Bisulphite converted DNA samples from control (vector-transfected, n=1) and KLF4-overexpressing human podocytes (n=1) were hybridised to the Illumina HumanMethylation450 Beadchip and DNA methylation was compared.

Project description:To investigate podocyte gene expression and promoter methylation affected by KLF4, we examine about whole genome expression profiles using Agilent microarray and its correlation with promoter methylation profiles using Illumina DNA methylation array (GSE41689) as shown in supplementary data. Genome wide expression profiling of control (vector-transfected n=1) and KLF4-overexpressing (n=1) human podocytes (parental cell line: Saleem et al. JASN 13:630, 2002) and DNA methylation profile of promoter regions were shown.

Deep RNA Sequencing of native mouse podocytes and non-podocytes glomerular cells

Project description:Purpose: Next-generation sequencing (NGS) was used to define the transcriptome of native mouse podocytes and non-podocytes glomerular cells as part of a project aiming to define the molecular fingerprint of mouse podocytes. Method: Glomeruli from 29 Gt(ROSA)26Sortm4(ACTB-tdTomato,-EGFP)Luo/J x hNPHS2Cre mice at the age of 10 weeks were purified and a single cell solution was prepared to seperate GFP-expressing (podocytes) and GFP-negative (non-podocytes glomerular cells) cells by FACS sorting. RNA was extracted and prepared for further analysis using directional, polyA+ library preparation. An Illumina HiSeq2500 was used for a paired-end sequencing of 100 cycles . Salmon and Sleuth were used for downstream analysis. Results: A total of 100 Million reads each from podocytes and non-podocytes glomerular cells could be used for further analysis.

Gene expression profiling of human iPS cell-derived podocytes and sorted human adult podocytes

Project description:Podocytes play an important filtration role in the kidney. We examined culture condition for efficient podocyte induction and established a method to selectively induce podocytes from human iPS cells. To understand how expression profiles of human iPS cell-derived podocytes were close to that in vivo, we isolated human adult podocytes for human adult kidney. Purified RNAs from human iPS cells, nephron progenitor cells, human immortalized podocyte cell line, human iPS cell-derived podocytes, and sorted human adult podocytes were analyzed by RNA-seq.

Transcriptome profiling of EGFP and TEADi expressing podocytes

Project description:EGFP (control) and TEADi expressing podocytes were generated by lentivirus transduction to analyze transcriptional signaling by YAP/TAZ-TEAD. Tetracycline-inducible TEADi is a GFP-tagged inhibitor of the interaction of YAP1 and TAZ with TEAD transcription factors. pInducer20 EGFP-TEADi was a gift from Ramiro Iglesias-Bartolome (Addgene plasmid # 140145 ; http://n2t.net/addgene:140145 ; RRID:Addgene_140145). TEADi was previously described: YAP1/TAZ-TEAD transcriptional networks maintain skin homeostasis by regulating cell proliferation and limiting KLF4 activity. Yuan Y., Park J., Feng A., Awasthi P., Wang Z., Chen Q., Iglesias-Bartolome R.. Nat Commun 11, 1472 (2020). 10.1038/s41467-020-15301-0. Transcriptome profiling (RNA-Sequencing) and differential gene expression analysis of 3 independent replicates per genotype was performed. TEADi podocytes exhibit transcriptional changes compared to WT cells including downregulation of prominent YAP target genes like CTGF, CYR61 and ANKRD1.

Differentiation of human amniotic fluid kidney progenitor cells into podocytes and comparison with human conditionally immortalized podocytes

Project description:In this work, we isolated and characterized a novel cell population derived from human amniotic fluid cells (hAKPC-P), and we differentiated them into podocytes. We used microarrays to study global changes in gene expression before and after differentiation in hAKPC-P and human immortalized podocytes (hIPod, positive control) and performed a detailed comparison between the different populations hAKPC-P were isolated by FACS sorting from the total human amniotic fluid cell population and differentiated into podocytes using VRADD media. Morphological, phenotypical and functional analysis were performed to assess their differentiation. To confirm the results, cells were compared with human conditionally immortalized podocytes.

Gene expression profiles of human iPSC derived podocytes

Project description:The gene expression profile of human iPSC derived podocytes were analyzed by utilizing NEPHS1-GFP knock-in human iPS cell line. The induced podocytes shows characteristic gene expression pattern that overlap with those of mouse and human podocytes in vivo. Kidney tissue was induced from human iPSC by our originally established protocol. NEPHS1-GPF knock-in human iPSC was used to isolate podocytes from induced kidney tissues. To identify the molecules which are specifically expressed in induced podocytes, NEPHS1-GFP positive and negative fractions were sorted by FACS and compared. RNA was isolated from cells and the gene expression profiles were determined by microarrays.

Effect of R568 on podocytes

Project description:Calcimimetics such as R568 are renoprotective and the underlying mechanism is not yet fully clarified. We consider the importance of podocytes in mediating the beneficial effect of calcimimetics on kidney. Affymetrix array type Moe430_2 was used to study the effect of R-568. Analysis of differential gene expression indicates that R-568 acts antioxidative, stabilizes cytoskeleton, enhances cell cycle control and suppresses apoptosis in podocytes. This suggests that calcimimetics limit podocyte damage by antiapoptotic and cytoskeleton stabilizing effects and may thus constitute a new pharmacological approach in the prevention and treatment of glomerular disease. Podocytes treated with and without R568 were used for RNA extraction and hybridization on Affymetrix microarrays.
