Project description:Because of their ubiquity and resistance to spacecraft decontamination, bacterial spores are considered likely potential forward contaminants on robotic missions to Mars. Thus it is important to understand their global responses to long-term exposure to space or Mars environments. As part of the PROTECT experiment, spores of B. subtilis 168 were exposed to real space conditions and to simulated martian conditions for 559 days in low Earth orbit mounted on the EXPOSE-E exposure platform outside the European Columbus module on the International Space Station. Upon return, spores were germinated, total RNA extracted and fluorescently labeled, and used to probe a custom Bacillus subtilis microarray to identify genes preferentially activated or repressed relative to ground control spores. Increased transcript levels were detected for a number of stress-related regulons responding to DNA damage (SOS response, SPβ prophage induction), protein damage (CtsR/Clp system), oxidative stress (PerR regulon) and cell envelope stress (SigV regulon). Spores exposed to space demonstrated a much broader and more severe stress response than spores exposed to simulated Mars conditions. The results are discussed in the context of planetary protection for a hypothetical journey of potential forward contaminant spores from Earth to Mars and their subsequent residence on Mars.

Project description:The diverse mixture of contaminants frequently present in estuarine wetlands complicates their assessment by routine chemical or biological analyses. We investigated the use of gene expression to assess contaminant exposure and the condition of southern California (USA) estuarine fish. Liver gene expression, plasma estradiol concentrations and gonad histopathology were used to investigate the biological condition of longjaw mudsuckers (Gillichthys mirabilis). A wide array of metals, legacy organochlorine pesticides, PCBs and contaminants of emerging concern were detected in sediments and whole fish. Overall gene expression patterns were characteristic to each of four sites investigated in this study. Differentially expressed genes belonged to several functional categories including xenobiotic metabolism, detoxification, disease and stress responses. In general, plasma estradiol concentrations were similar among fish from all areas. Some fish gonads had pathologic changes (e.g. infection, inflammation) that could indicate weakened immune systems and chronic stress. The differential expression of some genes involved in stress responses correlated with the prevalence of histologic gonad lesions. This study indicates that sentinel fish gene expression data is a promising tool for assessing the biological condition of fish exposed to environmental contaminants. In this study, we used hepatic gene expression in wild longjaw mudsuckers (Gillichthys mirabilis) to assess biological responses from anthropogenically influenced wetlands. We investigated the relationships among gene expression responses, chemical exposure and additional biological responses in this species. We studied estuarine wetlands that had diverse contaminant characteristics and received three main types of contaminant inputs in different proportions: agricultural runoff, urban runoff and municipal wastewater.

In such complex environments, it remains difficult for ecotoxicologists to evaluate the effects of contaminants in wild organisms. The aim of the present study was to test the possibility to detect and unravel the effects of different anthropogenic and natural factors on wild fish by the use of a DNA microarray. Transcriptomic profiles from laboratory-exposed and wild fish sampled along a contamination gradient were compared. During laboratory experiments, fish were exposed to pollutants or natural factors under levels that were closed to those found in the sampling sites. A strong difference was observed between the transcriptomic patterns of wild and laboratory-exposed animals, suggesting a general stress induced by captivity in laboratory. Surprisingly, animals acclimatized to cold temperature clustered with fish from the most contaminated sites and shared common genes involved notably in epigenetic mechanisms. A possible energy saving strategy was suggested in cold-acclimated animals. This result may suggest that animals chronically exposed to contaminants develop a general defense/adaptation strategy against pollution through a general shunt in their basal metabolism, whatever the type of contaminants.

Project description:Exposure to environmental stressors is known to increase disease susceptibility in unexposed descendants in the absence of detectable genetic mutations. The mechanisms mediating environmentally-induced transgenerational disease susceptibility are poorly understood. We showed that great-great-grandsons of female mice exposed to tributyltin (TBT) throughout pregnancy and lactation were predisposed to obesity due to altered chromatin organization that subsequently biased DNA methylation and gene expression. Here we analyzed DNA methylomes and transcriptomes from tissues of animals ancestrally exposed to TBT spanning generations, sexes, ontogeny, and cell differentiation state. We found that TBT elicited concerted alterations in the expression of “chromatin organization” genes and inferred that TBT-disrupted chromatin organization might be able to self-reconstruct transgenerationally. We also found that the location of “chromatin organization” and “metabolic” genes is biased similarly in mouse and human genomes, suggesting that exposure to environmental stressors in different species could elicit similar phenotypic effects via self-reconstruction of disrupted chromatin organization.

Seven sampling wild sites were selected in Canada (St. Jean, Sud-Ouest, St. FranM-CM-'ois, St. Pierre) and in France (Dordogne, Garonne, Gironde) on the basis of their known gradient of contamination by metallic and organic pollutants previously described in Baillon et al., in press. Each sample were hybridized with a same reference on array (30 samples from reference site (Certes, France) collected in spring 2011 and 2012. Animals from laboratory exposures were described below.

Project description:We have done next generation sequencing of optically thin, exponentialy growing Phaeodactylum tricornutum cultures grown with and without nitrogen source to improve our undestanding of the pathways regulation under conditions that promote lipid accumulation (N-starvation). 3 biologically independent exponentially growing culture of Phaeodactylum tricornutum were pelleted and washed several times with N-free media. Each culture was devided to 2 replicates with initial cell concentration of 2X105 cells/mL, one with NaNO3 as nitrogen source and the other without any nitrogen source. The cuture were bubbled foro 48 hours and sampled for transcriptome together with other physiological parameters and lipid analysis.

Project description:Mass spectrometry-based proteomics is challenged by the presence of contaminant background signals. In particular, protein contaminants from reagents and sample handling are often abundant and almost impossible to avoid, reducing the sensitivity, specificity and reproducibility of protein identification and quantification. For data-dependent acquisition (DDA) proteomics, exclusion lists and a contaminant FASTA library can be used to reduce the influence of protein contaminants. However, protein contamination has not been evaluated and is rarely addressed in data-independent acquisition (DIA) proteomics. In this study, we established custom FASTA and spectral libraries for common protein contaminants in bottom-up proteomics, and evaluated the impact of protein contaminants on both DDA and DIA proteomics. We found that including our contaminant library can reduce false identifications, increase protein IDs, and modestly reduce quantification variations. We also compared various DIA and DDA data analysis platforms, and provided practical suggestions on how to best incorporate the contaminant library for different software platforms. Therefore, we recommend using our contaminant library for both DDA and DIA proteomics workflows. With the increasing popularity of DIA proteomics, our contaminant FASTA and spectral libraries can be an especially useful resource for the proteomics community.

Project description:Environmental stressors such as repeated social defeat may trigger powerful activation of sub-conscious parts of the brain. We examine the consequences of such stress in male rats on the pituitary gland. We prepared 10 Sprague Dawley rats. 5 of them were exposed to stress induced by the resident-intruder paradigm while the other 5 were controls.After dislocation of the neck under isoflurane anaesthesia, the pituitary gland was harvested. To depict an initial epigenetic pituitary stress response, total DNA was isolated from the tissues and used for bisulfite DNA sequencing. This data presented here is a subset of the samples involved in E-MTAB-11285 RNA-seq project.
