Diagnostic marker for lung cancer through microarray analysis

ABSTRACT: Dr. Kate Olson's Lab is interested to expand these analysis to comparisons between human normal lung tissue and human lung tumor tissue. In hopes that this will help in finding a diagnostic marker for lung cancer. Since there will be more variability between these samples, we would like to get preliminary data on ten normal lung tissue and ten lung tumor tissues from the same patient.

Project description:Dr. Kate Olson's Lab is interested to expand these analysis to comparisons between human normal lung tissue and human lung tumor tissue. In hopes that this will help in finding a diagnostic marker for lung cancer. Since there will be more variability between these samples, we would like to get preliminary data on ten normal lung tissue and ten lung tumor tissues from the same patient. We have already analyzed 4 cell lines and we saw gene expression variability related to how metastatic the cell lines were. This has been written and submitted for publication. We would like to expand these analysis to comparisons between human normal lung tissue and human lung tumor tissue. We hope that this will help in finding a diagnostic marker for lung cancer. Since there will be more variability between these samples, we would like to get preliminary data on ten normal lung tissue and ten lung tumor tissues from the same patient. The samples were dissected by a pathologist prior to extraction to maximize the amount of normal tissue included in the tumor samples. RNA samples from non tumor and tumor lung cancer patients were received by Core E. The RNA was amplified, labeled, and hybridized to the GLYCOv3 microarrays.

Human lung tissue

Project description:Dr. Clausen's laboratory is interested in the structure, biosynthesis and genetic regulation of glycoconjugates, with a major focus on mucins. This laboratory is studying the glycosylation and secretion process of mucins and biological functions involving mucins. This lab is also interested in receptor modulation mediated by glycosylation or through glycosphingolipids. We have a particular interest in understanding how mucin type O-glycosylation is regulated. Mucin type O-glycosylation is controlled by the ppGalNAc-transferase multigene family. An estimated 23 iso-forms belong to this family, so the specific involvement of each individual iso-form in any given organ seems complex to understand. An initial attempt to comprehend how this multigene family regulates mucin type O-glycosylation, is to get insight into which iso-forms are expressed in different organs and cell types. For this reason we have generated monoclonal antibodies towards 7 iso-forms, and the list of ppGalNAc-T iso-form specific monoclonals is currently growing. We have done some immuno histochemistry on lung using the available monoclonals, but are keen on assessing the number of ppGalNAc-T's expressed in lung as determined this Glyco-array. We have focused on lung because a number of ppGalNAc-T acceptor polypeptides, belonging to the mucin gene family, are expressed in this organ. Airway Epithelial Gene Expression Diagnostic for the Evaluation of Smokers with Suspect Lung Cancer

Project description:RNA was obtained from histologically normal bronchial epithelium of smokers during time of clinical bronchoscopy from relatively accessible airway tissue. Gene expression data from smokers with lung cancer was compared with samples from smokers without lung cancer. This allowed us to generate a diagnostic gene expression profile that could distinguish the two classes. miRNA expression data in idiopathic pulmonary fibrosis

Project description:Idiopathic pulmonary fibrosis (IPF) is an untreatable fibrotic lung disease characterized by fibroblast proliferation and epithelial mesenchymal transition. The expression and role of microRNAs (miRNA) has not been studied in IPF. Using miRNA expression microarrays we identified 46 differentially expressed miRNA in IPF lungs which included let-7d and the miR-30 family. Keywords: miRNA expression Lung tissue samples for microarray analysis were obtained through the University of Pittsburgh Health Sciences Tissue Bank. Ten samples were obtained from surgical remnants of biopsies or lungs explanted from patients with IPF who underwent pulmonary transplant, and ten control normal lung tissues obtained from the disease free margins with normal histology of lung cancer resection specimens. The morphologic diagnosis of IPF was based on typical microscopic findings consistent with usual interstitial pneumonia. Total RNA was labeled with Cy3 and hybridized on Agilent 8X15K microRNA array (Agilent Technologies, Santa Clara, CA). After 20 hours hybridization, arrays were washed and scanned according to the manufacturerâs protocol.
