Project description:To determine the range of genes whose expression is regulated by CTDK-I under nitrogen starvation, comparison of gene expression profiles between a wild-type strain and a deletion mutant of lsg1, which encodes the gamma subunit of CTDK-I. Cells of the wild-type (JY450) and lsg1? (JT659) fission yeast strains were grown to the mid-log phase in liquid MM and shifted to nitrogen-free MM-N. The cells were harvested 2.5 h after this shift. RNA was prepared from each sample and analyzed on a DNA microarray covering 4,997 genes.

Project description:In this approach, total transcript of the Mycobacterium smegmatis wild type SMR5 was compared under nitrogen surplus and starvation. This resulted in the change of transcript patterns of more than 500 genes due to nitrogen or general starvation response. Genes involved in uptake and assimilation of ammonium and alternative nitrogen sources showed enhanced transcript levels, genes involved in cell growth, protein biosynthesis etc showed reduced transcript levels. Two biological replicates were analyzed.

Transcriptome comparison of S. pyogenes strains MGAS2221 and 2221?rivRX

Project description:The rivR gene encodes a putative transcriptional regulator, while the rivX gene encodes a putative small regulatory RNA. To determine the RivRX regulon during exponential phase growth in THY broth we compared parental strain MGAS2221 with isogenic rivRX mutant strain 2221?rivRX. GAS strains were grown in THY broth to mid-exponential phase, corresponding to an O.D.600 of 0.5. A 4.5ml aliquot of each GAS culture was added to 9ml of RNAprotect (Qiagen Inc.). Following addition of RNAprotect, samples were incubated at room temperature for 5 mins before centrifuging. Supernatant was removed and the pellets quick frozen in liquid nitrogen and stored at -80 °C until ready to use. RNA isolation, cDNA synthesis, and use of our custom Affymetrix microarray was as previously described (Perez et al., 2009)

Comparison between GT and hoxH mutant strains of cyanobacteria

Project description:HoxH is a subunit of hydrogenase in a unicelluar cyanobacterium Synechocystis sp. PCC6803. We constructed hoxH mutant strain, which the mRNA levels of hoxH reduced to 50% of the wild-type. Total RNAs from three independent wilde-type (GT) and three independent hoxH mutant were labeled by Cy3 followed by hybridyzation on a microarry chip generated by Agilent Technologies (Design ID 036279). Microarray is designed by Prof. Tomohisa Hasunuma, Kobe University.

Global gene expression under nitrogen starvation in Xylella fastidiosa: contribution of the σ54 regulon

Project description:Background: Xylella fastidiosa, a Gram-negative fastidious bacterium, grows exclusively in the xylem of several plants, causing diseases such as citrus variegated chlorosis. As the xylem sap contains low concentrations of amino acids and other compounds, X. fastidiosa needs to cope with nitrogen limitation in its natural habitat. Results: In this work, we performed a whole-genome microarray analysis of the X. fastidiosa nitrogen starvation response. A time-course experiment (2, 8 and 12 hours) revealed many differentially expressed genes under nitrogen starvation, such as genes related to transport, nitrogen assimilation, amino acid biosynthesis, transcriptional regulation, and many genes encoding hypothetical proteins. In addition, a decrease in the expression levels of many genes involved in carbon metabolism and energy generation pathways was also observed. Comparison of gene expression profiles between the wild type strain and the rpoN null mutant allowed the identification of genes induced by nitrogen starvation in a σ54-dependent manner. A more complete picture of the σ54 regulon was achieved by combining the transcriptome data with an in silico search for potential σ54-dependent promoters, using a position weight matrix approach. One of these σ54-predicted binding sites, located upstream of the glnA gene (encoding a glutamine synthetase), was validated by primer extension assays, confirming that this gene has a σ54-dependent promoter and contains a predicted NtrC binding site. Conclusions: Together, these results show that nitrogen starvation causes intense changes in the X. fastidiosa transcriptome and some of these differentially expressed genes belong to the σ54 regulon.
