Project description:Differential gene expression analysis of three F. merguiensis colour groups (dark, light, albino), using custom microarrays. A total of 12 light, 12 dark and 9 albino prawn samples were analysed, using total RNA extracted from cuticle tissue. 3 biological replicates were pooled onto each of the 4 arrays for the light and dark samples; and for the albino samples, groups of 2, 2, 2 and 3 biological replicates were pooled for the 4 arrays. Single colour analysis was carried out, using the Cy3 dye.

Project description:Furan is a mouse and rat hepatocarcinogen. We sought to determine if furan-induced gene expression changes could be detected in paired fresh-frozen and formalin-fixed paraffin embedded (FFPE) samples using one-colour microarrays. All samples in this study (fresh-frozen, 18 hours in formalin, 3 weeks in formalin) were also examined using two-colour microarrays and RNA-seq (ribo-depletion and polyA-enrichment protocols) in order to determine the effect of the technology on gene expression profiles.

Miyazawa2010 - changing turing patterns by spatial parameter sweep

Project description:Biologists have long been fascinated by the amazing diversity of animal colour patterns. Despite much interest, the underlying evolutionary and developmental mechanisms contributing to their rich variety remain largely unknown, especially the vivid and complex colour patterns seen in vertebrates. The model [1] shows, that complex and camouflaged animal markings can be formed by the ‘blending’ of simple colour patterns. A mathematical model predicts that crossing between animals having inverted spot patterns (for example, ‘light spots on a dark background’ and ‘ dark spots on a light background’ ) will necessarily result in hybrid offspring that have camouflaged labyrinthine patterns as ‘ blended ’ intermediate phenotypes. In [1] the authors confirmed the broad applicability of the model prediction by empirical examination of natural and artificial hybrids of salmonid fish. The results suggest an unexplored evolutionary process by means of ‘pattern blending’, as one of the possible mechanisms underlying colour pattern diversity and hybrid speciation. The model file is in MorpheusML format and can be opened in the free, open-source multicellular modeling software Morpheus (https://morpheus.gitlab.io) to simulate the time course (movie) of the spatio-temporal dynamics. It resembles figure 3a from [1], where a 2D parameter space shows the transition from black to white spots through intermediate labyrinthine patterns. 1. Global gene expression analysis of formalin-fixed paraffin-embedded (FFPE), furan-exposed mouse liver using one-colour Agilent microarrays

We sought to determine if furan-induced gene expression changes could be detected in paired fresh-frozen and formalin-fixed paraffin embedded (FFPE) samples using one-colour microarrays. To determine the effect of time-in-formalin on gene expression signatures we performed microarray analysis of livers that were fixed in formalin for 18 hours or 3 weeks. All samples (fresh-frozen, 18 hours in formalin, 3 weeks in formalin) were also examined using two-colour microarrays and RNA-seq (ribo-depletion and polyA-enrichment protocols) in order to determine the effect of the technology on gene expression profiles.
