryogenic structures (OES) from which it originates. Here, we provide molecular identities for eleven cassava tissue types through RNA sequencing and develop an open access, web-based interface for further interrogation of the data. Through this dataset, we report novel insight into the physiology of cassava and identify promoters able to drive specified tissue expression profiles. The information gained from this study is of value for both conventional and biotechnological improvement programs.
