Comparative analysis between wild type and hap5-null mutant in response to rapamycin treatment

ABSTRACT: To identify the potential Hap5-regulated genes, we treated wild type cells and hap5 mutant cells with rapamycin and their corespondent transcriptional profiles were compared. Total 608 significant genes were identified. Among them, 343 genes are upregulated in hap5 mutant in repsonse to rapamycin while 265 genes are downregulated in comparison with the wild type.

Project description:To identify the potential Hap5-regulated genes, we treated wild type cells and hap5 mutant cells with rapamycin and their corespondent transcriptional profiles were compared. Total 608 significant genes were identified. Among them, 343 genes are upregulated in hap5 mutant in repsonse to rapamycin while 265 genes are downregulated in comparison with the wild type. Rapamycin induced gene expression in wild type and hap5-null mutant was measured after 4.5 h growth in YPD followed by 0.5 h of incubation in the presence of 0.2 ug/ml rapamycin. Four independent experiments were performed for each strain.

Transcriptional profiling of Rapamycin-treated ptc6 and ptc1ptc6 mutant yeast cells

Project description:We are interested in the study of the sensitivity of yeast cells lacking either the type 1 protein phosphatase Ptc6 or Ptc1 and Ptc6 to the drug rapamycin. In order to carry out our studies, we analyzed the changes in the transcription profile that a short-term incubation with rapamycin (200 ng/mL) has in wild type, ptc6 mutant and ptc1 ptc6 double mutant cells. It has been shown that inhibition of the TOR pathway by treatment with rapamycin has profound effects on the global transcriptional profile. We confirmed the previously described transcription changes induced by the drug in wild type cells and characterized an notable attenuation of the transcriptional response in cells lacking either PTC6 or PTC1 and PTC6 genes.

Transcriptional profiling of Rapamycin treatment in yeast cells lacking the Ptc1 protein phosphatase.

Project description:We are interested in the study of the already reported sensitivity of yeast cells lacking the type 1 protein phosphatase Ptc1 to the drug rapamycin. In order to carry out our studies, we analyzed the changes in the transcription profile that a short-term incubation with rapamycin (200 ng/mL) has in both, wild type and ptc1 cells. It has been shown that inhibition of the TOR pathway by treatment with rapamycin has profound effects on the global transcriptional profile. We confirmed the previously described transcription changes induced by the drug in wild type cells. Under our working conditions rapamycin increased, in wild type cells, at least 2-fold the expression of 667 genes, whereas it decreased the mRNA level of 721 genes (13.8% and 14.9% of genes with measurable expression level, respectively). Gene ontology analysis shows that, as previously documented, many induced genes falls into the NCR, Msn2/Msn4 regulated stress response or Retrograde response categories, whereas genes encoding cytoplasmic, but not mitochondrial, ribosomal proteins and the so called RIBI regulon where largely repressed. Deletion of PTC1 decreases the number of genes induced or repressed at least 2-fold by rapamycin treatment. Remarkably, lack of Ptc1 seems to lead to a general attenuation of changes triggered by rapamycin. The wt and the ptc1 mutant strains were analyzed in this series. We compared the expression profile of each strain treated with Rapamycin (200 ng/ml for 1h) with that of the same strain mock-treated (90% ethanol, 10% Tween-20). Expression analysis of wild-type and transcription factor mutants in response to rapamycin

Project description:Transcript level changes in transcription factor mutants after rapamycin treatment, compared to the wild-type strain. This data set accompanies the study "Widespread Misinterpretable ChIP-seq Bias in Yeast" (GSE51251) Four separate wild-type cultures of yeast were grown, and each culture was split into two. Then, one was treated with DMSO and the other one was treated with rapamycin. For transcription factor mutants, two separate cultures were grown, and rapamycin was treated in the same way as treated to the wild type. Total RNA was recovered from each culture, then labeled oligo was prepared following NimbleGene standard protocol. Each chip measures the expression levels of 5,777 genes from yeast.

Transcriptional responses of wild-type and Gcn2-/- Th17 cells to halofuginone and rapamycin

Project description:This study was designed to evaluate similarities and differences between transcriptional responses of developing Th17 cells to the prolyl-tRNA synthetase inhibitor, halofuginone, and the mTOR inhibitor, rapamycin. Further comparisons between wild-type and Gcn2-/- Th17 cells allow for investigation into which gene modules regulated by halofuginone or rapamycin treatment require Gcn2. Murine CD4+ CD25- T cells were magnetically isolated from wild-type or Gcn2-/- T cells. These cells were activated through anti-CD3/ anti-CD28 antibodies and polarized into Th17 cells using TGFb plus IL-6. 10 nM halofuginone, 10 nM rapamycin, or vehicle control (DMSO) were added to cultures at the time of activation. Cells were harvested at 4, 18, or 72 hours post-activation and differentiation. RNA was isolated from each sample and used for microarray analysis. Each culture condition and time-point was repeated twice in independent experiments using cells isolated from different wild-type or Gcn2-/- mice. Vehicle versus halofuginone, vehicle versus rapamycin, halofuginone versus rapamycin. Gcn2-/- versus wild-type T cells treated with vehicle, halofuginone, or rapamycin.
