A combined omics approach to generate the surface protein atlas of human naive CD4+ T cells during early TCR activaion

Project description:To increase the dataset of our proteomic naive CD4+ T cell surface atlas, we applied whole genome microarray expression analysis. The NCBI RefSeq accession number of all transcripts which were detected in naive and stimulated CD4+ T cells (aCD3/aCD28 for 3h) of four different donors, was mapped to the corresponding UniProtKB accession number. For these UniProtKB ACs, we extracted the subcellular localization (UniProt_SL) annotation from the UniProtKB/Swiss-Prot database or if not available the subcellular localization was predicted unsing LocTree3 and PolyPhobius. This led to the identification of 908 genes coding for proteins located on the surface of human naive and/or activated CD4+ T cells. Gene expression in human naive T cells and naive T cells which were stimulated with aCD3/aCD28 for 3h was measured. Naive T cells from four different human blood donors were analyzed.

Project description:The spectrum of pathogen-specific CD8+T cell functionalities, including their chemokine production profiles, remains incompletely defined. Here, we have employed microarray analyses to determine the gene expression profiles of lymphocytic choriomeningits virus- (LCMV-) specific effector (TE) and memory (TM) CD8+T cells in the established p14 chimera model; analyses of p14 TE and TM expression profiles were conducted directly ex vivo and after 3h TCR engagement using aCD3 and aCD28 antibodies (note that the present ex vivo p14 TE and TM data have previously been uploaded in the context of a related study [GSE38462] and are included here due to analyses now conducted together with stimulated p14 TE and TM data).

Endothelial cell activation driven by CD4+ memory T cells produced soluble factors

Project description:In this project we analyzed whole transcriptome changes in endothelial cells (ECs) in response to stimulation with activated CD4+ memory T cells produced factors. Given the central role of NF-κB signaling in EC activation we treated cells with inhibitors for canonical NF-κB signaling (IKKβ inhibitor, iIKKβ) and non-canonical NF-κB signaling (NF-κB inducting kinase (NIK) inhibitor, iNIK). Cells were stimulated 72h with conditioned medium (hereafter called Tm sup = 50% culture supernatant from aCD3/aCD28 activated CD4+ memory T cells; 50% RMPI supplemented with 10% FCS) and treated with iIKKβ, iNIK or DMSO as a control. Other controls taken along were unstimulated DMSO treated ECs and unstimulated untreated ECs.

Effect of treatment with Levamisole 1 mM on activated human T-cells

Project description:To investigate the effects of levamisole treatment on in vitro activated human T-cells, we isolated T-cells from buffy coats from 3 donors. All buffy coats were collected from adult anonymous healthy blood donors (Sanquin Blood Supply, Amsterdam, The Netherlands) who provided written informed consent for usage of the remainder of their blood donation in research. Untouched T cells were isolated from PBMCs by negative Magnetic-activated cell sorting (MACS) using the human pan T cell isolation kit (Miltenyi Biotec) according to the manufacturer’s instructions. Purity of the T cell fraction was assessed by flowcytometry for CD3 (>98% for all donors). To investigate the effects of Levamisole treatment on the T-cell immune response we performed bulk RNA sequencing on 24-hour and 48-hour aCD3/aCD28 dynabeads activated T-cells (Gibco, Thermo Fisher Scientific). Levamisole samples were treated with levamisole 1 mM while control samples were treated with the appropriate solvent controls. 3 separate donors were included in this experiment.

Project description:This study evaluated changes in gene expression upon IL-7 treatment in human naive and memory Treg. CD4+CD25+CD127low naïve and memory Treg were isolated from fresh PBMC and separately stimulated with ?CD3?/CD28 coupled beads (Invitrogen-Dynal) at a 1:10 bead/T cell ratio, treated with or without 10 ng/ml of rhIL-7 (R&D Systems) for 16 hours. qPCR gene expression profiling of CD4+CD25+CD127low naïve and memory Treg obtained from 2 separate donors. Cell lysates were prepared separately from the 2 donors and pooled prior to RNA extraction.
