MicroRNA expression during somatic embryogenesis in Arabidopsis

ABSTRACT: The microarray test aims to find the miRNAs involved in somatic embryogenesis in Arabidopsis. The plant microRNA array V2.0 (CapitalBio Corp., Beijing, China) contained 426 non-reduplicated plant miRNA probes, including 188 in Arabidopsis. Finally, 75 plant miRNAs expressed differentially, 36 increased and 39 decreased included.

Project description:The microarray test aims to find the miRNAs involved in somatic embryogenesis in Arabidopsis. The plant microRNA array V2.0 (CapitalBio Corp., Beijing, China) contained 426 non-reduplicated plant miRNA probes, including 188 in Arabidopsis. Finally, 75 plant miRNAs expressed differentially, 36 increased and 39 decreased included. Two critical period samples of somatic embryogenesis were chosen for the microarray test: the edge of embryonic calli in embryonic callus-inducing medium (ECIM) for 14 days and the secondary somatic embryos protuberances in somatic embryo-inducing medium (SEIM) for 2 days (marked as “14D” and “J2D” accordingly) . Three chip were test in each sample.

Expression data from bladder tumors and adjacent normal tissues

Project description:miRNAs are involved in cancer development and progression,acting as tumor suppressors or oncogenes. Half of the human miRNAs are located in cancer-associated genomic regions and can function as tumor suppressor genes or oncogenes depending on their targets miRNA profiling was performed on paired bladder cancer tissues and differentially expressed miRNAs were identified in BC and adjacent noncancerous tissues of any disease stage/grade. Ten paired bladder cancer tissues (5 low-grade non-muscle-invasive bladder cancer[NMIBC] and 5 high-grade muscle-invasive bladder cancer[MIBC]) were sent to CapitalBio Corp. (Beijing) for noncoding RNA microarray analysis. The microarray analysis was done as described on the Web site of CapitalBio. NMIBC samples include 07A, 19A, 23A, 24A and T63 while coresponding pairs include 07B, 19B, 23B, 24B and 63. MIBC samples include 10A, 20A, 21A, 34A and 49A while coresponding pairs include 10B, 20B, 21B, 34B and 49B.

THP-1 cells infected with the clinical isolates of extensively drug-resistant and drug sensitive tuberculosis

Project description:Extensively drug resistant tuberculosis (XDR-TB) showed many different characteristics including the extreme drug resistance versus the drug sensitive clinical isolates (DS-TB), to know better about the reasons we used the tuberculosis host cells named as THP-1 (one kind of the macrophage cells) to be infected by the XDR-TB and DS-TB.DS strain A36 and the XDR strain B42 and was typical and selected by our lab. Then the total RNA of infected or uninfected THP-1 cells was extract and purified for the analysis by the chip (22K Human Genome chip representing the 21522 ORF of human with the oligonucleotide probe of 70 mer from CapitalBio Corp., Beijing, China). The results reflected the different expressed genes involved in apoptosis, secreted cytokines and signal pathway and so on. Those results might indicate the how the XDR-TB cause the pathogenesis.

MicroRNA Dynamics and Functions During Arabidopsis Embryogenesis

Project description:MicroRNAs (miRNAs) are short non-coding RNAs that mediate the repression of target transcripts in plants and animals. Although miRNAs are required throughout plant development, relatively little is known regarding their embryonic functions. To systematically characterize embryonic miRNAs in Arabidopsis thaliana, we developed or applied high-throughput sequencing based methods to profile hundreds of miRNAs and associated targets throughout embryogenesis. We discovered dozens of miRNAs that dynamically cleave and repress target transcripts including 30 that encode transcription factors. Transcriptome analyses indicated that these miRNA:target interactions have a profound impact on embryonic gene expression programs, and we further demonstrated that the miRNA-mediated repression of six transcription factors were individually required for embryo morphogenesis. These data indicate that the miRNA-directed repression of multiple transcription factors is critically important for the establishment of the plant body plan, and provide a foundation to further investigate how miRNAs contribute to these initial cellular differentiation events.

Arabidopsis floral initiator SKB1 confers high salt tolerance by regulating transcription and pre-mRNA splicing through altering histone H4R3 and small nuclear ribonucleoprotein LSM4 methylation

Project description:This study examines how histone modification confers salt stress in Arabidopsis. The floral initiator SKB1 is found to mediate the plant’s response to salt stress by altering the methylation status of histone H4R3 and of the small nuclear ribonucleoprotein (snRNP) LSM4, and thereby affecting the expression of stress-responsive genes. Total RNA was isolated with Trizol reagent (Invitrogen) from eleven11-day-old seedlings of the wild type and skb1-1 mutant without or with 200 mM NaCl for 6 hrs. 29k Arabidopsis Genome Array hybridization was carried out by CapitalBio Corporation (Beijing, China).

miRNA profiles of HCC from Southeast China

Project description:We evaluated the expression of known human miRNAs in human hepatocellular carcinoma (HCC) and normal hepatic tissues from southeast China, and identified the differentially expressed miRNAs in HCC tissues. We use microRNA array platform from CapitalBio Corp. to access the miRNA expression profiles in HCC and non-tumor liver samples from Southeast China. There were 5 HCC samples and 3 non-tumor liver samples in our study. As the microarray platform we used was based on a older version of miRBase, we mapped the probe sequences to a newer version of miRBase before these data was applied to further analysis.

Microarray profiling of monocytic differentiaion reveals miRNA-mRNA intrinsic correlation (miRNA)

Project description:Since the expression profile of miRNAs is specific in different tissues or under different physiological conditions, the correlations between miRNAs and mRNAs could vary under different biological circumstances. This is a study also used expression profiles of miRNA and mRNA during monocytic differentiation to explore the correlations between the expression levels of miRNAs and mRNA, either negative or positive. After treatment of TPA, U937 cells present functional differentiation markers as well as specific cell morphology, which were confirmed by flow cytometric analysis and Wright-Giemsa staining.Here we use a miRNA microarray (CapitalBio, Beijing, China) containing 509 well-characterized human, mouse and rat miRNAs and various controls to profile the expression levels of miRNA in normal U937 cells and differentiated U937 cells. Three independent biological experiments were performed, and for each differentiated and control sample, two hybridizations were performed by using a reversal fluorescent strategy.
